Ginseng (Panax ginseng) is a well-known medicinal plant and has strong resistance against plant pathogens while growing in the wild. Due to increased demand of ginseng as a health food source, ginseng cultivation is popular in Korea in order to respond to the market demand. However, continuous cropping usually creates problems like irregular growth or damage by several crop diseases. To cope with this problem, paddy-upland rotation system is adapted successfully. However, previous studies demonstrated that the unbalancing of soil microbiome could be a potential reason that causes plant diseases. Thus, the objective of this study was to investigate and compare the microbial community under different cropping conditions of the ginseng cultivation field. Soil samples were collected from Sangju and Poonggi in GyeongBuk province, Korea. The amplified sequences for the microbial community were obtained using the IonTorrent PGM system and the results were analyzed using SILVA database. The results showed the members of bacterial phylum Acidobacteria have lower relative abundance and fungal class Sordariomycetes which include Cylindrocarpon and Fusarium as a prominent representative in fields showing serious reduction of ginseng. Contrarily, the paddy-upland rotation field didn’t show any prominence by fore-mentioned genus as these are well-known plant pathogenic fungi. Samples from healthy paddy-upland rotation field were collected annually for 5 years and the microbial community changes were tracked. The principal coordinates analysis (PCoA)-based results revealed that the microbial community benefited ginseng cultivation by paddy-upland rotation. This result suggested that the significance of analyzing soil microbial community as an important factor to be considered before selecting a new ginseng cultivation field. In addition, the endophytic bacteria, Bacillus thuringiensis KNU-07 was isolated from the healthy 4-year-old ginseng and can increase plant growth and protect diseases form soil-borne pathogenic fungi such as Cylindrocarpon destructions and Rhizoctonia solani. These results indicate that B. thuringiensis strain KNU-07 isolated from ginseng is a beneficial endophytic bacterium can be used as a biocontrol agent and enhance the yield of the ginseng. 인삼(Panax ginseng C.A Meyer)은 한국, 중국, 캐나다 등에서 약초로서 생약 중 최고로 인정되어 왔다. 고려 말부터는 인삼의 수요가 급증 하여 야생 인삼(산삼)이 귀해지자, 숲 속에서 재배하는 산양삼 재배법을 실시 하였고, 이후 조선시대부터는 이식배재와 직파법을 병행 실시 하기 시작하였다. 하지만 인삼의 재배 특성상 70-80%의 그늘 진 환경과 pH 4.5-5.5 사이의 식양질 환경을 조성하여 6-7년간 연작 해야하므로, 토양 유래 병원성 진균에 노출되어 수확율이 급감하는 현상을 보였다. 이를 극복하기 위하여 답전윤환, 객토 등의 기법을 적용하여 토양 물리 화학성을 개량하여 연작장해를 줄였지만, 최근 몇몇 연구들에 의하면 연작장해는 토양 미생물상의 변화에 따라 토양 유래 병원성 진균이 우점 할 수 있다는 보고가 있으며, 재배환경내 미생물상의 구성 및 변화에 대한 연구는 미흡하였다. 이에 본 연구는 경상북도 상주시 지역의 인삼재배 농가와 영주시 풍기 인삼시험장의 연작 재배 모형 토양 시료를 채취하여 차세대 염기서열 분석 장비인 IonTorrent PGM과 IonTorrent Proton을 이용하여 미생물 군집 및 metagenome을 분석하였다. 이를 위해 박테리아의 16S rRNA 유전자 영역의 V4-V5영역과 진균 ITS4 영역을 활용하는 ampli-seq 기법을 활용 하였으며, SILVA data base를 이용하였다. 그 결과 인삼의 수확 율이 떨어 지는 곳에서는 박테리아 Acidobacteria 문이 상대적으로 적게 존재 하였으며, 병원성 진균 Cylindrocarpon과 Fusarium 속을 포함하는 Sordariomycetes 강이 상대적으로 많이 존재함을 밝혔다. 또한, 주성분분석법을 활용한 결과 답전윤환 시 무처리 또는 밭 작물을 윤환한 경우보다 효과적으로 미생물 군집을 변화시켜 주는 것을 확인 하였다. 이러한 결과는 인삼의 초작지 및 재작지 선정에 있어 토양의 미생물 군집 또한 주요한 인자로서 고려해야 한다는 것을 시사하며, 본 연구는 인삼재배 환경내 진균의 군집까지 밝힌 최초 연구로 기초 자료로서 활용 될 수 있다. 또한, 이미 토양유래 병원성 진균에 의해 해를 입은 경우나, 상대적인 존재 비율을 줄이기 위하여 미생물 농약으로 사용할 수 있는 균주 Bacillus thuringiensis KNU-07을 분리하여 적용 할 수 있도록 하였다. Bacillus thuringiensis KNU-07은 인삼 내재성 균주로 인삼의 뿌리썩음병을 유발하는 Cylindrocarpon destructions과 Rhizoctonia solani에 대한 길항능을 가지고 있으며, 전장 유전체 분석을 통해 유전자 수준에서 인축에 유해 인자는 없는 것으로 밝혀 인삼재배 환경에 효과적으로 적용 할 수 있을 것으로 생각된다.
