        Feed Intake Patterns and Growth Performance of Purebred and Crossbred Meishan and Yorkshire Pigs

        Two experiments were conducted to compare the feed intake patterns and growth performance of Meishan and Yorkshire growing pigs. Experiment 1 was carried out over a 6-wk period and used 48 barrows with equal numbers of purebred Meishan (M) and Yorkshire (Y). Pigs were allocated to four groups of 12 pigs consisting of equal numbers of M and Y. Initial BW were $36.4{\pm}0.32kg$ and $42.1{\pm}1.41kg$ for M and Y, respectively. Experiment 2 was carried out over a 5-week period and used 48 pigs consisting of equal numbers of both barrows and gilts and of crossbred Meishan$\times$Yorkshire (MY) and purebred Yorkshire (Y) animals. Pigs were allotted to 6 pens of 8 pigs, with 4 single- and 2 mixed-genotype groups (initial $BW=28.5{\pm}0.99kg$). In both experiments, pigs were given ad libitum access to a grower diet (17% crude protein, 0.9% lysine, 3365 kcal/kg ME) via feed intake recording equipment (F.I.R.E.). Pigs carried an ear-tag transponder with an unique identification which allowed the time, duration, and size of individual meals to be recorded. In Exp. 1, Y had higher ADG (721 vs 353 g, p<0.01), daily feed intake (DFI; 2.338 vs 1.363 kg, p<0.01), made more frequent visits to the feeder per day (NFV; 18.5 vs 7.7, p<0.01), had a shorter feeder occupation time per visit (FOV; 7.4 vs 12.9 min, p<0.01), and ate less feed per visit (FIV; 130 vs 177 g, p<0.01) than M pigs. Feed consumption rates (CR) were greater for Y compared to M (19.3 vs 14.8 g/min, p<0.01). Feeder occupation time per day (FOD) was longer for Y than M (114.3 vs 82.8 min/pig, p<0.01). Yorkshire pigs visited the feeder more frequently between 0800 and 1100 h. Meishan pigs showed more frequent feeder visits between 0600 and 0800 h, and between 1600 and 2100 h when feeding competition with Y was reduced. In Exp. 2, there was no effect of genotype or group composition on DFI, ADG or gain:feed ratio. Crossbred pigs (MY) made fewer feeder visits (12.6 vs 17.7, p<0.01), and had greater FIV (124 vs 98 g/visit, p<0.01), and longer FOV (8.11 vs 7.24 min/visit, p<0.01) and FOD (112 vs 100 min, p<0.05) than Y pigs. Results of this study suggest substantial genetic variation in feeding patterns as well as in growth performance.

        Comparison of stomach microRNA transcriptomes of Tibetan and Yorkshire pigs by deep sequencing

        MiRNAs regulate the expression of target genes in diverse cellular processes and hence play important roles in different physiological processes, yet little is known about the stomach microRNAome (miRNAome) of the Tibetan pig. The objective of this experiment was to investigate differentially expressed stomach miRNAs participating in digestion. Firstly, we isolated total RNA by Trizol reagent from three Tibetan and three Yorkshire purebred pigs stomach samples at 90-day-old. Secondly, a comprehensive analysis of Tibetan and Yorkshire pig stomach miRNAomes was performed by small RNA sequencing in the Illumina HiSeq 2000 system. Finally, SYBR Green Real-time RT-PCR was performed to validate the differentially expressed miRNAs. We identified 318 unique miRNAs, 260 were co-expressed in both libraries, 17 and 31 miRNAs were specifically expressed in Tibetan and Yorkshire pigs respectively. Fifty six differentially expressed miRNAs were identified by the identifying differentially expressed genes 6 (IDEG6). Kyoto encyclopedia of genes and genomes analysis revealed that some of the differentially expressed miRNAs were associated with protein and fat digestion. Two differentially expressed miRNAs (miR-214-3p and ssc-un39) participating in the digestion of lipid were identified. Additionally, qRT-PCR results suggested that a higher expression of miR-214-3p in the Tibetan pig stomach could lead to relatively lower expression of calcium-dependent phospholipase A2, which is an enzyme important for the digestion of glycerol phospholipid. This study has delineated the different stomach miRNAs expression patterns of Tibetan and Yorkshire pigs, which would help explain the regulatory mechanisms of miRNAs in digestion of Tibetan pigs, and contribute to utilize a the unique digestion merits of Tibetan pig in future porcine hybridization breeding.

