Protein thermostability, commonly quantified by the melting temperature (Tm), is a key determinant of whether proteins retain their structure and activity under process-relevant conditions. Experimental measurements of Tm using biophysical techniques such as differential scanning calorimetry, fluorescence-based thermal shift assays, circular dichroism spectroscopy, or thermal proteome profiling provide accurate stability information but remain labor-intensive and low-throughput. Existing deep learning–based Tm predictors have begun to address this bottleneck, yet many either exhibit insufficient accuracy for practical prioritization or rely on auxiliary metadata such as optimal growth temperature (OGT), which are rarely available for newly discovered or metagenomic sequences. There is thus a need for a robust, sequence- only Tm prediction model that can support large-scale in silico screening when only amino acid sequences are known. In this study, we developed CSB-E04, a thermostability prediction model that accepts only primary amino acid sequences as input and yields Tm estimates with accuracy suitable for downstream discovery workflows. We curated a non-redundant dataset of 35,680 proteins with experimentally determined Tm values by integrating records from Meltome Atlas and ProThermDB, followed by UniProt-based sequence mapping, removal of non-melters and additive-dependent measurements, and deduplication at the accession and canonical- sequence level. Protein sequences longer than 2,048 residues were truncated to comply with the maximum context length of the ESM-C 600M encoder. CSB-E04 employs ESM-C 600M as a protein language model encoder and a feed-forward neural network regression head applied to pooled sequence embeddings to predict Tm. Five-fold cross-validation on the curated dataset yielded a mean root mean squared error (RMSE) of 5.42 ± 0.06 °C, a mean absolute error (MAE) of 4.04 ± 0.04 °C, and a coefficient of determination (R²) of 0.730 ± 0.004, with corresponding Pearson and Spearman correlation coefficients of 0.855 ± 0.002 and 0.688 ± 0.004, respectively. The best-performing fold, which achieved an RMSE of 5.41 °C, R² of 0.733, and Pearson correlation of 0.856 on its held-out test partition, was adopted as the final model. When compared with previously reported sequence-only models, CSB-E04 improved upon Seq2Topt and DeepET by reducing RMSE by approximately 1–2 °C while explaining a larger fraction of the variance in experimental Tm, and it exhibited performance comparable to metadata-augmented models such as TemBERTure, DeepSTABp, and DeepTM despite relying exclusively on sequence. On an independent external benchmark of 68 proteins that were strictly excluded from model development, CSB-E04 achieved the highest correlations among the tested models (PCC = 0.61; SCC = 0.49), outperforming TemBERTure and DeepSTABp under identical evaluation conditions. These results demonstrate that a protein language model– based, sequence-only architecture can recover much of the thermostability-relevant information encoded in amino acid sequences and provide Tm estimates accurate enough to guide prioritization. CSB- E04 therefore represents a strong sequence-only thermostability predictor for large-scale in silico screening, particularly in metagenomic bioprospecting pipelines where only sequence information is available.