Evaluating Soil Microbial Community Assembly to Understand Plant-Soil Diversity Feedbacks

The integral role of soil biological relationships in ecological restoration is widely acknowledged as critical for vegetation establishment and primary ecosystem functions. In the era of rapid land degradation, soil restoration will likely become a reoccurring need across global conservation and restoration efforts. By increasing our understanding of the relationship between aboveground plant communities and belowground soil communities, we can begin to include the restoration of soil biological communities. Within the rhizosphere, plant roots and arbuscular mycorrhizal fungi (AM fungal) form intimate associations, by which their diversity and functioning are inherently linked. Increasing our understanding of AM fungal interactions with other soil microorganisms in the rhizosphere microbiome can help us explore how changes to plant-soil feedbacks contribute to plant community restoration success. To achieve this goal, I evaluated how changes in plant diversity impacts AM fungal and bacterial interactions in mixed grass prairies using amplicon-based sequencing techniques, diversity metrics, and microbial network analyses. To understand how plant diversity influences soil microbes, I conducted an observational field study using replicated plots across an experimental plant diversity gradient (low, medium, high plant diversities). Soils were sampled and processed for amplicon-based sequencing, which revealed the coupled nature between aboveground plant communities and soil bacteria, but not fungi. A microbial network analysis of the data showed that high plant diversity had the least nodes and edges, but high modularity and positive interactions. These results suggest that soil microbial communities associated with high plant diversity developed complex interactions that increased the stability of soil microbial communities and their interactions. This led me to create an experimental greenhouse study to evaluate microbial community response to changes in plant diversity. Using conditioned soils from the observational field study as inoculum (from high and low plant diversity plots), I created mesocosm plant communities of high (30 species), medium (15 species), and low (5 species) diversities with prairie species. Pots were inoculated with the high and low diversity field-conditioned soils. Inoculated mesocosm plant communities grew in the greenhouse for six months. Soils were then sampled and processed using amplicon-based sequencing methods as well as diversity metrics and network analyses to evaluate how the relationship between AM fungi and bacteria change with shifts in plant diversity. Overall, we found that AM fungi dominated in contributions to network interactions in all field inoculum