Development of lattice inversion modified embedded atom method and its applications

The modified embedded atom method (MEAM) has been widely used in describing the physical properties of elemental crystals, alloys and compounds with multiple lattice structures. We report here the development of a reliable procedure to reduce the complexity of the MEAM formalism by removing the many-body screening function. In the proposed formulation, the interatomic pair potential is obtained by applying Chen-M€obius lattice inversion up to fifth nearest neighbors, so that the cohesive energy curve can be reproduced faithfully. The newly developed model (Lattice Inversion MEAM, LI-MEAM), which can be viewed as a direct extension of the embedded atom method (EAM), no longer requires the computation of many-body screen functions and has fewer adjustable parameters than MEAM. As an illustration, we optimized the potential parameters of body centered cubic iron (bcc-Fe). The values of the calculated physical properties agree well with experimental results. We further investigated the sizedependent melting behavior of bcc-Fe nanoparticles (NPs) with particle size ranging from 725-atom (~25 Å) to 22899-atom (~80 Å) using replica exchange molecular dynamics (REMD) simulations. Our simulations show advantages of LI-MEAM in modeling of the melting process and quantitatively reveals that the liquid skin melting (LSM) process of bcc-Fe NPs.

Objective: To compare the positions of the mandibular premolars in Angle Class I subjects according to vertical facial type. The results will provide a theoretical basis for predicting effective tooth movement in orthodontic treatment. Methods: Cephalometric parameters were determined using cone-beam computed tomography in 120 Angle Class I subjects. Subjects were categorized as short, normal, and long face types according to the Frankfort mandibular angle. Parameters indicating the position of the mandibular right premolars and the mandible were also measured. Results: The angle between the mandibular first premolar axis and buccal cortex, the distance between the root apex and buccal cortex, angle of vestibularization, arc of vestibularization, and root apex maximum movable distance were significantly greater in the short face type than in the long and norm face types. The angle between the mandibular second premolar axis and buccal cortex, the distance from root apex to buccal cortex, and the arc of vestibularization were significantly greater in the short face type than in the normal face type. Conclusions: There are significant differences in the mandibular premolar positions in Class I subjects according to vertical facial type.

For the large deformation of shear walls under vertical and horizontal loads, there are difficulties in obtaining accurate simulation results using the response analysis method, even with fine mesh elements. Furthermore, concrete material nonlinearity, stiffness degradation, concrete cracking and crushing, and steel bar damage may occur during the large deformation of reinforced concrete (RC) shear walls. Matrix operations that are involved in nonlinear analysis using the traditional finite-element method (FEM) may also result in flaws, and may thus lead to serious errors. To solve these problems, a planar four-node element was developed based on vector mechanics. Owing to particle-based formulation along the path element, the method does not require repeated constructions of a global stiffness matrix for the nonlinear behavior of the structure. The nonlinear concrete constitutive model and bilinear steel material model are integrated with the developed element, to ensure that large deformation and damage behavior can be addressed. For verification, simulation analyses were performed to obtain experimental results on an RC shear wall subjected to a monotonically increasing lateral load with a constant vertical load. To appropriately evaluate the parameters, investigations were conducted on the loading speed, meshing dimension, and the damping factor, because vector mechanics is based on the equation of motion. The static problem was then verified to obtain a stable solution by employing a balanced equation of motion. Using the parameters obtained, the simulated pushover response, including the bearing capacity, deformation ability, curvature development, and energy dissipation, were found to be in accordance with the experimental observation. This study demonstrated the potential of the developed planar element for simulating the entire process of large deformation and damage behavior in RC shear walls.

Matrix metalloproteinase (MMP)-2 and MMP-9 are important proteases involved in invasion and metastasis of various tumors. Extra-gastrointestinal stromal tumors (EGISTs) are rare neoplasms. This study was performed to assess MMP-2 and MMP-9 expression in EGIST tissue samples for association with clinicopathological data from the patients. Twenty-one surgical EGIST tissue specimens were collected for analysis of MMP-2 and MMP-9 expression using immunohistochemistry. MMP-2 and MMP-9 proteins were expressed in all of the epithelial cell types of EGISTs, whereas they were only expressed in 75% of the spindle cell type, although there was no statistically significant difference (p>0.05). Expression of MMP-2 and MMP-9 proteins was associated with tumor size, mitotic rate, tumor necrosis, and distant metastasis (p<0.05). MMP-2 expression was linked with MMP-9 levels (p<0.05). However, there was no correlation between MMP-9 expression and age, sex, primary site, or cell morphology in any of these 21 EGIST patients (p>0.05). Moreover, expression of MMP-2 and MMP-9 proteins increased with the degree of EGIST risk. This study provided evidence of an association of MMP-2 and MMP-9 expression with advanced EGIST behavior.

