GenoSeq: A genotyping tool for next-generation sequencing data in genome-wide association study

GenoSeq is a genotyping tool for nextgeneration sequencing data that enables users to obtain SNP genotype data from multiple samples of raw genome sequencing data in a convenient manner. To extract genotype data for genome-wide association study (GWAS), usually, raw genome sequencing data should pass through several stages. At each stage, user needs to make proper selection for many options about tools/algorithms and parameters. Moreover, the options made at each stage can lead to different genotyping results. In reality, it is not easy for users to select appropriate options without deep understanding of them. To handle this problem, in this paper, we introduce a new genotyping tool which is called GenoSeq. With this tool, users can perform a SNP genotyping procedure for next-generation sequencing data under a unified framework by automatically creating a series of several modular tasks (called process stream). Specifically,GenoSeq can produce genotype data for given SNP positions from multiple samples of raw genome sequencing data by following the recommended procedure. The pedigree file will be the final output of genotyping results, which is a typical input format for many GWAS tools.

A nanofiber was fabricated with carbon nanotubes for transparent electrodes. It was prepared with a composite solution of bio-molecules polycaprolactone (PCL) and multiwalled carbon nanotubes (MWCNTs) by electrospinning on a glass substrate, following which its electrical characteristics were investigated. The content of MWCNTs was varied during electrospinning, while that of PCL was fixed. Further, a nanometer-thick thin film of silver was deposited on the nanofiber layer using a thermal evaporator to improve the electrical characteristics; the sheet resistance significantly reduced after this deposition. The results showed that this carbon nanotube nanofiber has potential applications in biotechnology and as a flexible transparent display material.

(Abstract) The application of Nd:YAG laser and irrigants to the root surface can change its surface configurations. The purpose of this study was to investigate the effects of Nd:YAG laser and irrigants on the apical seal of obturated canals. In this study. 66 single rooted teeth were randomly assigned to 4 group of 14 teeth each. 8 teeth were served us positive and negative controls. The teeth were divided into 6 groups as follows. Group A: Nd:YAG laser, 5% NaOCI + Rc-prep Group B: Nd:YAG laser, Saline Group C: 5%NaOCI + Rc-prep Group D: Saline Group E: Positive control Group F:Negative control 66 teeth were instrumented using Maillefer ProFile (Orifice Shapers, .04 taper, .06 taper, Dentsply, Switzerland). Two of each group were selected at random, and the canal wall surfaces were examined under a SEM. 12 teeth of each group were obturated using by lateral condensation technique. Specimens were immersed in india ink for 7days. decalcified by 10% nitric acid, dehydrated by 75, 80, 85, 90, 95 and 100% alcohol in order, cleared by methyl salicylate and then mesured of dye penetration with stereomicroscope(×15 magnification) and Image Pro plus. The data were analyzed statistically by one-way ANOVA test and Duncan's Multiple Range test The resuls were as fllows: 1. The mean leakage was 0.128±0.375 for group A. 0.237±0.325 for group B. 0.297±0.468 for groupC. 0.586±0.402 for group D.(p<0.05) 2. Group A had better sealing ability than Gfoup C, but there was statistically no significant differences.(p>0.05) 3. Group B had better sealing ability than Group D. and there was statistically significant difference.(p<0.05) 4. Group A had better sealing ability than Group B, but there was statistically no significant difference.(p>0.05) 5. Group C had better sealing ability than D. but there was statistically no significant difference.(p>0.05) 6. As a result of observation under SEM. Smear layers were removed in Group A, B but Smear layers were partially removed and smear plugs were remained in Group C. Smear layers were not removed in Group D. To be specially Melting of smear layer were showed in Group C 7. These results suggest that the laser has potential in reducing the apical microleakage of obturated canals.

Localized surface plasmon resonance (LSPR) gives many advantages in biosensor applications such as the short analysis time and the cost-effectiveness. However, previous LSPR sensor are low sensitivity due to a reproducibility issue. In this study, a LSPR chip based on gold nanoparticles (Au NPs) for detection of hepatitis B virus marker (HBsAg) with high reproducibility. The LSPR chips were simply nano-patterned with AuNPs and showed sufficient sensitivity to detect HBsAg at concentrations of 1 pg/mL. In addition, an enhancing receptor was used to obtain lower limit of detection (LOD) The enhancing receptor was prepared with three different sizes of Au NPs modified with secondary antibody to enhance LSPR signal. The LSPR chip showed hundredfolded sensitivity by using enhancing receptor and consequently LOD was 100 fg/mL.
