TaF: a web platform for taxonomic profile-based fungal gene prediction

Introduction The accurate prediction and annotation of gene structures from the genome sequence of an organism enable genome-wide functional analyses to obtain insight into the biological properties of an organism. Objectives We recently developed a highly accurate filamentous fungal gene prediction pipeline and web platform called TaF. TaF is a homology-based gene predictor employing large-scale taxonomic profiling to search for close relatives in genome queries. Methods TaF pipeline consists of four processing steps; (1) taxonomic profiling to search for close relatives to query, (2) generation of hints for determining exon–intron boundaries from orthologous protein sequence data of the profiled species, (3) gene prediction by combination of ab inito and evidence-based prediction methods, and (4) homology search for gene models. Results TaF generates extrinsic evidence that suggests possible exon–intron boundaries based on orthologous protein sequence data, thus reducing false-positive predictions of gene structure based on distantly related orthologs data. In particular, the gene prediction method using taxonomic profiling shows very high accuracy, including high sensitivity and specificity for gene models, suggesting a new approach for homology-based gene prediction from newly sequenced or uncharacterized fungal genomes, with the potential to improve the quality of gene prediction. Conclusion TaF will be a useful tool for fungal genome-wide analyses, including the identification of targeted genes associated with a trait, transcriptome profiling, comparative genomics, and evolutionary analysis.
ORF Miner: a Web-based ORF Search Tool

The primary clue for locating protein-coding regions is the open reading frame and the determination of ORFs (Open Reading Frames) is the first step toward the gene prediction, especially for prokaryotes. In this respect, we have developed a web-based ORF search tool called ORF Miner. The ORF Miner is a graphical analysis utility which determines all possible open reading frames of a selectable minimum size in an input sequence. This tool identifies all open reading frames using alternative genetic codes as well as the standard one and reports a list of ORFs with corresponding deduced amino acid sequences. The ORF Miner can be employed for sequence annotation and give a crucial clue to determination of actual protein-coding regions.

This following results obtained by investigating the change the gastric motility of unanesthetic rabbits by laser stimulation at the meridian point S. 36 and CV. 12. 1. Laser stimulation at the meridian point S. 36 increased gastric motility, after 2 min, the gastric motility increased 23.4% and after 10min, the gastric motility increased 47.6% 2. Laser stimulation at the CV. 12 increased gastric motility, after 2 min, the gastric motility increased 29.5% and after 10 min, the gastric motility increased 65.7%. 3. As result of this experiment it is considered that the laser stimulation at meridian point S. 36 and CV. 12 increased gastric motility, it is can be used effectively for gastro-intestinal disorder.

This paper presents the results of an experimental study on the influence of nano-silica in the relative humidity and autogenous shrinkage in hardening cement mortar. The water-binder ratio was used 0.3 and two types of mortar were used in this study; mortar made with ordinary portland cement and ordinary portland cement with 3, 7, 10% nano-silica added. The increased autogenous shrinkage, as a consequence of a reduction of relative humidity at early ages.
석회석 미분말을 혼입한 시멘트 페이스트의 수화반응 및 역학적 특성 분석에 관한 연구

The addition of a limestone filler(LF) to fill into the voids between cement and aggregate particles can reduce the cementitious paste volume. This paper aim to evaluate the influence of LF contents on the hydration kinetics and compressive strength. Hydration kinetics were evaluate using heat of hydration, ignition loss and thermal analysis. The heat of hydration was measured using Isothermal Calorimetry. The degree of hydration was measured using ignition loss. Hydration product analysis was carried out by Thermal Gravimetric and Differential Thermal Analysis. The results show that the addition of LF reduces not only the initial setting time and heat of hydration peak, also degree of hydration and rate of strength development at early age increase with the addition of LF. It can be concluded the LF fills the pore between cement particles due to formation of carboaluminate, which may accelerate the setting of cement pastes.