treatments. Furthermore, AM fungi also dominated as the hub taxa for most treatments. Positive interactions outweighed negative interactions in the high greenhouse-established plant diversity, high field-conditioned inoculum treatment. Along with the high alpha diversity of AM fungal and bacterial communities in these treatments, the data inferred that these networks are self-maintaining and stable. Bacteria played a minor role in the stability of microbial interactions in field-conditioned inoculum treatments but became the dominant hub taxa in the uninoculated control treatment.Lastly, I explored how the microbial community responds to aboveground disturbance. To answer this question, I used mesocosm pots from the previous experiment to initiate a disturbance on the greenhouse-established plant community by clipping above-ground biomass once every two weeks for two months, followed by a one-month recovery period. Soil samples were then collected and processed using amplicon-based sequencing methods to evaluate soil microbial diversity and network analyses post-disturbance. I found that alpha diversity metrics showed little difference across greenhouse-established plant diversity and inoculum treatments. When evaluating beta diversity, bacteria showed differences across all treatments and AM fungi showed different microbial ordinations across high and low field-conditioned inoculum treatments. Under disturbance, negative interactions outweighed positive interactions, which is a common finding for stressed systems. In addition, high plant diversity treatments showed greater modularity, or stability of interactions, which is likely due to AM fungal contributions to network interactions.Overall, this research explored some controversial assumptions often made in plant-soil feedback studies and addresses the diverse use of methodologies to better understand linkages between plant community diversity and soil microbial community dynamics. Plant community diversity is not necessarily a direct reflection of soil microbial diversity and was correlated with bacterial diversity. This finding indicates that members of the soil microbial community have different relationships with the plant community. Despite changes in AM fungal diversity across treatments, AM fungi play a major role in interactions within the rhizosphere microbiome, which was confirmed through hub taxa analyses. In the face of disturbance to aboveground communities, dynamics in the rhizosphere shift based on the composition of the plant community, with AM fungi contributing the most in high greenhouse-established plant communities. AM fungi and bacteria differentially contributed to plant-soil feedbacks and their contributions are likely to shift as plant stressors limit the functioning of plant-soil feedbacks. Collectively, this dissertation shows that alpha and beta diversity metrics do not reveal much pertaining to soil microbial interactions and stability. However, they are still a valuable tool when used in conjunction with network analyses to understand the complex relationships between soil microbial communities and changes in plant community dynamics.