        Genetic Parameter Estimation in Seedstock Swine Population for Growth Performances

        The objective of this study was to estimate genetic parameters that are to be used for across-herd genetic evaluations of seed stock pigs at GGP level. Performance data with pedigree information collected from swine breeder farms in Korea were provided by Korea Animal Improvement Association (AIAK). Performance data were composed of final body weights at test days and ultrasound measures of back fat thickness (BF), rib eye area (EMA) and retail cut percentage (RCP). Breeds of swine tested were Landrace, Yorkshire and Duroc. Days to 90 kg body weight (DAYS90) were estimated with linear function of age and ADG calculated from body weights at test days. Ultrasound measures were taken with A-mode ultrasound scanners by trained technicians. Number of performance records after censoring outliers and keeping records pigs only born from year 2000 were of 78,068 Duroc pigs, 101,821 Landrace pigs and 281,421 Yorkshire pigs. Models included contemporary groups defined by the same herd and the same seasons of births of the same year, which was regarded as fixed along with the effect of sex for all traits and body weight at test day as a linear covariate for ultrasound measures. REML estimation was processed with REMLF90 program. Heritability estimates were 0.40, 0.32, 0.21 0.39 for DAYS90, ADG, BF, EMA, RCP, respectively for Duroc population. Respective heritability estimates for Landrace population were 0.43, 0.41, 0.22, and 0.43 and for Yorkshire population were 0.36, 0.38, 0.22, and 0.42. Genetic correlation coefficients of DAYS90 with BF, EMA, or RCP were estimated to be 0.00 to 0.09, -0.15 to -0.25, 0.22 to 0.28, respectively for three breeds populations. Genetic correlation coefficients estimated between BF and EMA was -0.33 to -0.39. Genetic correlation coefficient estimated between BF and RCP was high and negative (-0.78 to -0.85) but the environmental correlation coefficients between these two traits was medium and negative (near -0.35), which describes a highly correlated genetic response to selection on one or the other of these traits. Genetic Trends of all three breeds tend to be towards bigger EMA or greater RCP and shorter DAYS90 especially from generations born after year 2000.

        Genome-wide scans for detecting the selection signature of the Jeju-island native pig in Korea

        Objective: The Jeju native pig (JNP) found on the Jeju Island of Korea is a unique black pig known for high-quality meat. To investigate the genetic uniqueness of JNP, we analyzed the selection signature of the JNP in comparison to commercial pigs such as Berkshire and Yorkshire pigs. Methods: We surveyed the genetic diversity to identify the genetic stability of the JNP, using the linkage disequilibrium method. A selective sweep of the JNP was performed to identify the selection signatures. To do so, the population differentiation measure, Weir-Cockerham's F<sub>st</sub> was utilized. This statistic directly measures the population differentiation at the variant level. Additionally, we investigated the gene ontologies (GOs) and genetic features. Results: Compared to the Berkshire and Yorkshire pigs, the JNP had lower genetic diversity in terms of linkage disequilibrium decays. We summarized the selection signatures of the JNP as GO. In the JNP and Berkshire pigs, the most enriched GO terms were epithelium development and neuron-related. Considering the JNP and Yorkshire pigs, cellular response to oxygen-containing compound and generation of neurons were the most enriched GO. Conclusion: The selection signatures of the JNP were identified through the population differentiation statistic. The genes with possible selection signatures are expected to play a role in JNP's unique pork quality.

