Prediction of Transcription Factors Using a Deep Learning-based Tool, DeepTFactor

Transcription factor (TF), a sequence-specific DNA-binding protein that regulates the transcription, was hard to predict if it shows no sequence homology with identified TFs. Here we developed DeepTFactor, a deep learning-based tool for the prediction of TFs, applying a convolutional neural network that has three subnetworks in parallel. It successfully predicted TFs of both eukaryotic and prokaryotic origins. Analysis of gradients of prediction score for input showed DeepTFactor detects DNA-binding domains and other latent features. DeepTFactor predicted 332 candidate TFs in Escherichia coli K-12 ㎎1655, and three of them were validated by identifying genome-wide binding sites with ChIP-exo experiments. We provide DeepTFactor as a stand-alone program and made the list of 4,674,808 TFs from 73,873,012 protein sequences in 48,346 genomes. DeepTFactor will be useful for identifying the regulatory system.
Gliosarcoma of Cerebello-Pontine Angle: A Case Report and Review of the Literature

Gliosarcoma (GS), known as variant of glioblastoma multiforme, is aggressive and very rare primary central nervous system malignant neoplasm. They are usually located in the supratentorial area with possible direct dural invasion or only reactive dural thickening. However, in this case, GS was located in lateral side of left posterior cranial fossa. A 78-year-old man was admitted to our hospital with 3 month history of continuous dizziness and gait disturbance without past medical history. A gadolinium- enhanced MRI demonstrated 5.6×4.8×3.2 cm sized mass lesion in left posterior cranial fossa, heterogeneously enhanced. The patient underwent left retrosigmoid craniotomy with navigation system. The tumor was combined with 2 components, whitish firm mass and gray colored soft & suckable mass. On pathologic report, the final diagnosis was GS of WHO grade IV. In spite of successful gross total resection of tumor, we were no longer able to treat because of the patient’s rejection of adjuvant treatment. The patient survived for nine months without receiving any special treatment from the hospital.

<P>New hollow shell structured lithium trivanadate (LiV3O8 ) microspheres were synthesized by a spray drying method, and the effect of a vapor-phase-polypyrrole coating on the surface of this active material was studied. A thin and uniform coating layer could form by a simple vapor-phase-polymerization (VPP) method. The polypyrrole coating layer not only compensates for the low conductivity of the active material but also prevents its direct contact with the electrolyte and reduces vanadium dissolution. The LiV3O8 morphology and presence of the coating layer were confirmed using Fourier-transform infrared spectroscopy, field emission scanning electron microscopy, energy-dispersive X-ray spectroscopy, and transmission electron microscopy. The electrochemical performance was analyzed using a battery testing system and impedance spectroscopy. The cycle performance of the Li-powder/polypyrrole-VPPcoated hollow shell LiV3O8 cell showed a higher capacity and greater capacity retention (LiV3O8: 160.80 mA h g (-1), 62.31%; coated LiV3O8: 206.55 mA h g (-1), 82.02%) in the range of 1.8-4.0 V at a 0.2 C-rate, even after 200 cycles. The rate capability at various current densities was also high. Further, it had a low charge transfer resistance, which remained low even after many cycles. Thus, the combined effect of hollow-shell-structure and polypyrrole-VPP coating, led LiV3O8 to its improved electrochemical performance. (C) 2018 The Electrochemical Society.</P>
Primary carcinosarcoma of the gallbladder

Carcinosarcoma of gallbladder (CSGB) is a rare malignancy characterized by malignant epithelial and mesenchymal components. Its pathogenesis is unknown and most CSGBs are associated with poor survival because the disease normally presents at an advanced stage, and as a result, curative resection is uncommon. This report describes a case that underwent curative resection. A 77-year-old woman presented with right upper quadrant pain. The preoperative diagnosis was gallbladder (GB) cancer, and thus, curative radical cholecystectomy was performed. However, pathologic examination of the surgical specimen revealed that the tumor was composed of two histologic components of squamous cell carcinoma and spindle cell sarcoma, which was consistent with a diagnosis of carcinosarcoma. The tumor was found to extend to the perimuscular connective tissue and to have metastasized to one lymph node (LN). The prognosis of CSGB remains poor despite curative resection, and thus, the authors recommend that effort be made to improve surgical outcomes.