녹조는 담수 호소 및 하천에서 남조류가 급속하게 증식하고 독소를 생산함으로써 생태계 및 국민 보건에 심각한 문제를 일으키는 현상을 의미한다. 이러한 남조류 중 Microcystis는 전세계적으로 가장 빈번히 녹조를 일으키고 있으며, 남조류 대발생은 부영양화와 기후 변화의 복합적 영향으로 더욱 빈번해 지고 있다. 최근, 시퀀싱 기술의 발전으로 Microcystis와 미생물 군집 간의 상호작용을 더욱 명확하게 이해할 수 있게 되었다. 이를 바탕으로 본 연구는 기후 변화에 의한, 특히 강우 패턴의 차이에 의해 발생하는 미생물 군집과 Microcystis 녹조 간의 관계 변화를 비교 분석하고, 미생물 군집 데이터를 활용하여 Microcystis 발생 예측모델을 개발하였다. 2020년 한국에서는 이례적으로 길고 강한 장마가 발생하였다. 본 연구에서는 2019년의 평균적인 장마기간과 2020년의 긴 장마기간 동안 낙동강 중하류에서 Microcystis의 번성 정도와 미생물 군집 및 기능적 변화를 추적, 분석하였다. 2020년의 7월 중순부터 8월까지의 강한 비는 수온과 Microcystis의 세포수를 감소시켰으며, 이는 2019년과는 다른 녹조 패턴을 보여주었다. 여름 동안의 강한 비는 환경인자를 변화시키고, Limnohabitans와 Fluviicola 속(genus)의 증가와 더불어, 이들이 속한 Gammaproteobacteria가 증가하는 평균적인 가을철 post-bloom과 비슷한 미생물 군집을 형성하도록 하였다. 이러한 변화는 녹조 사멸 시기에 아미노산, 지방산과 같은 남조류 유래 유기물질의 분해에 특화된 미생물이 증가하는 기능상의 변화도 동반하였다. 따라서 여름철 이례적인 장마는 환경인자의 변화를 유도하여 미생물 군집과 기능을 변화시키며, 이는 가을철 Microcystis 녹조가 사멸하는 post-bloom 기간과 유사함을 증명하였다. 미생물 군집이 녹조와 밀접한 관계를 가지고 있음에도 불구하고, Microcystis 녹조를 예측하는 모델은 주로 물리화학적 환경인자를 기반으로 개발되어 왔다. 본 연구에서는 대청호와 낙동강에서 일주일 간격으로 확보한 미생물 군집 데이터를 활용하여 다층퍼셉트론(multilayer perceptron) 예측모델을 개발하였다. 환경인자만을 이용한 모델보다 미생물 군집 데이터를 이용한 모델의 예측력이 높았으며, 두 가지 자료를 모두 포함한 모델이 가장 높은 예측력을 보였다. 이는 미생물 군집이 Microcystis 녹조를 예측하는 데 더욱 중요한 변수임을 나타낸다. 이러한 예측모델을 통해 미생물과 Microcystis간의 상호작용이, 일반적인 수질 환경요인보다 녹조 발생에서 더 중요한 역할을 하고 있음을 확실히 알게 되었다. 앞서 제시한 미생물 군집 분석에 의한 상호작용 및 예측모델의 가장 큰 한계는, 데이터 분석상에서 Microcystis와 높은 상관관계를 보이는 미생물이 어떤 기능에 의해 이러한 패턴을 보였는지 실험적으로 증명하기가 어렵다는 점이다. 이를 실험적으로 입증하기 위해서는 상호작용 네트워크와 예측모델에서 핵심종으로 선정된 박테리아를 분리, 배양하는 것이 우선적으로 요구된다. 그러나 아직 지구상에 있는 미생물의 약 1% 내외만이 실험실에서 분리, 배양이 가능한 것으로 알려져 있다. 본 연구에서는 미세유체 시스템(microfluidic system)을 이용하여 소규모 고처리(high-throughput) 개념의 장기 액체배양 기법을 개발함으로써, 다수의 신종 미생물을 보다 높은 확률과 효율로 분리, 배양할 수 있게 되었다. 하나의 칩(chip)당 20,000개의 미세유체 액적(液滴, droplet)에 인근 하천 시료에 포함된 미생물을 하나의 액적당 0.5 세포에서 1, 2 세포까지 접종하여 4주간 배양하면서 액적당 미생물의 생장을 매주 모니터링하였다. 생장한 미생물의 액적은 주(week)별로 수확하여, 메타지놈 분석을 통하여 어떠한 박테리아들이 배양되었는지 확인하였다. 장기배양을 할수록 신종 미생물 발굴 확률이 높아질 것으로 예상하였고, 실제로 액적당 0.5개의 미생물이 들어간 미세유체 액적에서는 배양기간에 따라 신종 미생물 비율이 약 30% 까지 증가하였다. 이처럼 효율적인 미생물 분리배양 시스템의 개발은, 신종 분리의 가능성을 높임으로써 생태계에서 실제 작용하는 미생물의 생리, 생태적 기능에 대한 이해도를 증진시키는 데에 기여할 것이다. 주요단어(Key words): Microcystis 녹조, 미생물 군집, 기후변화, 다층퍼셉트론, 예측모델, 미세유체 시스템, 신종 박테리아 Cyanobacterial harmful algal blooms (cyanoHABs) refer to the rapid proliferation of cyanobacteria in freshwater bodies and rivers, producing toxins that pose serious ecological and public health problems. Among these, Microcystis is the most frequent culprit of blooms globally, and the occurrence of cyanobacterial blooms is further exacerbated by the combined effects of eutrophication and climate change. With advancements in sequencing technology, the interactions between Microcystis and microbial communities have become clearer. Based on such previous reports, this study tried to compare and analyze the changes in the relationship between microbial communities and Microcystis blooms, particularly in response to different rainfall patterns due to climate change, and develop a predictive model for Microcystis occurrence using microbial community data. In 2020, an unusually prolonged and intense rainfall occurred in South Korea. This study analyzed the proliferation of Microcystis, as well as microbial community and functional transitions in the Nakdong River during the extended heavy rainfall in 2020 compared