Speed Improvement of an FTICR Mass Spectra Analysis Program by Simple Modifications

Two simple algorithm modifications are made to the THRASH data retrieval program with the aim of improving analysis speed for complex Fourier transform ion cyclotron resonance (FTICR) mass spectra. Instead of calculating the least-squares fit for every charge state in the backup charge state determination algorithm, only some charge states are pre-selected based on the plausibility values obtained from the FT/Patterson analysis. Second, a modification is made to skip figure-of-merit (FOM) calculations in the central m/z region between two neighboring peaks in isotopic cluster distributions, in which signal intensities are negligible. These combined modifications result in a significant improvement in the analysis speed, which reduces analysis time as much as 50% for ubiquitin (8.6 kDa, 76 amino acids) FTICR MS and MS/MS spectra at the reliability (RL) value = 0.90 and five pre-selected charge states with minimal decreases in data analysis quality (Table 3).

Echinostoma cinetorchis is an oriental intestinal fluke causing significant pathological damage to the small intestine. The aim of this study was to determine a full-length cDNA sequence of E. cinetorchis endoribonuclease (RNase H; EcRNH) and to elucidate its molecular biological characters. EcRNH consisted of 308 amino acids and showed low similarity to endoribonucleases of other parasites (<40%). EcRNH had an active site centered on a putative DDEED motif instead of DEDD conserved in other species. A recombinant EcRNH produced as a soluble form in Escherichia coli showed enzymatic activity to cleave the 3-O-P bond of RNA in a DNA-RNA duplex, producing 3-hydroxyl and 5-phosphate. These findings may contribute to develop antisense oligonucleotides which could damage echinostomes and other flukes.

The purpose of this study is to investigate the effect of a role-play module using metacognition on primary school students’ English communicative ability and affective factors. Schools in rural areas, compared with urban ones, did not have the appropriate resources to teach role-play effectively. The participants were 6th grade primary school students in a rural area. The control group practiced conventional role-play in extra English classes while learning an English textbook in English classes. The experimental group practiced role-play using metacognition techniques in extra classes while learning an English textbook in English classes. As for the measuring instruments, 2011/2012 National Assessments of English Achievement as well as the questionnaire of interest and self-confidence were used. The results of this study showed that students’ English ability and affective factors improved significantly in the experimental group. In conclusion, using metacogniton for facilitating role-play in primary school English classes proved to have positive effects on students’ communicative ability and affective aspects.

<P>Free radical-initiated peptide sequencing mass spectrometry (FRIPS MS) was employed to analyze a number of representative singly or doubly protonated phosphopeptides (phosphoserine and phosphotyrosine peptides) in positive ion mode. In contrast to collision-activated dissociation (CAD) results, a loss of a phosphate group occurred to a limited degree for both phosphoserine and phosphotyrosine peptides, and thus, localization of a phosphorylated site was readily achieved. Considering that FRIPS MS supplies a substantial amount of collisional energy to peptides, this result was quite unexpected because a labile phosphate group was conserved. Analysis of the resulting peptide fragments revealed the extensive production of <I>a</I>-, <I>c</I>-, <I>x</I>-, and <I>z</I>-type fragments (with some minor <I>b</I>- and <I>y</I>-type fragments), suggesting that radical-driven peptide fragmentation was the primary mechanism involved in the FRIPS MS of phosphopeptides. Results of this study clearly indicate that FRIPS MS is a promising tool for the characterization of post-translational modifications such as phosphorylation.</P> [FIG OMISSION]</BR>
