        Analysis of Phosphatidylinositol 3,4,5-Trisphosphates of PTEN Expression on Mammalian Cells

        The goal of this study is to find an experimental condition which enables us to perform enzymatic studies on the cellular behavior of PTEN (phosphatase and tensine homolog) through identification of molecular species of phosphatidylinositol 3,4,5-trisphosphates and their quantitative analysis in a mammalian cell line using mass spectrometry. We initially exployed a two-step extraction process using HCl for extraction of phosphatidylinositol 3,4,5-trisphosphates from two mammalian cell lines and further analyzed the extracted phosphatidylinositol 3,4,5-trisphosphates using tandem mass spectrometry for the identification of them. We finally quantified the concentration of phosphatidylinositol 3,4,5-trisphosphates using internal standard calibration. From these observation, we found that HEK 293-T cells is a good model to examine the enzymatic behavior of PTEN in a cell, and the minimum amount of phosphatidylinositol 3,4,5-trisphosphates is more than 50 pmol for quantification in a mass spectrometer. These results suggest that the well-optimized experimental conditions are required for the investigation of the cellular PTEN in terms of the catalytic mechanism and further for the detailed identification of cellular substrates.

      • Upregulation of Endosymbiont Densities in Bemisia tabaci by Acquisition of Tomato Yellow Leaf Curl Virus

        Sweetpotato whitefly, Bemisia tabaci, is a vector of more than 100 plant-diseased viruses, as well as a serious pest of various horticultural plants. This species harbors a primary endosymbiont Portiera along with several secondary endosymbionts such as Cardinium and Hamiltonella. We investigated whether or not TYLCV acquisition alters the densities of endosymbionts in the body of B. tabaci using quantitative real-time PCR. Our results showed that the densities of both Cardinium and Hamiltonella, but not Portiera, increased upon acquisition of TYLCV. In addition, expression of GroEL, a molecular chaperone produced by Hamiltonella, was significantly upregulated in TYLCV-infected whiteflies. Our results suggest that endosymbionts may play an important role in TYLCV transmission mechanism within the body of B. tabaci.

        A Comparative Study of Transistor and RC Pulse Generators for Micro-EDM of Tungsten Carbide

        Micro-electrical discharge machining (micro-EDM) is an effective method for machining all types of conductive materials regardless of hardness. Since micro-EDM is an electro-thermal process, the energy supplied by the pulse generator is an important factor in determining the effectiveness of the process. In this study, an investigation was conducted on the micro-EDM of tungsten carbide (WC) to compare the performance of transistor and resistance/capacitance (RC) pulse generators in obtaining the best quality micro-hole. The performance was measured by the machining time, material removal rate, relative tool wear ratio, surface quality, and dimensional accuracy. The RC generator was more suited for minimizing the pulse energy, which is a requirement for fabricating micro-parts. The smaller-sized debris formed by the low-discharge energy of RC micro-EDM could be easily flushed away from the machined zone, resulting in a surface free of burrs and resolidified molten metal. The RC generator also required much less time to obtain the same quality micro-hole in WC. Therefore, RC generators are better suited for fabricating micro-structures, producing good surface quality and better dimensional accuracy than the transistor generators, despite their higher relative tool wear ratio.

      • Molecular Variation of Endosymbiotic Bacteria Wolbachia in Bemisia tabaci and Related Whiteflies

        Whiteflies harbor several secondary endosymbionts, which are maternally inherited from mother to offspring, that have major effects on host preferences, biology, and evolution. Here, we identified Wolbachia bacteria in sweetpotato whitefly (Bemisia tabaci) as well as whitefly popluations from other countries by comparison of 16S rDNA sequences. Wolbachia were detected in all tested indigenous B. tabaci populations (Bangladesh, Myanmar, Nepal, and the Philippines) as well as Q1 biotype of Korea, whereas they were absent from B biotype of Korea and Q biotype of China. Wolbachia were also detected in all five tested Aleurodicus dispersus populations as well as Tetraleurodes acaciae, whereas they were not detected in all seven Trialeurodes vaporariorum populatuions. In addiiton, Wolbachia were detected in parasitic wasp (Encarsia formosa) of B. tabaci as well as honeybee (Apis mellifera). Among the 19 whitefly populations from different countries, our analysis identified four phylogenetic groups of Wolbachia, thereby demonstrating the high diversity of this genus. Wolbachia phylogeny suggests a correlation of geographical range with ecological variation at the species level.