to the normal bloom patterns in 2019. Heavy rainfall altered environmental factors, leading to the formation of microbial communities similar to the post-bloom period in 2019, with an increase in genera such as Limnohabitans and Fluviicola, belonging to the Gammaproteobacteria. These changes were accompanied by functional shifts, including an increase in the degradation of organic compounds such as amino acids and fatty acids, which are assumed to have been released due to the significant collapse of cyanobacteria. Therefore, the heavy rainfall-induced changes in environmental factors, altered microbial communities and functions, which resembled the post- bloom period of Microcystis. Despite the close interaction between microbial communities and Microcystis, most models predicting Microcystis blooms have primarily been developed based only on physicochemical environmental factors. In this study, a multilayer perceptron model was developed using microbial community data obtained at weekly intervals from Daechung Reservoir and the Nakdong River. The predictability of the model using microbial community data was higher than that of the model using only environmental factors, and the model incorporating both datasets showed the highest accuracy. Through this model, interactions between microbial community and Microcystis, play a more significant role in cyanobacterial bloom occurrence than conventional environmental factors. The main limitation of the interaction and prediction models based on microbial community analysis is that the exact functions of the microbial species showing a high correlation with Microcystis in data analysis could not be easily verified experimentally in actual field conditions. To prove this, it is necessary to isolate and culture key bacteria identified as core species in interaction networks and prediction models. However, only 1% of microbes on Earth are currently capable of being isolated and cultured in the laboratory. Therefore, this study developed a small-scale, high-throughput long-term liquid culture technique based on microfluidic systems, allowing for the separation and cultivation of numerous novel microbes with higher probability and efficiency. Environmental freshwater was inoculated into microfluidic droplets, with each droplet containing 0.5 to 1 or 2 cells, and cultured for four weeks while monitoring microbial growth weekly per droplet. Harvested droplets were analyzed via 16S rRNA sequencing to identify the bacteria cultured. It was hypothesized that the probability of discovering novel microbes would increase with longer cultivation, and indeed, in droplets containing initially 0.5 microbe per droplet, the proportion of novel microbes increased by approximately 30% over the cultivation period. The development of an efficient microbial isolation and cultivation system is expected to contribute to an enhanced understanding of the physiology and ecological functions of microbes that operate in ecosystems by increasing the possibility of isolating novel species. Impacts of climate change on microbial activity and greenhouse gas dynamics in diverse arctic soils

