Antagonism of tomato spotted wilt virus against tomato yellow leaf curl virus in Nicotiana benthamiana detected by transcriptome analysis

        Qiao Ning,Liu Yongguang,Liu Jie,Zhang Dezhen,Chi Wenjuan,Li Jintang,Zhu Xiaoping,Liu Hongmei,Li Fajun 한국유전학회 2023 Genes & Genomics Vol.45 No.1

Background Tomato spot wilt virus (TSWV) and tomato yellow leaf curl virus (TYLCV) are highly harmful viruses in agricultural production, which can cause serious economic losses to crops and even devastating consequences for vegetable yield in some countries and regions. Although the two viruses belong to different families and have different transmission vectors, they share most hosts. Objective This study aimed to examine the transcriptomic expression of single and mixed inoculations of TSWV and TYLCV, leading to antagonism using high-throughput RNA sequencing. Methods We confirmed the single and mixed infections of these viruses in Nicotiana benthamiana (N. benthamiana) by artificial inoculation. And the expression changes of related genes and their biological functions and pathways during the mixed infection of TSWV and TYLCV were analyzed by comparative transcriptome. Results Basically, similar symptoms were observed in the plants singly infected with TSWV and co-infected with TYLCV; the symptoms of TYLCV in the co-infected plants were not obvious compared with single TYLCV infections. When inoculated with TYLCV, the accumulation of the virus significantly reduced in single and mixed infections with TSWV; the TSWV accumulated slightly less in co-infection with TYLCV, whereas this reduction was much smaller than that of TYLCV. The results suggested that TSWV had an antagonistic effect on the accumulation of TYLCV in N. benthamiana. It mainly focused on the changes in unique differentially expressed genes (DEGs) caused by the co-infection of TSWV and TYLCV. The eight pathways enriched by upregulated DEGs mainly included amino acid biosynthesis, citrate cycle (or tricarboxylic acid cycle, TCA cycle), and so on. However, only pentose phosphate pathway (PPP) and peptidoglycan biosynthesis could be downregulated in the Kyoto Encyclopedia of Genes and Genomes pathway in which peptidoglycan biosynthesis was involved in upregulated and downregulated pathways. Conclusions The antagonistic effect of TSWV on TYLCV in N.benthamiana and the change trends and specific pathways of DEGs in this process were found. Our study provided new insights into the host regulation and competition between viruses in response to TSWV and TYLCV mixed infection.

Novel Phage Display-Derived H5N1-Specific scFvs with Potential Use in Rapid Avian Flu Diagnosis

( Jie Wu ),( Xian Qiao Zeng ),( Hong Bin Zhang ),( Han Zhong Ni ),( Lei Pei ),( Li Rong Zou ),( Li Jun Liang ),( Xin Zhang ),( Jin Yan Lin ),( Chang Wen Ke ) 한국미생물 · 생명공학회 2014 Journal of microbiology and biotechnology Vol.24 No.5

The highly pathogenic avian influenza A (HPAI) viruses of the H5N1 subtype infect poultry and have also been spreading to humans. Although new antiviral drugs and vaccinations can be effective, rapid detection would be more efficient to control the outbreak of infections. In this study, a phage-display library was applied to select antibody fragments for HPAI strain A/Hubei/1/2010. As a result, three clones were selected and sequenced. A hemagglutinin inhibition assay of the three scFvs revealed that none exhibited hemagglutination inhibition activity towards the H5N1 virus, yet they showed a higher binding affinity for several HPAI H5N1 strains compared with other influenza viruses. An ELISA confirmed that the HA protein was the target of the scFvs, and the results of a protein structure simulation showed that all the selected scFvs bound to the HA2 subunit of the HA protein. In conclusion, the three selected scFVs could be useful for developing a specific detection tool for the surveillance of HPAI epidemic strains.