      • Antimicrobial activity and toxicity of Quisqualis indica

        The plant Quisqualis indica (Compositae) has ehnopharmcological reputation of being used as a healing agent in Bangladesh. In this study, preliminary screenings were conducted to look at the antimicrobial susceptibility and cytotoxicity of the plant extract. The extractives of the plant were subjected to screening for inhibition of microbial growth by the disc diffusion method. The zones of inhibition demonstrated by the n-hexane, carbon tetrachloride, chloroform and aqueous soluble partitionates of the methanolic extract ranged from 8 - 15 mm, 8 - 18 mm, 12 - 20 mm and 10 - 16 mm, respectively at a concentration of 400 ${\mu}g$/disc. All the extractives were also subjected to brine shrimp lethality bioassay for primary cytotoxicity evaluation. Here, the carbon tetrachloride soluble materials demonstrated the highest cytotoxicity with $LC_{50}$ of 0.826 ${\mu}g$/ml, while n-hexane, chloroform and aqueous soluble partitionates of the methanolic extract revealed the $LC_{50}$ of 1.254, 3.866 and 5.366 ${\mu}g$/ml, respectively. This is the first report of the antimicrobial activity and cytotoxicity Q. indica.

        Docking, CoMFA and CoMSIA Studies of a Series of N-Benzoylated Phenoxazines and Phenothiazines Derivatives as Antiproliferative Agents

        Using generated conformations from docking analysis by Gold algorithm, some 3D-QSAR models; CoMFA and CoMSIA have been created on 39 N-benzoylated phenoxazines and phenothiazines, including their Soxidized analogues. These molecules inhibit the polymerization of tubulin into microtubules and thus they have been studied for the development of antitumor drugs. Training set for the CoMFA and CoMSIA models using 30 docked conformations gives q2 Leave one out (LOO) values of 0.756 and 0.617, and r2 ncv values of 0.988 and 0.956, respectively. The ability of prediction and robustness of the models were evaluated by test set, cross validation (leave-one-out and leave-ten-out), bootstrapping, and progressive scrambling approaches. The allorientation search (AOS) was used to achieve the best orientation to minimize the effect of initial orientation of the structures. The docking results confirmed CoMFA and CoMSIA contour maps. The docking and 3DQSAR studies were thoroughly interpreted and discussed and confirmed the experimental pIC50 values.

        3D-QSAR Studies of 2-Arylbenzoxazoles as Novel Cholesteryl Ester Transfer Protein Inhibitors

        The 3D-QSAR study of 2-arylbenzoxazoles as novel cholesteryl ester transfer protein inhibitors was performed by comparative molecular field analysis (CoMFA), CoMFA region focusing (CoMFA-RF) for optimizing the region for the final PLS analysis, and comparative molecular similarity indices analysis (CoMSIA) methods to determine the factors required for the activity of these compounds. The best orientation was searched by all-orientation search strategy using AOS, to minimize the effect of the initial orientation of the structures. The predictive ability of CoMFARF and CoMSIA were determined using a test set of twelve compounds giving predictive correlation coefficients of 0.886, and 0.754 respectively indicating good predictive power. Further, the robustness and sensitivity to chance correlation of the models were verified by bootstrapping and progressive scrambling analyses respectively. Based upon the information derived from CoMFA(RF) and CoMSIA, identified some key features that may be used to design new inhibitors for cholesteryl ester transfer protein.

        A New Variable Selection Method Based on Mutual Information Maximization by Replacing Collinear Variables for Nonlinear Quantitative Structure-Property Relationship Models

        Selection of the most informative molecular descriptors from the original data set is a key step for development of quantitative structure activity/property relationship models. Recently, mutual information (MI) has gained increasing attention in feature selection problems. This paper presents an effective mutual information-based feature selection approach, named mutual information maximization by replacing collinear variables (MIMRCV), for nonlinear quantitative structure-property relationship models. The proposed variable selection method was applied to three different QSPR datasets, soil degradation half-life of 47 organophosphorus pesticides, GC-MS retention times of 85 volatile organic compounds, and water-to-micellar cetyltrimethylammonium bromide partition coefficients of 62 organic compounds.The obtained results revealed that using MIMRCV as feature selection method improves the predictive quality of the developed models compared to conventional MI based variable selection algorithms.