전 세계적으로 기후가 크게 변하고 있는 가운데, 북극은 영구동토층 해빙, 빙하 후퇴, 온도 상승 및 강수량 증가와 같은 현상을 겪고 있으며 지구에서 가장 민감하고 빠르게 변화하고 있다. 이러한 변화는 토양 내 탄소 저장 및 방출에 중요한 영향을 미친다. 그러나 이를 조절하는 미생물 활성과 발생되는 온실기체 간의 복잡한 조절 메커니즘, 특히 체외효소활성도와 메탄 역학에 대한 이해가 부족하다. 북극 환경은 다양한 영구 동토 지형을 가지고 있어, 온실기체가 배출되거나 흡수되는 지역적 차이가 매우 크다. 따라서 북극에서 발견되는 다양한 환경에서 미생물 기작 및 온실기체 동태, 토양 특성 간의 상호작용을 이해하는 것이 중요하다. 본 연구의 목적은 툰드라, 빙하 후퇴지, 영구동토층 해빙 등 북극의 다양한 지형에서 기후변화가 미생물 활성 및 온실기체 동태, 그리고 이를 조절하는 기작에 미치는 다방면의 영향에 대해 이해하는 것이다. 캐나다 케임브리지 베이에 위치한 툰드라에서는 북극의 기후변화를 모사하기 위해 온도 및 강수 처리 현장 조작 실험을 수행했다. 토양의 온도 및 수분 증가가 체외효소활성도와 박테리아 군집구조에 미치는 영향을 조사하기 위해 토양 특성 및 미생물 활성과 군집구조를 분석했다. 노르웨이 스발바드에 위치한 빙하 후퇴 지역에서는 빙하 후퇴가 메탄 동태를 조절하는 미생물에 미치는 영향을 규명하기 위해 토양 특성과 메탄산화균 활성 및 군집구조를 분석했다. 또한, 기후변화로 인한 영구동토층 지형 변화가 메탄 동태를 조절하는 미생물에 미치는 영향을 파악하기 위해 각 지형 유형의 토양 특성과 메탄생성균 및 메탄산화균의 실제 활성도를 분석했다. 연구 결과, 기후변화가 온실기체 동태를 조절하는 미생물 활성도와 군집구조에 유의미한 영향을 미친다는 것을 확인하였다. 첫째로, 툰드라에서 생장시기동안 토양 탄소 및 질소 유용성이 체외효소활성도와 박테리아 군집구조에 큰 영향을 미친다는 것을 확인하였다. 이는 기후변화로 인해 생장시기가 증가하여 토양 내 탄소 및 질소 유용성이 증가하면 미생물 활성이 증가할 수 있는 가능성을 시사한다. 둘째로, 스발바드 육지빙하와 조수빙하 후퇴지 모두 빙하가 후퇴함에 따라 메탄산화균의 활성이 증가하고 메탄산화균 군집구조의 천이를 확인하였다. 이는 빙하가 후퇴하면서 메탄 흡수 잠재력이 증가한다는 것을 나타낸다. 마지막으로, 노르웨이 영구 동토 해빙으로 인해 지형 변화가 일어나면서 메탄생성균의 활성이 증가하는 것을 확인하였다. 이는 해빙 중인 영구 동토에서 메탄 발생 잠재력이 증가한다는 것을 나타낸다. 본 학위논문의 결과는 북극의 다양한 환경에서 기후변화가 미생물 활성 및 온실기체 동태에 미치는 영향에 대한 이해를 향상시킬 것으로 기대된다. 이 연구 결과는 추후 더 정확한 기후 모델링과 기후변화의 영향을 완화하기 위한 효과적인 정책 수립에 기초를 제공할 수 있을 것이다. The Arctic, one of the most sensitive and vulnerable environments affected by global climate change, is experiencing significant changes such as glacial retreat, permafrost thaw, and increasing temperatures. These alterations have considerable implications for soil carbon storage and greenhouse gas fluxes. In particular, methane (CH4) has a global warming potential 28 times stronger than that of carbon dioxide (CO2). However, there remains a knowledge gap regarding the response of intricate microbial mechanisms, which influence CO2 and CH4, to climate change in various Arctic ecosystems. Given that the Arctic environment features heterogeneous permafrost landscapes, significant regional variation exists in whether greenhouse gases will be emitted or absorbed. Therefore, it is essential to understand interactions between microbial mechanisms, greenhouse gas fluxes, and soil characteristics across the diverse environments found in the Arctic. The objective of this study is to understand the multi-faceted impacts of climate change on microbial activities and greenhouse gas dynamics, and their regulatory mechanisms across various Arctic landscapes, including tundra, deglaciation areas, and thawing permafrost. Field manipulation experiments involving warming and precipitation treatments were conducted in the tundra located in Cambridge Bay, Canada, to simulate climate change in the Arctic. Soil characteristics, microbial activity, and community structures were analyzed to investigate the effects of increased temperature and precipitation on extracellular enzyme activities and bacterial communities. In the deglaciation areas located in Svalbard, Norway, soil characteristics, methanotrophic activities, and communities were analyzed to examine the effects of deglaciation on microorganisms regulating CH4 flux. In addition, to investigate the effects of climate change-induced landscape changes on microorganisms that regulate