Small interfering RNA (siRNA) functions through pairing with specific mRNA sequences and results in the mRNA`s degradation. It is a potential therapeutic approach for many diseases caused by altered gene expression. The delivery of siRNA is still a major problem due to its rapid degradation in the circulation. Various strategies have been proposed to help with the cellular uptake of siRNA and short or small hairpin RNA (shRNA). Here, we reviewed recently published data regarding local applications of siRNA. Compared with systemic delivery methods, local delivery of siRNA/shRNA has many advantages, such as targeting the specific tissues or organs, mimicking a gene knockout effect, or developing certain diseases models. The eye, brain, and tumor tissues are ‘hot’ target tissues/ organs for local siRNA delivery. The siRNA can be delivered locally, in naked form, with chemical modifications, or in formulations with viral or non-viral vectors, such as liposomes and nanoparticles. This review provides a comprehensive overview of RNAi local administration and potential future applications in clinical treatment. [BMB Reports 2015; 48(3): 147-152]
The SH2 domain is crucial for function of Fyn in neuronal migration and cortical lamination

Neurons in the developing brain form the cortical plate (CP) in an inside-out manner, in which the late-born neurons are located more superficially than the early-born neurons. Fyn, a member of the Src family kinases, plays an important role in neuronal migration by binding to many substrates. However, the role of the Src-homology 2 (SH2) domain in function of Fyn in neuronal migration remains poorly understood. Here, we demonstrate that the SH2 domain is essential for the action of Fyn in neuronal migration and cortical lamination. A point mutation in the Fyn SH2 domain (FynR176A) impaired neuronal migration and their final location in the cerebral cortex, by inducing neuronal aggregation and branching. Thus, we provide the first evidence of the Fyn SH2 domain contributing to neuronal migration and neuronal morphogenesis. [BMB Reports 2015; 48(2): 97-102]
Head-on Collision Between Two Envelope Solitary Waves in a Granular Medium

We investigated the head-on collision between two envelope solitary waves. Head-on collisions between two envelope solitary waves are first discussed in one-dimension (1D) granular chains. The interesting result is that no phase shift or phase delay detected after the head-on collision between two envelope solitary waves. The maximum amplitude during the head-on collision between two envelope solitary waves is also found to be less than the sum of the amplitudes of the two envelope solitary waves, but is larger than the amplitude of the either of the envelope solitary waves.

Antarctic krill (Euphausia superba) is typical of a enormous biomass of marine zooplankton that could provide good nutrition in human body. This study was conducted to identify the nutrition of krill, a live in Antarctic Ocean. The analysis result of fatty acids of krill meal was as follow. The compositions of fatty acid were saturated fatty (SFA) acid 41.41%, monounsaturated fatty acid (MUFA) 21.69%, polyunsaturated fatty acid (PUFA) 36.89%, and p/s ratio was 0.89. The major fatty acids in all parts were eicosapentaenoic acid (EPA, 21.54%), palmitic acid (27.51%), oleic acid (13.35%) and docosahexaenoic acid (DHA, 12.42%). Especially, EPA and DHA were occupied 33.96% of polyunsaturated fatty acid. The mineral contents of krill meal were calcium 24477.21 mg kg-1, sodium 14728.69 mg kg-1, magnesium 6973.49 mg kg-1, potassium 3981.67 mg kg-1, iron 395.33 mg kg-1 and manganese 5.74 mg kg-1. The contents of major vitamin were retinol 86717.37 μg RE, β-carotene 44.87 μg RE, tocopherol 2.60 mg, pantothenic acid 1.61 mg, indicating that krill meal contains large amount of retinol and β-carotene.

Despite abundant nutritions, krill is barely used for human consumption. The objective of this study was to investigate the nutritional component and amino acid composition of krill and further utilizes it for food resource. Proximate compositions of krill meal were consisted of crude protein 58.85%, ash 13.89%, crude fat 12.45%, carbohydrate 11.01% and moisture 3.80%. The amount of total amino acid was 54.74 g%, and the major amino acids were glutamic acid (7.71 g%), aspartic acid (6.20 g%), leucine (4.72 g%), lysine (4.41 g%), arginine (6.49 g%) and alanine (3.25 g%), respectively. Total essential amino acid content was 21.87%, and the major amino acids were leucine (4.72 g%), lysine (4.41 g%) and isoleucine (2.90 g%), respectively. Content of total free amino acid in krill meal was 20224.30 mg/kg, and the major free amino acids were taurine (4501 mg/kg), arginine (3130.60 mg/kg), proline (2302.90 mg/kg), alanine (2088.10 mg/kg), glycine (1606.40 mg/kg) and lysine (1197.40 mg/kg). Especially, taurine was the most abundant of all free amino acids. Thus, these data indicate that krill seems to be abundant protein source food.
