        The effects of codon usage on the formation of secondary structures of nucleocapsid protein of peste des petits ruminants virus

        The nucleocapsid (N) protein of peste des petits ruminants virus (PPRV) with a conserved amino acid usage pattern plays an important role in viral replication. The primary objective of this study was to estimate roles of synonymous codon usages of PPRV N gene and tRNA abundances of host in the formation of secondary structure of N protein. The potential effects of synonymous codon usages of N gene and tRNA abundances of host on shaping different folding units (α-helix, β-strand and the coil) in N protein were estimated, based on the information about the modeling secondary structure of PPRV N protein. The synonymous codon usage bias was found in different folding units in PPRV N protein. To better understand the role of translation speed caused by variant tRNA abundances in shaping the specific folding unit in N protein, we modeled the changing trends of tRNA abundance at the transition boundaries from one folding unit to another folding unit (β-strand → coil, coil → β-strand, α-helix → coil, coil → α-helix). The obvious fluctuations of tRNA abundance were identified at the two transition boundaries (β-strand → coil and coil → β-strand) in PPRV N protein. Our findings suggested that viral synonymous codon usage bias and cellular tRNA abundance variation might have potential effects on the formation of secondary structure of PPRV N protein.

      • Surface-Enhanced Raman Scattering (SERS) Active Gold Nanoparticles Decorated on a Porous Polymer Filter

        <P>In this work, we designed a process to assemble gold nanoparticles onto a three-dimensional (3D) polymer surface, which can then be monitored using surface-enhanced Raman scattering (SERS). This work is the first demonstration of the assembly of gold nanoparticles on a filter film and in situ measurement with Raman spectroscopy. Herein, a polyhexamethylene adipamide (Nylon66) film embedded in the organic filter film was used as a template to fabricate a tunable SERS-active substrate. A 'hotspot''-rich gold-nanoparticle-decorated polymer substrate for SERS was prepared; this substrate exhibited high sensitivity in trace detection of targets. The study was conducted using 4-mercaptobenzoic acid as a probe molecule with the aim of comparing the scattering efficiency and the homogeneity of the Raman signal on selected substrates. In addition, we used the gold-decorated polymer film to detect a biotin-avidin complex. The most powerful advantage of the proposed microanalytical device is the in situ SERS application. The 3D nanoporous structures described in this work hold strong potential for use in various applications such as environmental monitoring and biomolecule detection.</P>

        Anisotropic In-plane Resistivity and Magnetoresistance of the Detwinned BaFe2As2

        We have measured the electrical resistivity and the magnetoresistance of detwinned BaFe2As2single crystals in fields up to 16 Tesla. The temperature dependence of the resistivity shows acounterintuitive anisotropic behavior in the ab-plane, likely arising from the effect of the nematicsusceptibility. Little magnetoresistance is observed at temperatures above the structural/magnetictransition, below which a huge in-plane magnetoresistance with an anisotropy is detected.

        Transcriptome analysis of differentially expressed genes in rabbits’ ovaries by digital gene-expression profiling

        Reproduction is a complex physiological process that is regulated by multiple genes and pathways. Compared with studies of common livestock, fewer studies of genes related to the fertility of rabbits (Oryctolagus cuniculus) have been reported, and the molecular mechanism of their high productivity is still poorly understood. To identify candidate genes associated with development and prolificacy in rabbits, we analyzed gene expression differences among the ovaries of mature Californian rabbit (LC), and mature (HH) and immature Harbin white rabbit (IH) using digital gene expression technology. We detected 885 and 321 genes that were significantly differentially expressed in comparisons between HH/IH and HH/LC, respectively. The functions of the differentially expressed genes (DEGs) were determined by GO classification and KEGG pathway analysis. The results suggest that most of the DEGs between the mature and immature developmental stages were predominantly associated with DNA replication, cell cycle, and progesterone-mediated oocyte maturation, and most were up-regulated in the IH group compared with the HH group. The DEGs involved in disparate fecundities between HH and LC were associated with reproduction, fructose and mannose metabolism, steroid hormone biosynthesis, and pyruvate metabolism. Our results will contribute to a better understanding of changes in the regulatory network in ovary at different developmental stages and in different fertility of rabbit.

        Intersubband Transitions in Nonpolar GaN-based Resonant Phonon Depopulation Multiple-Quantum Wells for Terahertz Emissions

        We investigate the polarization effect in intersubband transitions in polar and nonpolar GaN-based multiple-quantum well (MQW) structures for terahertz (THz) emissions by using systematic comparisons and design a nonpolar GaN/Al$_{0.2}$Ga$_{0.8}$N two-well-based MQW structure with an emitting photon of 7.27 THz (30.07 meV). Its lower energy separation (92.7 meV) matches the resonant phonon depopulation condition for better population inversion. It shows a lower threshold current density $J\rm_{th}$ at all temperatures (1.548 kA/cm$^2$ at 90 K) and a higher output power of up to 86.1 mW at 5.8 K and 33.6 mW at 100 K. Our results for the polar GaN MQW are very close to the experimental data in the literature. We find that the $J\rm_{th}$ of the nonpolar GaN MQW increases more slowly than that of the polar GaN MQW as temperature increases, indicating the nonpolar GaN MQW may be a worth-trying direction for improving the operation temperature. These results can provide meaningful references for the design and fabrication of nonpolar GaN-based THz MQW or quantum cascade structures.