        요크셔종에 대한 경제형질의 유전모수 추정

        본 연구는 1994년부터 2000년까지 축산기술연구소 종축개량부에서 사육된 Yorkshire종 돼지 2,111두의 자료를 근거로 하여 주요 경제형질인 일당증체량, 90㎏ 도달 일령, 등지방두께에 대한 유전력, 유전상관, 표현형상관을 추정하기 위하여 MTDFREML Package에서 Animal model를 이용하여 분석하였다. 본 연구에서 얻은 결과를 요약하면 다음과 같다. 1. 분석한 돼지의 주요 경제형질의 평균치는 등지방두께가 1,476±0,241㎝, 일당증체량이 0.871±0.124㎏, 90㎏ 도달 일령이 145.397±11.718일 이었다. 2. 분석한 형질들의 유전력은 등지방두께가 0.55, 일당증체량이 0.55, 90㎏ 도달 일령이 0.56으로 전체적으로 고도의 유전력을 보였다. 3. 분석한 형질들의 유전상관은 일당증체량과 90㎏ 도달 일령에서는 -0.82, 일당증체량과 등지방두께 에서는 0.10, 90㎏ 도달 일령과 등지방두께 사이에서는 -0.25로 나타났다. 조사된 형질들의 표현형상관은 일당증체량과 90㎏ 도달 일령에서는 -0.77, 일당증체량과 등지방두께 에서는 0.02, 90㎏ 도달 일령과 등지방두께 사이에서는 -0.05로 나타났다. 등지방두께에 대한 일당증체량과 90㎏ 도달 일령사이의 표현형상관은 낮게 나타났지만 유전상관은 다소 높게 나타나 개량시 이점에 대하여 고려하여야 할 것이라 사료된다. 유전력에 있어서는 주요 경제형질 모두 고도의 유전력을 나타내어 적절한 선발 및 사양관리가 이루어진다면 Yorkshire종에 대한 유전적 개량량이 높을 것으로 사료된다. This study was conducted to estimate the heritabilities and genetic and phenotypic correlations among average daily gain, age at 90㎏ and backfat thickness in Yorkshire pigs. The data were obtained from 2,111 heads of Yorkshire tested at National Livestock Research Institute from May, 1994 to April, 2000. Genetic parameters were estimated with a multiple trait animal model by using DF-REML (Derivative-Free) REstricted Maximum Likelihood). The results obtained are summarized as follows; The means of traits studied were 0.871±0.124 ㎏ for average daily gain, 145.397±11.718 days for age at 90㎏ and 1,476±0,241 ㎝ for backfat thickness. The estimated heritabilities were 0.55 for average daily gain, 0.56 for age at 90㎏ and 0.55 for backfat thickness. The genetic correlation of average daily gain with age at 90㎏ and backfat thickness were -0.82, 0.10, respectively. The genetic correlation of age at 90㎏ with backfat thickness was -0.25. The phenotypic correlations of average daily gain(ADG) with age at 90㎏ and backfat thickness and age at 90㎏ with backfat thickness were -0.77, 0.02 and -0.05 respectively. Though phenotypic correlation of ADG and age at 90㎏ was low, breeding project should be carefully considered by high genetic correlation. High heritabilities on all economic traits were obtained. Therefore, it is considered that suitable selection and management is needed successful improvement.

        Yorkshire종 돼지에서 PCR-RFLP을 이용한 Estrogen Receptor의 유전적 다형과 산자수간의 관련성

        This study was performed to investigate a possible association of the poreine estrogen receptor(ER) locus with the total number of born(TNB) and number of born alive(NBA) in Yorkshire pigs. Using DNAs extracted from 242 Yorkshire pigs, the ER genotype was determined by Pvu Ⅱ PCR-RFLP. The ER allele frequencies of two types of A and B were 0.39 and 0.61, respectively. The least squares means of the litter size by ER genotype was evaluated. The TNB and NBA were found to be associated with an specific ER allele. The genotype at the porcine ER locus has an application potential for marker-assisted selection for litter size in pigs.