Three-Dimensional Stability of Cyclical Footage Area in Tunnel Face

        Qiao Liang,Jie Liu,Jun Wang,Xian-Tao Zeng,Shuo-Guo Wu 대한토목학회 2022 KSCE JOURNAL OF CIVIL ENGINEERING Vol.26 No.2

Based on the theory of limit and the unified strength theory, the three-dimensional failure pattern and the corresponding velocity field on the heading face for cyclical footage are proposed, considering the influence of the cyclical footage and the intermediate principle stress on the heading face stability. Addition, the influence of various parameters on the heading face stability is analyzed. The present study shows that the first increase in internal friction angle (lower than 25°) can promote the heading face stability. Then, the increase in the cohesion can promote the stability when the internal friction angle is higher than 25°. In addition, for the relatively intact instead of the poor surrounding rock, the promotion of the stress conditions of the heading face, caused by by the intermediate principle stress, indicates that the Mohr-Coulomb criterion is conservative.

Identification of Plasma Biomarkers in Drug-Naïve Schizophrenia Using Targeted Metabolomics

        Qiao Su,Fuyou Bi,Shu Yang,Huiming Yan,Xiaoxiao Sun,Jiayue Wang,Yuying Qiu,Meijuan Li,Shen Li,Jie Li 대한신경정신의학회 2023 PSYCHIATRY INVESTIGATION Vol.20 No.9

Objective Schizophrenia (SCZ) is a severe psychiatric disorder with unknown etiology and lacking specific biomarkers. Herein, we aimed to explore plasma biomarkers relevant to SCZ using targeted metabolomics. Methods Sixty drug-naïve SCZ patients and 36 healthy controls were recruited. Psychotic symptoms were assessed using the Positive and Negative Syndrome Scale. We analyzed the levels of 271 metabolites in plasma samples from all subjects using targeted metabolomics, and identified metabolites that differed significantly between the two groups. Then we evaluated the diagnostic power of the metabolites based on receiver operating characteristic curves, and explored metabolites associated with the psychotic symptoms in SCZ patients. Results Twenty-six metabolites showed significant differences between SCZ patients and healthy controls. Among them, 12 metabolites were phosphatidylcholines and cortisol, ceramide (d18:1/22:0), acetylcarnitine, and γ-aminobutyric acid, which could significantly distinguish SCZ from healthy controls with the area under the curve (AUC) above 0.7. Further, a panel consisting of the above 4 metabolites had an excellent performance with an AUC of 0.867. In SCZ patients, phosphatidylcholines were positively related with positive symptoms, and cholic acid was positively associated with negative symptoms. Conclusion Our study provides insights into the metabolite alterations associated with SCZ and potential biomarkers for its diagnosis and symptom severity assessment.

Succession of the Nanoplankton Community during a Brown Tide in a Scallop Culture Area in China

        Ling Qiao,Jie Yu,Ying Li,Haobing Guo,Yu Zhen,Lingling Zhang,Tiezhu Mi,Fuchong Zhang,Zhenmin Bao 한국해양과학기술원 2019 Ocean science journal Vol.54 No.3

Brown tides caused by Aureococcus anophagefferens have occurred frequently in the coastal waters of Qinhuangdao since 2009. The Changli coast is the area most strongly affected by the brown tides, which result in significant economic losses and serious ecological harm. To understand the effects of brown tides on nanoplankton diversity and biomass, samples were collected from May to July in 2012 at station XKK, which is approximately 0.2 nautical miles off the Changli coast. The V9 region of the 18S rDNA gene was used as a marker and was analyzed by Illumina sequencing to assess the nanoplankton diversity and biomass, and real-time fluorescence quantitative PCR was performed to analyze the temporal variations in the copy concentrations of the 18S rDNA of nanoplankton. The results showed that nanoplankton diversity, as determined by the Shannon index, decreased from May to June and increased in July. Illumina sequencing analysis revealed that the plankton community differed among the samples from May to July, and over this period, the dominant phytoplankton groups changed from pelagophytes to chlorophytes. Sufficient nutrients and low grazing pressure by zooplankton and scallops accelerated the growth of small-celled phytoplankton. A. anophagefferens was the most dominant phytoplankton species, with an 18S rDNA maximum copy concentration detected on 26 June, followed by Micromonas sp. and Bathycoccus prasinos, with maximum copy concentrations observed on 3 July. Ciliophora, Arthropoda and Cercozoa were the dominant taxa of the local zooplankton community. The Ciliophora and Arthropoda biomasses decreased, and the Cercozoa biomass increased when the copy concentration of A. anophagefferens peaked on 26 June. We suspect that A. anophagefferens had a significantly negative effect on the growth of Ciliophora and Arthropoda and could be ingested by Cercozoa to promote its proliferation. The small and low-abundance plankton that are likely missed in microscopic and clone library analyses could be detected using Illumina sequencing and qPCR, which provide an effective method for a comprehensive analysis of the plankton community.