CH4 flux in sporadic permafrost, soil characteristics, real activities and communities of methanogens and methanotrophs for each landscape type were analyzed. The study results revealed that climate change significantly affected microbial activity and community controlling greenhouse gas fluxes. Firstly, the study showed that availability of C and N in soil during the growing season significantly affected extracellular enzyme activities and bacterial community structures in the Arctic tundra, suggesting the potential for an increase in microbial activity due to the prolonged growing seasons in the Arctic caused by climate change. Secondly, I found that methanotrophic activity increased and their communities changed throughout the deglaciation in both inland and tidewater glaciers in Svalbard, indicating an increase in CH4 uptake potential as glaciers retreat. Lastly, changes in landscape from palsas to ponds due to permafrost thaw in Norway led to intensified microbial methanogenesis, emphasizing an increase in CH4 emission potential in thawing permafrost. The results of this study will facilitate our understanding of how climate change impacts greenhouse gas fluxes and microbial activity in the various environmental changes of the Arctic. This research serves as a vital foundation for more accurate climate modeling and effective policy-making aimed at mitigating the impacts of climate change.
Lithic microorganisms are those that inhabit rocky substrates. Lithic colonization is particularly common in extreme hot and cold deserts where marginal gains in niche favourability allow colonization where otherwise life could not survive. Several studies have described microbial colonization of these niches in hot and cold deserts, a comprehensive study of diversity in lithic communities has been lacking. This thesis adopts a molecular approach that overcomes the limitations of cultivation-based strategies for microbial diversity assessment, to fully characterize diversity across domains in lithic communities. Svalbard selected as my study site is one of the harshest environments on earth. The selection of a high arctic cold desert in Svalbard adds novelty to the study since lithic microbiology of this region has not been previously investigated. For a comprehensive understanding of the lithic microbial communities in the region, I first examined the community structure of bacteria and fungi inhabiting different types of rock collected from four sites in Svalbard (chapter 2). The bacterial and fungal communities were dominated by Actinobacteria, Proteobacteria, Chloroflexi, Bacteroidetes, Acidobacteria, Eurotiomycetes, Lecanoromycetes, Dothideomycetes, and Leotiomycetes. The lithic community compositions were significantly correlated with the geochemical characteristics of rocks such as Mg, Ca and Fe. Notably, many dominant bacterial and fungal operational taxonomic units (OTUs) in the investigated rocks from the study area were closely affiliated to those found in other cold regions such as Alpine area, Arctic and Antarctica.After investigating the characteristics of lithic communities in the Svalbard, I selected a narrower area in Svalbard as a study area to exclude the effect of microclimate (chapter 3). This