    합성 유전자 발현 조절 부품은 미생물 세포 공장 내에서 손쉽게 유전자의 기능을 파악하고 세포의 대사적 특성을 재구축할 수 있는 중요한 분자적 도구들이다. 이들 중 크리스퍼-카스 시스템은 핵산 분해능에 관여하는 잔기를 비활성화한 돌연변이를 도입함으로써, 서열 특이적으로 핵산에 결합하여 목적 유전자의 발현을 억제하는 데에 요긴하게 사용되어 왔다. 이러한 크리스퍼 간섭 기술은 프로그래밍 가능한 특성과 유전자 발현 억제 효율을 다수준으로 조절할 수 있다는 점으로 인해 다양한 미생물 섀시에 대한 연구 및 개량에 활용되었다. 그러나 지금까지의 크리스퍼 간섭 시스템은 주로 DNA에 결합하는 dCas9 및 dCas12를 활용하여 전사 수준의 조절만이 가능하였다. 박테리아의 많은 유전자들은 하나의 전사 단위 안에 여러 유전자가 존재하는 오페론 형태로 구성되어 있기 때문에, 이러한 유전자들 각각을 특이적으로 억제하고 그 기능을 파악하기 위해서는 번역 수준의 유전자 발현 조절이 가능한 크리스퍼 간섭 시스템의 개발이 필요하다고 할 수 있다.
    본 연구에서는 RNA에 결합할 수 있는 크리스퍼-dCas13 단백질을 활용하여 번역 단계 크리스퍼 간섭 시스템을 구축하였다. 다른 dCas13 단백질과 비교하였을 때 dRfxCas13d가 뛰어난 세포 내 발현 안정성 및 번역 억제능을 보였기에 해당 단백질이 번역 단계 크리스퍼 간섭 시스템을 구축하는 데 활용될 수 있었다. 해당 시스템에 대한 체계적 연구를 통해 적정 가능하고, 특이적이며, 여러 유전자를 동시 조절 가능한 번역 조절 시스템을 개발하였다. 이러한 번역 단계 크리스퍼 간섭은 전사 단계 크리스퍼 간섭과 비교하였을 때 오페론 상의 유전자를 보다 특이적으로 조절할 수 있었다. 또한 유전자 발현의 ON/OFF 조절만이 아닌 다수준 조절을 가능케 하기 위하여 가이드 RNA의 손잡이 부분 서열에 돌연변이를 도입하였고, 이러한 전략은 여러 유전자 타겟에 대하여 예측 가능한 수준의 발현 억제능 다변화를 가능케 하였다. 이러한 다수준 번역 조절 크리스퍼 간섭 기술은 대장균 뿐만 아니라 비모델 그람 음성 균주인 비브리오 나트리젠스에서도 성공적으로 적용됨으로써 모델 균주 외에서도 적용 가능한 보편적 전략임을 보여주었다. 이후 대사공학적 쓰임새의 검증을 위하여 번역 단계 크리스퍼 간섭을 세포 내 여러 대사 유전자에 적용함으로써, 3-하이드록시프로피온산의 생산량을 증가시킬 수 있는 유전자 억제 후보군을 발굴하였다. 이를 바탕으로 다수준 번역 조절 기술을 적용하여 세포의 생장과 물질 생산 간의 최적 균형점을 탐색함으로써 3-하이드록시프로피온산의 생산량을 야생 균주 대비 14.2배 증가시킬 수 있음을 확인하였다.
    정해진 일부 유전자 타겟에 대하여 하나씩 크리스퍼 간섭 시스템을 수행하는 접근법과 더불어 사용될 수 있는 크리스퍼 간섭 풀링 전략은 다양한 생화학적 환경에서 각 유전자의 기능을 유전체 수준으로 분석함으로써 기능적 유전체학 연구에서 유망한 전략으로 자리잡고 있다. 본 연구에서는 번역 단계 크리스퍼 간섭 시스템을 유전체 수준으로 확장함과 더불어 유전자 억제에 따른 기능 탐구를 보다 신뢰성 있게 수행할 수 있도록 스페이서 서열 디자인 규칙 및 세포 배양법을 최적화하였다. 이를 바탕으로 24개의 서로 다른 유전자를 타겟하는 가이드 RNA 발현 플라스미드 혼합물의 번역 단계 크리스퍼 간섭 풀링을 수행하였고, 전사 단계 크리스퍼 간섭 풀링과 비교하였을 때 오페론 상의 유전자 필수성을 더욱 정확하게 평가할 수 있음을 보여주었다.

    Synthetic gene expression modulators are essential molecular machinery enabling facile investigation of gene function and reprogramming of cellular metabolic traits in microbial cell factories. CRISPR-Cas system, known to be guided by RNA and targets nucleic acids in a sequence-specific manner, was engineered to specifically knock down the gene of interest by introducing nuclease-inactivation mutations. Powered by its high programmability in selecting target sites and tuning the knockdown efficiency, the CRISPR interference (CRISPRi) technology has been robustly harnessed for the investigation and engineering of several microbial chassis. However, the application of the CRISPRi system mainly arose from dead Cas9 (dCas9) or dead Cas12 (dCas12), which only focused on the regulation at the transcription level. Since lots of bacterial genes are encoded as a form of the polycistronic operon, the CRISPRi system, which enables translation-level regulation of gene expression, holds promise as a prominent alternative to the conventional CRISPRi system.
    In this thesis, a translation-level CRISPRi (Tl-CRISPRi) system was developed based on RNA-guided RNA-targeting CRISPR-dCas13 protein. Owing to its exceptional stability in vivo compared to other dCas13 orthologs, dRfxCas13d exhibited its compatibility with being utilized as a Tl-CRISPRi system. Through systematic investigation and optimization of this newly devised CRISPRi, translation-level repression of genes in a titratable, specific, and multiplexed manner was achieved. The Tl-CRISRPi system was distinctive compared to the transcription-level CRISPRi (Tx-CRISPRi) showing increased specificity of gene expression regulation in a polycistronic operon. Further engineering of the handle sequence of guide RNA (gRNA) led to predictable attenuation of knockdown efficiency across several gene targets. This tunable Tl-CRISPRi strategy also showed its reliability in the two different gram-negative bacteria, Escherichia coli and Vibrio natriegens. Based on this detailed characterization of the Tl-CRISPRi system, metabolic engineering of Escherichia coli to improve the bioproduction of 3-hydroxypropionic acid (3-HP) was performed to elicit prominent targets of knockdown among central metabolic genes. By adopting the DR-mutated gRNA attenuation strategy, the titer of 3-HP production was maximized up to 14.2-fold with the optimal growth-production balance.
    Besides rational and user-defined reprogramming of the CRISPRi system, pooled CRISPRi is a powerful strategy to perform functional genomics research, allowing systematic analysis of gene function in the genome scale under diverse biochemical circumstances. To achieve a robust evaluation of gene functions and expand gene targets toward the genome-scale with the pooled Tl-CRISPRi, the spacer design rules and cell culture campaigns were established and optimized. The analysis of pooled Tl-CRISPRi with 24 different gRNA plasmids exhibited enhanced assessment of gene essentiality located in an operon compared to the pooled Tx-CRISPRi.
    In summary, this thesis covers the development and engineering of the Tl-CRISPRi and demonstrates its potential in metabolic engineering and functional genomics. This study lays a solid foundation for future research attempting to investigate cellular metabolism on a genome scale and precise engineering of diverse microbial chassis relevant to bioindustry or living therapeutics.