A Novel Stochastic Model Predictive Control Considering Predictable Disturbance With Application to Personalized Adaptive Cruise Control

        Xuqiang Qiao,Ling Zheng,Yinong Li,Ziwei Zhang,Jie Zeng,Hao Zheng 제어·로봇·시스템학회 2024 International Journal of Control, Automation, and Vol.22 No.2

A novel stochastic model predictive control (SMPC) scheme is proposed for automotive scenes based on high-performance and practical motion state prediction method. The significant properties of the proposed scheme are that: 1) it can accurately predict disturbances within the prediction horizon, and 2) the prediction results can be considered into the optimizing process to obtain a more efficient and accurate controller. As a result, the proposed adaptive cruise control (ACC) system can ensure driving safety and improve tracking accuracy and comfort performance while satisfying different driving styles. In detail, a large amount of naturalistic driving data is collected based on a real vehicle test platform at first. Then an adaptive optimization Gaussian process regression (AOGPR) is developed and trained with real measurements to predict the motion states of the preceding vehicle. The prediction module is embedded in SMPC to bind the collision conditions, tighten the states and finally construct a novel controller, i.e., AOGPR-SMPC controller. A bidirectional LSTM (BiLSTM) network is trained and tested for online recognizing driving styles to satisfy personalized car-following needs. The simulation and field tests verify and evaluate the proposed controller. The results demonstrate that the ACC system could realize personalized carfollowing according to the driver’s driving style, and the proposed controller can obtain better tracking accuracy and comfort performance compared with the GPR-SMPC controller and MPC controller.

An Approach for the Stability of Communication Constrained Networked Time-delay Control Systems

        Siwei Qiao,Qingsheng Yang,Jie Wu,Xisheng Zhan,Huaicheng Yan 제어·로봇·시스템학회 2023 International Journal of Control, Automation, and Vol.21 No.4

This paper aims to solve the stability problem of networked time-delay systems by frequency-domain analysis. The communication network quality is affected by bandwidth, noise, and packet dropouts. The main techniques are spectral decomposition and frequency-domain analysis. By means of utilizing those techniques, the expression of minimum signal-to-noise ratio which stabilizes the networked time-delay systems is obtained. Further, it is shown that the minimum value of system stability depends on the certain constraints (bandwidth and packet dropout probability) of communication channel, the position of unstable poles and the non-minimum phase zeros of given model. Moreover, an acquired result clearly brings out the contact among the status of the researched system, communication channel parameters, and the structural property of the considered model. Some simulation examples are given to provide validation of the final result.

Internal Force of the Anti-slide Pile in Soil Based on the Deep Beam Model

Jun Wang,Jie Liu,Qiao Liang 대한토목학회 2021 KSCE JOURNAL OF CIVIL ENGINEERING Vol.25 No.3

According to the deep beam model, the bury conditions, the geometry characteristics and the load condition, we established a load transfer model based on the tie rod arch and an internal force model for the loaded and anchored segments of the anti-slide pile. Then, we analyzed the shear, bending shear and local compressive failures of the pile, caused by the equivalent concentrated thrust force, the lateral frictional force, active earth pressure, and passive earth pressure, etc. With the laboratory results of the deep beam model, the relation between the shear span ratio and the tie rod arch was presented. According to the mechanical balance conditions of the cantilever beam, we obtained the power function curve of the tie rod arch and the influence factors. Subsequently, we established the equations of the horizontal displacement and the deflection angle at the bearing segment by superposing the load and the displacement of the strip nodes. According to the deformation characteristics of the Timoshenko deep beam element, the equations of the horizontal displacement and the deflection angle at the anchored segment were proposed. With the established calculation model and the material mechanics, the displacement, shear force and bending moment curves at the loaded and anchored segment of the anti-slide pile were proposed. Finally, the case study indicates that the displacement and the internal forces are nonlinear in the pile. The results obtained using the preliminary beam are larger than the numerical results, which is the smallest results than the other two methods.
