        A review of drug knowledge discovery using BioNLP and tensor or matrix decomposition

        Prediction of the relations among drug and other molecular or social entities is the main knowledge discovery pattern for the purpose of drug-related knowledge discovery. Computational approaches have combined the information from different sources and levels for drug-related knowledge discovery, which provides a sophisticated comprehension of the relationship among drugs, targets, diseases, and targeted genes, at the molecular level, or relationships among drugs, usage, side effect, safety, and user preference, at a social level. In this research, previous work from the BioNLP community and matrix or matrix decomposition was reviewed, compared, and concluded, and eventually, the BioNLP open-shared task was introduced as a promising case study representing this area.

        LitCovid-AGAC: cellular and molecular level annotation data set based on COVID-19

        Currently, coronavirus disease 2019 (COVID-19) literature has been increasing dramatically, and the increased text amount make it possible to perform large scale text mining and knowledge discovery. Therefore, curation of these texts becomes a crucial issue for Bio-medical Natural Language Processing (BioNLP) community, so as to retrieve the important information about the mechanism of COVID-19. PubAnnotation is an aligned annotation system which provides an efficient platform for biological curators to upload their annotations or merge other external annotations. Inspired by the integration among multiple useful COVID-19 annotations, we merged three annotations resources to LitCovid data set, and constructed a cross-annotated corpus, LitCovid-AGAC. This corpus consists of 12 labels including Mutation, Species, Gene, Disease from PubTator, GO, CHEBI from OGER, Var, MPA, CPA, NegReg, PosReg, Reg from AGAC, upon 50,018 COVID-19 abstracts in LitCovid. Contain sufficient abundant information being possible to unveil the hidden knowledge in the pathological mechanism of COVID-19.

        Fabrication and Characterization of Copper-Exchanged BK7 Waveguides

        In this paper, we report fabrication of a copper-exchanged optical planar waveguide in BK7 glass by using ion exchange with ZnCl$_2$+Cu$_2$Cl$_2$ as ion source. The measured loss of the fabricated waveguides was as low as about 0.36 db/cm. The waveguides can hold 2 -- 4 modes with 5- to 30-minute exchange and 1 mode with 2- or 3-minute exchanges. The effective refractive index of each mode was determined by using the m-line test system at a wavelength of 0.65 $\mu$m. In addition, the cubic spline function interpolation method was employed to recover the gradient refractive index profiles of the copper-containing waveguides. The study on the annealing process for copper-exchanged waveguide is also discussed

        Investigation of a Plasma-Etching Process That Uses a Porous Dielectric Template

        A plasma etching proces of GaN films that used a porous dielectric template was investigated by using numerical simulations. The electrical field, caused by both the substrate bias and the charges acumulated on the insulating template surface, was asumed to affect ions trajectories. Reactive ions enter the sheath with a velocity calculated by using a maxwelian distribution. We found that the microscopic electrical field over the template could change the ion movement. The substrate potential and the nanopore structure showed an ability to affect the etching rate. A peak value of the reactive etching species could be found on the lateral wal in the nanopores. Changing the parameters helped to weaken the peak and, hence, to make the etching proces more effective. The work reported here may help people to understand plasma etching using a porous alumina template.

        Structural and Optical Properties of Titanium Oxide Thin Films Deposited on Unheated Substrate at Different Total Pressures by Reactive dc Magnetron Sputtering with a Substrate Bias

        Titanium-oxide (TiO2) thin films were deposited on unheated (111)-Si substrates by reactive dc magnetron sputtering with a substrate bias voltage of .100 V. A pure metallic titanium target was sputtered in a mixture of argon and oxygen. The structure and the optical properties of the deposited films were studied by changing the value of the total sputtering pressure. X-ray diffraction patterns show the following features: (a) only one wide rutile (110) diffraction peak was observed at a total sputtering pressure of 0.3 Pa; (b) no diffraction peak was observed at 1.2 Pa, implying an amorphous phase; (c) a TiO2 film with a pure anatase phase was obtained at 3.6 Pa, and the dominant diffraction was from the anatase (101) planes. The surface morphology was characterized with atomic force microscopy, and the roughness of the surface was found to increase with the crystal size derived from the XRD data. The optical constants were determined by using spectroscopic ellipsometry. The film deposited at 0.3 Pa, a rutile phase, possessed both a high refractive index and a low extinction coefficient. The value of the optical bandgap for the deposited on films in this experiment was much higher than the reported experimental and theoretical values.D

        Electro-Optics and Its Applications in Domain-Inverted Optical Superlattice

        We demonstrate an electro-optic ˇSolc-type wavelength filter in periodically poled lithium niobate (PPLN). ˇSolc-type transmission spectrum is observed experimentally in a PPLN with four periods from 20.2 μm to 20.8 μm. Modulation of transmission power of the filter can be realized by applying electric fields along Y -axis of PPLN. It is observed that the wavelength can also be tuned by temperature. Furthermore, we report on a theoretical analysis for the narrowband multiplewavelength filter in aperiodic optical superlattice (AOS). The sequences of the opposite domains in AOS are optimized to realize the prescribed multiple-wavelength filtering by using a simulatedannealing (SA) algorithm. The influences of domain errors, as well as the working temperature, on the performance of the filters are also studied.
