Employing various databases related to motif, domain, and protein family, I developed the integrated system to facilitate the genome researchers to effectively analyze gene expression data in a high throughput method. Those resources are dispersed to be located in Internet. This integrated system consists of two main parts. The one covers diverse databases which are required to analyze the protein function in terms of motifs or domains, the other includes motif or domain search programs which may be a pattern search. The signature databases are similar in size but differ in content. While all of the resources share a common interest in protein sequence classification, the focus of each database is different. Each motif/domain search program use its own algorithm and target database. In addition, it has its own strength and weakness. In this context, to get the best and customized analysis results, I combined all possible existing methods and integrated diverse resources to develop my integrated system which provide a web-based graphical user interfaces. It will facilitate genomics or proteomics researchers to do functional study effectively.
