Combinatorial Effect of Ligand Aromaticity, Torsion Number and Hydrophobicity on the Predictability of AutoDock for Protein-Ligand Binding Conformation

        Dinesh Kumar Sriramulu,이선구 한국생물공학회 2023 KSBB Journal Vol.38 No.1

Molecular docking method helps predict the protein- ligand binding conformation, but its prediction accuracy is still limited and varies depending on the target ligand's structure and physicochemical properties. Therefore, understanding the ligand-dependent prediction accuracy is crucial in efficiently using the docking tool. In this study, we investigated how the prediction accuracy of AutoDock, a popular molecular docking tool, is affected by the aromaticity of the target ligand structure, ligand torsion number, and ligand hydrophobicity. The ligands with an aromatic ring showed substantially lower prediction accuracy than those without an aromatic ring. The ligands with lower torsion number showed higher prediction accuracy in the ligands with and without an aromatic ring. The hydrophobicity of ligands did not significantly influence the prediction accuracy in the case of ligands with an aromatic ring structure. However, the ligands without ring structure showed a clear difference in prediction accuracy depending on their hydrophobicity. These results are expected to be employed as a reference in molecular docking studies using AutoDock.

        Kumar, D. Dinesh,Kumar, N.,Panda, Kalpataru,Kamalan Kirubaharan, A.M.,Kuppusami, P. Elsevier 2018 APPLIED SURFACE SCIENCE - Vol.447 No.-

Abstract

Transition metal carbides (TMC) are known for their improved tribological properties and are sensitive to the tribo-atmospheric environment. Nanocrystalline molybdenum carbide (MoC) thin films were deposited by DC magnetron sputtering technique using reactive CH4 gas. The friction and wear resistance properties of MoC thin films were significantly improved in humid-atmospheric condition as compared to high-vacuum tribo-condition. A comprehensive chemical analysis of deformed contact interfaces was carried out by X-ray photoelectron spectroscopy (XPS), energy dispersive X-ray spectroscopy (EDX) and Raman spectroscopy. XPS and Raman spectroscopy showed the formation of stable molybdenum-oxide (MoO), molybdenum carbide (MoC) and amorphous carbon (a-C) tribo-phases. Moreover, during the sliding in humid-atmospheric condition, these phases were extensively deposited on the sliding steel ball counter body which significantly protected against undesirable friction and wear.

Highlights

Reactive DC magnetron sputtered cubic phase of nanocrystalline MoC thin films.

Chemical bonding analysis of MoC films using X-ray photoelectron spectroscopy.

Tribological properties of MoC films in ambient and high-vacuum tribo-atmospheres.

Comprehensive tribochemical analysis of contact interfaces.

Graphical abstract

Friction and wear behavior of nanocrystalline MoC films under atmospheric and high-vacuum conditions.

[DISPLAY OMISSION]

Three-dimensional human activity recognition by forming a movement polygon using posture skeletal data from depth sensor

Dinesh Kumar Vishwakarma,Konark Jain 한국전자통신연구원 2022 ETRI Journal Vol.44 No.2

Human activity recognition in real time is a challenging task. Recently, a plethora of studies has been proposed using deep learning architectures. The implementation of these architectures requires the high computing power of the machine and a massive database. However, handcrafted features-based machine learning models need less computing power and very accurate where features are effectively extracted. In this study, we propose a handcrafted model based on three-dimensional sequential skeleton data. The human body skeleton movement over a frame is computed through joint positions in a frame. The joints of these skeletal frames are projected into two-dimensional space, forming a “movement polygon.” These polygons are further transformed into a one-dimensional space by computing amplitudes at different angles from the centroid of polygons. The feature vector is formed by the sampling of these amplitudes at different angles. The performance of the algorithm is evaluated using a support vector machine on four public datasets: MSR Action3D, Berkeley MHAD, TST Fall Detection, and NTU-RGB+D, and the highest accuracies achieved on these datasets are 94.13%, 93.34%, 95.7%, and 86.8%, respectively. These accuracies are compared with similar state-of-the-art and show superior performance.

Effect of successive extracts of Stachys tibetica Vatke (Lamiaceae) in anxiety

        Kumar, Dinesh,Bhat, Zulfiqar Ali,Shah, M.Y. 경희한의학연구센터 2012 Oriental Pharmacy and Experimental Medicine Vol.12 No.4

Stachys tibetica Vatke (Lamiaceae) is an important medicinal plant in the folk medicine of Ladakh, India and Tibet for the treatment of various mental disorders. Infusion and decoction of the whole plant is used as a cup of tea in severe fever, headache and to relieve tension. Present study is aimed to evaluate the anxiolytic effect of successive extracts of Stachys tibetica Vatke (SES). Stachys tibetica Vatke (1 kg) was subjected to successive extraction in a soxhlet apparatus with different solvents of increasing polarity like petroleum ether ($40-60^{\circ}C$), chloroform, ethyl acetate, methanol and finally decocted with water (yield 7.08 %, 3.98 %, 2.02 %, 16.40 % and 21.53 % w/w respectively). All successive extracts were subjected to phytochemical screening. Rutin was identified by TLC method in the extracts. SES were evaluated for anxiolytic activity using elevated plus maze and light/dark arena tests in rats. Phytochemical studies showed the presence of flavonoids, terpenoids, saponins, glycosides, tannins, alkaloids etc. which might be responsible for anxiolytic activity. TLC analysis of the extracts also showed the presence of flavonoids (rutin). SES increased number of entries and time spent in open arms on the elevated plus maze test while as in the light/dark arena test; they showed an increase in number of crossings and time spent in light arena. The results of both the models of anti-anxiety studies were reflected on the 1st, 3rd and 7th day. Methanol and aqueous showed the most, chloroform and petroleum ether ($40-60^{\circ}C$) intermediate and ethyl acetate the least anxiolytic activity ($^*P$ <0.05, $^{**}P$ <0.01, $^{***}P$ <0.001) in both the models. The results strongly justify the use of this plant for treatment of anxiety. Further studies are in progress in our laboratory to isolate and identify the components responsible for anxiolytic activity and the mechanism of action involved.
