SmGDB: genome database of Salvia miltiorrhiza, an important TCM Plant

        Zhou Changhao,Lin Caicai,Xing Piyi,Li Xingfeng,Song Zhenqiao 한국유전학회 2022 Genes & Genomics Vol.44 No.6

Background: Salvia miltiorrhiza is an important traditional Chinese medicinal (TCM) plant and a model plant in the genetic study of TCM. A series of omics related to Danshen have been published. Integrating, managing, storing, and sharing data has become an urgent problem to be solved in S. miltiorrhiza genetic studies. Objectives: The genome database is the link for the exchange, acquisition, and use of different omics data between data producers and users, maximizing value and utilization of data. Methods: The genome database included DSS3 genome and five RNA-Seq data. The back-end performs data search and retrieval through the LAMP (Linux, Apache, MySQL, PHP) framework. Results: Here, we present SmGDB (S. miltiorrhiza genome database; http://8.140.162.85/ ), which houses the latest version of genome sequence and annotation data for S. miltiorrhiza, combining three unpublished RNA-Seq data from our group and two released RNA-Seq data. We also identified a novel gene cluster including seven CYP71D genes involved in the tanshinone synthesis pathway based on genome sequences and expression data. Besides, SmGDB provides user-friendly web interfaces for querying and browsing gene annotation, structure, location, and expression profiles for concerned genes. Popular bioinformatics tools such as 'BLAST', 'Search', 'Heatmap', 'JBrowse', etc., were also provided in SmGDB. Conclusions: SmGDB will provide utility for characterizing the structure of the S. miltiorrhiza genome and better understanding gene functions and biological processes underlying complex secondary metabolism in Danshen.

SPATIAL BEHAVIOR OF SOLUTION FOR THE STOKES FLOW EQUATION

        Liu, Yan,Liao, Wenhui,Lin, Changhao Korean Mathematical Society 2011 대한수학회보 Vol.48 No.2

In this paper, the equation of the transient Stokes flow of an incompressible viscous fluid is studied. Growth and decay estimates are established associating some appropriate cross sectional line and area integral measures. The method of the proof is based on a first-order differential inequality leading to an alternative of Phragm$\'{e}$n-Lindell$\"{o} $f type in terms of an area measure of the amplitude in question. In the case of decay, we also indicate how to bound the total energy.

SPATIAL DECAY BOUNDS OF SOLUTIONS TO THE NAVIER-STOKES EQUATIONS FOR TRANSIENT COMPRESSIBLE VISCOUS FLOW

        Yan Liu,Hua Qiu,Changhao Lin 대한수학회 2011 대한수학회지 Vol.48 No.6

In this paper, spatial decay estimates for the time dependent compressible viscous isentropic flow in a semi-infinite three dimensional pipe are derived. An upper bound for the total energy in terms of the initial boundary data is obtained as well. The results established in this paper may be viewed as a version of Saint-Venant's principle in transient compressible Navier-Stokes flow.

Inhibition of miR-146a-5p and miR-8114 in Insulin-Secreting Cells Contributes to the Protection of Melatonin against Stearic Acid-Induced Cellular Senescence by Targeting Mafa

        Shenghan Su,Qingrui Zhao,Lingfeng Dan,Yuqing Lin,Xuebei Li,Yunjin Zhang,Chunxiao Yang,Yimeng Dong,Xiaohan Li,Romano Regazzi,Changhao Sun,Xia Chu,Huimin Lu 대한내분비학회 2022 Endocrinology and metabolism Vol.37 No.6

Background: Chronic exposure to elevated levels of saturated fatty acids results in pancreatic β-cell senescence. However, targets and effective agents for preventing stearic acid-induced β-cell senescence are still lacking. Although melatonin administration can protect β-cells against lipotoxicity through anti-senescence processes, the precise underlying mechanisms still need to be explored. Therefore, we investigated the anti-senescence effect of melatonin on stearic acid-treated mouse β-cells and elucidated the possible role of microRNAs in this process. Methods: β-Cell senescence was identified by measuring the expression of senescence-related genes and senescence-associated β-galactosidase staining. Gain- and loss-of-function approaches were used to investigate the involvement of microRNAs in stearic acid-evoked β-cell senescence and dysfunction. Bioinformatics analyses and luciferase reporter activity assays were applied to predict the direct targets of microRNAs. Results: Long-term exposure to a high concentration of stearic acid-induced senescence and upregulated miR-146a-5p and miR-8114 expression in both mouse islets and β-TC6 cell lines. Melatonin effectively suppressed this process and reduced the levels of these two miRNAs. A remarkable reversibility of stearic acid-induced β-cell senescence and dysfunction was observed after silencing miR-146a-5p and miR-8114. Moreover, V-maf musculoaponeurotic fibrosarcoma oncogene homolog A (Mafa) was verified as a direct target of miR-146a-5p and miR-8114. Melatonin also significantly ameliorated senescence and dysfunction in miR-146a-5pand miR-8114-transfected β-cells. Conclusion: These data demonstrate that melatonin protects against stearic acid-induced β-cell senescence by inhibiting miR-146a-5p and miR-8114 and upregulating Mafa expression. This not only provides novel targets for preventing stearic acid-induced β-cell dysfunction, but also points to melatonin as a promising drug to combat type 2 diabetes progression.