        Gene Expression Profiling in Hepatic Tissue of two Pig Breeds

        Microarray analyses provide information that can be used to enhance the efficiency of livestock production. For example, microarray profiling can potentially identify the biological processes responsible for the phenotypic characteristics of porcine liver. We performed transcriptome profiling to identify differentially expressed genes(DEGs) in liver of pigs from two breeds, the Korean native pigs(KNP) and Yorkshire pigs. We correctly identified expected DEGs using factor analysis for robust microarray summarization(FARMS) and robust multi-array average(RMA) strategies. We identified 366 DEGs in liver(p<0.05, fold- change>2). We also performed functional analyses, including gene ontology and molecular network analyses. In addition, we identified the regulatory relationship between DEGs and their transcription factors using in silico and qRT-PCR analysis. Our findings suggest that DEGs and their transcription factors may have a potential role in adipogenesis and/or lipid deposition in liver tissues of two pig breeds.

        Transcriptome analysis to identify long non coding RNA (lncRNA) and characterize their functional role in back fat tissue of pig

        <P><B>Abstract</B></P> <P>Long non coding RNAs (lncRNA) have been previously found to be involved in important cellular activities like epigenetics, implantation, cell growth etc. in pigs. However, comprehensive analysis of lncRNA in back fat tissues at different developmental stages in pigs is still lacking. In this study we conducted transcriptome analysis in the back fat tissue of a F1 crossbred Korean Native Pig (KNP) × Yorkshire Pig to identify lncRNA. We investigated their role in 16 pigs at two different growth stages; stage 1 (10 weeks, n = 8) and stage 2 (26 weeks, n = 8). After quality assessment of sequencing reads, we got a total of 1,641,165 assembled transcripts out of eight paired end read from each stage. Among them, 6808 lncRNA transcripts were identified by filtering on the basis of multiple parameters like read length ≥ 200 nucleotides, exon numbers ≥2, FPKM ≥0.5, coding potential score < 0 etc. PFAM and RFAM were used to filter out all possible protein coding genes and housekeeping RNAs respectively. A total of 103 lncRNAs and 1057 mRNAs were found to be differentially expressed (DE) between the two stages (|log2FC| > 2, q < 0.05). We also identified 306 genes located around 100 kb upstream and 234 genes downstream around these DE lncRNA transcripts. The expression of top eleven DE lncRNAs (COL4A6, LY7S, MYH2, OXCT1, SMPDL3A, TMEM182, TTC36, RFOOOO4, RFOOO15, RFOOO45, CADM2) had been validating by qRT-PCR. Pathway and GO terms analysis showed that, positive regulation of biosynthetic process, Wnt signaling pathway, cellular protein modification process, and positive regulation of nitrogen compound were differentially enriched. Our results suggested that, KEGG pathways such as protein digestion and absorption, Arrhythmogenic right ventricular cardiomyopathy (ARVC) to be significantly enriched in both DE lncRNAs as well as DE mRNAs and involved in back fat tissues development.         Estimation of Genetic Parameters for Pork Belly Components in Yorkshire Pigs

        This study was conducted to estimate the genetic parameters for pork belly traits and muscles in Yorkshire pigs. Each pork belly was cut into nine parts perpendicular to the thoracic vertebrae (6th to 14th). Traits of belly muscles including the deep pectoral, latissimus dorsi, cutaneous trunci, rectus abdominis, external and internal abdominal oblique from 382 purebred pigs were recorded and analyzed using SAS Package (9.1) and Derivative-free restricted maximum likelihood methods. Heritability estimates for belly traits ranged from 0.27 to 0.49, while they were 0.12 to 0.66 for belly muscles. Moderate to high heritability estimates were noted in belly weight (0.33), belly length (0.28), and belly width (0.49). In belly muscles, the latissimus dorsi and deep pectoral, which are located only in the 6th to 9th vertebrae sections, were found to have heritability estimates ranging from 0.21 to 0.29 and 0.23 to 0.35, respectively. Strong heritability estimates were observed in the 7th to 13th sections of cutaneous trunci muscle ranging from 0.42 to 0.66. Genetic correlations of latissimus dorsi m. with belly length were positive (0.50), while cutaneous trunci m. with belly weight also revealed a positive relationship that ranged from 0.35 to 0.47. The estimated genetic parameters indicate that belly weight can be improved by genetic selection. Differences in the levels of heritability occurred among various parameters of Yorkshire pork belly, which should be considered when performing selection to improve pork belly quality. Moreover, these results can provide valuable information that can be used as the basis for further investigations to improve pork belly.
