A Bottom-up Algorithm for XML Twig Queries

Twig query is a core operation in processing and optimizing XML structural queries. Recently, various algorithms have been proposed for finding twig patterns efficiently. Most of them are based on region labeling, pay little attention on nodes level information, and require additional caches such as stacks or lists to maintain the intermediate matching results, which cause the performance bottleneck of these algorithms. In contrast to previous work, we present a bottom-up algorithm for twig queries, which does not require additional caches and introduces idea of string searching to determine binary relationship between two nodes. Be- sides, this paper presents a node filtering mechanism–PathLevel, which can also be used in other algorithms for speeding up the query. Comprehensive experiments on several datasets demonstrate our method is an effective way for twig query.

The purpose of the study is to investigate themolecular mechanisms of development of Tricholomamatsutake fruiting body at the primordial stage (TM-1), theintermediate stage (TM-2) and the mature stage (TM-3)using RNA-Seq sequencing technology. The analysis ofgene expression level revealed that the Spn2 and Eef1a1gene were the key genes in the primordial stage of T. matsutake by regulating cytokinesis, protein synthesis, andcell growth. And the Ubc, Atp6, Cytb, and Pth2 gene werethe key genes in the mature stage of T. matsutake by regulatingenergy metabolism and protein synthesis. Differentialexpression genes (DEGs) analysis results showedthat Cdc28, Rad53, Dun1, Pho85 and Pho81 were the keyDEGs regulating cell cycle genes of T. matsutake fromprimordial stage to intermediate stage. And APC, Cyr1,Cdc45, Spo11 and Rec8 genes were the key DEGs for themeiosis and sporogenesis of T. matsutake from the intermediatestage to the mature stage.
Efficient kNN Computation for Multiple Query Points on Road Network

Finding k nearest neighbours to one query point on road network is the typical kNN problem, and attracts lots of research interests in recent years with the development of mobile technologies. In this paper, we study a variant of the kNN problem, namely mkNN, which returns k objects for m query points. We firstly propose a baseline algorithm, which solves the mkNN problem in naive way. We then propose an optimized algorithm, which avoids the redundant computation of the baseline algorithm by organizing objects using index to firstly get candidate objects, such that to reduce the number of visited nodes of the given road network. Our third algorithm further improves the performance by using a tighter threshold to greatly reduce the number of visited nodes. We make detailed comparison between the three algorithms and show their benefits w.r.t. the mkNN problem.
A Method of Chinese and Thai Cross-Lingual Query Expansion Based on Comparable Corpus

Cross-lingual query expansion is usually based on the relationship among monolingual words. Bilingual comparable corpus contains relationships among bilingual words. Therefore, this paper proposes a method based on these relationships to conduct query expansion. First, the word vectors which characterize the bilingual words are trained using Chinese and Thai bilingual comparable corpus. Then, the correlation between Chinese query words and Thai words are computed based on these word vectors, followed with selecting the Thai candidate expansion terms via the correlative value. Then, multi-group Thai query expansion sentences are built by the Thai candidate expansion words based on Chinese query sentence. Finally, we can get the optimal sentence using the Chinese and Thai query expansion method, and perform the Thai query expansion. Experiment results show that the cross-lingual query expansion method we proposed can effectively improve the accuracy of Chinese and Thai cross-language information retrieval.

Hepatitis B virus (HBV) genome P-encoded protein HBV DNA polymerase (Pol) has long been known as a reverse transcriptase during HBV replication. In this study, we investigated the impact of HBV Pol on host cellular processes, mainly apoptosis, and the underlying mechanisms. We showed a marked reduction in apoptotic rates in the HBV Pol-expressed HepG2 cells compared to controls. Moreover, a series of assays, i.e., yeast two-hybrid, GST pull-down, co-immunoprecipitation, and confocal laser scanning microscopy, identified the host factor eEF1A2 to be associated with HBV Pol. Furthermore, knockdown of eEF1A2 gene by siRNA abrogated the HBV Pol-mediated anti-apoptotic effect with apoptosis induced by endoplasmatic reticulum (ER) stress-inducer thapsigargin (TG), thus suggesting that the host factor eEF1A2 is essential for HBV Pol’s anti-apoptosis properties. Our findings have revealed a novel role for HBV Pol in its modulation of apoptosis through integrating with eEF1A2.

Fetal growth restriction (FGR) is a prevalent obstetric condition. This study aimed to investigate the role of Toll-like receptor 9 (TLR9) in regulating the inflammatory response and gut microbiota structure in FGR. An FGR animal model was established in rats, and ODN1668 and hydroxychloroquine (HCQ) were administered. Changes in gut microbiota structure were assessed using 16S rRNA sequencing, and fecal microbiota transplantation (FMT) was conducted. HTR-8/Svneo cells were treated with ODN1668 and HCQ to evaluate cell growth. Histopathological analysis was performed, and relative factor levels were measured. The results showed that FGR rats exhibited elevated levels of TLR9 and myeloid differentiating primary response gene 88 (MyD88). In vitro experiments demonstrated that TLR9 inhibited trophoblast cell proliferation and invasion. TLR9 upregulated lipopolysaccharide (LPS), LPS-binding protein (LBP), interleukin (IL)-1β and tumor necrosis factor (TNF)-α while downregulating IL-10. TLR9 activated the TARF3-TBK1-IRF3 signaling pathway. In vivo experiments showed HCQ reduced inflammation in FGR rats, and the relative cytokine expression followed a similar trend to that observed in vitro. TLR9 stimulated neutrophil activation. HCQ in FGR rats resulted in changes in the abundance of Eubacterium_coprostanoligenes_group at the family level and the abundance of Eubacterium_coprostanoligenes_group and Bacteroides at the genus level. TLR9 and associated inflammatory factors were correlated with Bacteroides, Prevotella, Streptococcus, and Prevotellaceae_Ga6A1_group. FMT from FGR rats interfered with the therapeutic effects of HCQ. In conclusion, our findings suggest that TLR9 regulates the inflammatory response and gut microbiota structure in FGR, providing new insights into the pathogenesis of FGR and suggesting potential therapeutic interventions.

Ultrasonic-microwave synergistic extraction (UMSE) was optimized for the extraction of oligosaccharides from longan pulp (OLP). Box-Behnken design was used to evaluate the effects of temperature (35-55oC), ultrasonic time (5-25 min), and water to material ratio (10-30 mL/g) on the extraction efficiency of crude OLP. A regression model was developed and its validity was statistically demonstrated. Significant interaction between temperature and water to material ratio was observed. The following optimal conditions for the extraction yield of crude OLP were determined: extraction temperature 55oC, ultrasonic time 18.52 min, and water to material ratio 10 mL/g. The extracted OLP were purified for the determination of molecular weight distribution and antioxidant activity. Results of matrix-assisted laser desorption ionization time-of-flight mass spectrometry revealed that the molecular weight distribution of the purified OLP ranged from m/z 495.138 to 795.511. The purified OLP exhibited a dose-dependent behavior in 1,1-diphenyl-2-picrylhydrazyl radical scavenging activity.