<P>Electro-sterically stabilized gold suspensions were employed in a colorimetric system for the detection of strong acid in water. Using oleyamine and oleic acid as steric stabilizer in 1,2-dichlorobenzene, hydrophobic gold nanoparticles were first synthesized by a reduction reaction of gold salts and were then transferred into water with a cationic surfactant. When the hydrochlo- ric acid solution higher than critical concentration was injected, particles were quickly aggregated and precipitated, creating a clear solution from the colored suspension. The particles were stable against chemical etching by corrosive ion such as chloride. Critical concentration was dependent of the size and concentration of the particles. The minimum concentration of dramatic color change was at 5 ppm level of hydrochloric acid, in which the largest colloidal gold nanoparticles (54 nm) were used. Furthermore, because of their steric repulsive soft layer on particles, particles could be reused for further detection experiments after regeneration by the simple pH-neutralization and washing process.</P>

<P><B>Abstract</B></P> <P>Heme oxygenase-1 (HO-1) has an anti-inflammatory action in acute pancreatitis (AP). However, its mechanism of action and natural compounds/drugs to induce HO-1 in pancreas are not well understood. In this study, we investigated the regulatory mechanisms of HO-1 during AP using desoxo-narchinol-A (DN), the natural compound inducing HO-1 in the pancreas. Female C57/BL6 Mice were intraperitoneally injected with supramaximal concentrations of cerulein (50 μg/kg) hourly for 6 h to induce AP. DMSO or DN was administered intraperitoneally, then mice were sacrificed 6 h after the final cerulein injection. Administration of DN increased pancreatic HO-1 expression through activation of activating protein-1, mediated by mitogen-activated protein kinases. Furthermore, DN treatment reduced the pancreatic weight-to-body weight ratio as well as production of digestive enzymes and pro-inflammatory cytokines. Inhibition of HO-1 by tin protoporphyrin IX abolished the protective effects of DN on pancreatic damage. Additionally, DN treatment inhibited neutrophil infiltration into the pancreas via regulation of chemokine (C-X-C motif) ligand 2 (CXCL2) by HO-1. Background: To date, few studies have investigated the feasibility of the loop-mediated isothermal amplification (LAMP) assay for identifying pathogens in tissue samples. This study aimed to investigate the feasibility of LAMP for the rapid detection of methicillin-susceptible or methicillin-resistant Staphylococcus aureus (MSSA or MRSA) in tissue samples, using a bead-beating DNA extraction method. Methods: Twenty tissue samples infected with either MSSA (n = 10) or MRSA (n = 10) were obtained from patients who underwent orthopedic surgery for suspected musculoskeletal infection between December 2019 and September 2020. DNA was extracted from the infected tissue samples using the bead-beating method. A multiplex LAMP assay was conducted to identify MSSA and MRSA infections. To recognize the Staphylococcus genus, S. aureus , and methicillin resistance, 3 sets of 6 primers for the 16S ribosomal ribonucleic acid (rRNA) and the femA and mecA genes were used, respectively. The limit of detection and sensitivity (detection rate) of the LAMP assay for diagnosing MSSA and MRSA infection were analyzed. Results: The LAMP result was positive for samples containing 103 colony-forming unit (CFU)/mL for 16S rRNA, 104 CFU/mL for femA, and 105 CFU/mL for mecA. The limits of detection for 16S rRNA and femA were not different between MSSA and MRSA. For the 10 MSSA-positive samples, the LAMP assay showed 100% positive reactions for 16S rRNA and femA and a 100% negative reaction for mecA. For the 10 MRSA-positive samples, the LAMP assay showed 100% positive reactions for 16S rRNA and mecA but only 90% positive reactions for femA. The sensitivity (detection rate) of the LAMP assay for identifying MSSA and MRSA in infected tissue samples was 100% and 90%, respectively. Conclusions: The results of this study suggest that the LAMP assay performed with tissue DNA samples can be a useful diagnostic method for the rapid detection of musculoskeletal infections caused by MSSA and MRSA.