study adopts a polyphasic molecular method targeting all domains of life to totally characterize microbial diversity in four distinct niches (limestone, sandstone, soil around the limestone, and soil around the sandstone) in the study site. The reslts of the study show that the lithic communities were different depending on the rock type and were not the same as the soil communities, but the microbial community structure between two soil habitats were similar. The difference in microbial community struture depending on habitats was presumed to be due to the difference in physical and chemical characteristics of the microenvironment in which they inhabit. These results led to other questions.Generally, Rocks are divided into epiliths that inhabit surface of rocks, endoliths that inhabit inside rocks, and hypoliths that inhabit the underside rocks. The division of detailed habitats is based on their environmental differences. So, I identified the taxonomic and functional diversity of lithic communities depending on the location of rock (chapter 4). Although the environmental differences between habitats were not measured, the differences in identified taxonomic and functional diversity were best explained by the difference in light and water content depending on location of rock. These results are consistent with the predictions from previous studies and were first identified at the transcript level through this study. Overall, I demonstrated that the lithic habitat directly and indirectly affects the rock-inhabiting microbial diversity and composition, as well as functional diversity. This study may contribute to extend our understaning about lithic ecosystem in cold desert. 암석 미생물은 다양한 암석 기질에 서식하는 미생물을 가리킨다. 이러한 암석 미생물은 특히, 북극이나 남극과 같은 극한 환경에서 발견되고 연구되어 왔다. 왜냐하면 암석 서식처가 유해한 자외선이나 수분 유지 등과 같이 미생물이 살기에 상대적으로 좋은 환경을 제공하기 때문이다. 극한 환경에서의 암석 미생물에 대한 연구는 이전에 보고된 바 있지만 여전히 암석 미생물 군집에 대한 종합적인 이해는 미비하다. 이 연구는 배양을 기반으로 한 연구의 한계를 극복하고자 분자적 연구기법 (차세대 염기서열 분석)을 채택하고 미생물 분류군에 따라 종합적으로 분석했다. 연구지역으로 선택된 스발바르 제도는 지구상에서 가장 혹독한 환경 중 하나이다. 그러나, 암석 미생물 연구가 많은 극한 지역에서 진행되었음에도 불구하고 스발바르에서의 암석 연구는 굉장히 미비하며 이것이 이 연구가치가 높은 이유이다. 연구지역의 암석 미생물 군집에 대한 전반적인 이해를 위해 나는 접근 가능한 4 군데 연구지를 선정하고 다양한 종류의 암석을 수집했다 (2장). 이 암석들에서 우점하고 있는 박테리아와 곰팡이 군집은 Actinobacteria, Proteobacteria, Chloroflexi, Bacteroidetes, Acidobacteria, Eurotiomycetes, Lecanoromycetes, Dothideomycetes, 및 Leotiomycetes 였다. 이러한 미생물군은 그들이 서식하는 암석의 지화학적 특성들과 연관이 있는 것으로 나타났다. 주목할 것은, 우점하고 있는 박테리아와 곰팡이 OTU들이 다른 극한 지역, 예를 들어 북극, 남극, 알프스 산맥에서 발견되는 미생물들과 계통적으로 유사하게 나타난다는 점이다. 스발바르 지역의 전반적인 암석미생물 군집에 대한 조사 후, 미기후에 의한 영향을 배제하고자 기후의 영향이 최소화된 제한된 연구지역을 선정하고 미생물이 서식하는 암석의 종류가 그들의 군집구조와 다양성에 영향을 미치는지 조사했다 (3장). 시료는 사암, 석회암, 사암 주변의 토양, 석회암 주변의 토양 총 4가지로 구분하여 획득하였다. 미생물 군집구성을 분석한 결과, 두 암석 종류에서 나타나는 미생물 군집 구조에서 차이가 발견되었고 암석 미생물 군집은 토양 미생물 군집구성과도 다르게 나타났다. 이처럼, 서식처에 따라 미생물의 군집 구조가 다르게 나타나는 가장 큰 이유는 서식처 마다 서로 다른 화학적 특성과 물리적 구조 차이 때문인 것으로 밝혀졌다. 일반적으로 암석 미생물은 크게 암석의 표면에 서식하는 미생물, 암석의 내부에 서식하는 미생물 및 암석 아래에 서식하는 미생물로 나눠진다. 이러한 분류는 각 서식처의 환경적 특성을 기반으로 이뤄졌다. 이러한 서식처 분류를 기반으로 4장에서는 암석의 위치에 따라 암석 미생물의 군집 다양성과 기능적 다양성이 차이가 발생하는지 조사했다. 비록 암석의 위치에 따른 환경인자들의 차이를 직접적으로 측정하지는 못했지만, 각 서식처에 따라 미생물 군집 구성의 차이와 기능 유전자의 발현 차이는 분명하게 나타났으며, 이것은 각 서식처의 미세구조 차이에 의해 발생하는 빛 투과율의 차이가 가장 큰 요인으로 추측된다. 이 결과는 다른 암석 미생물 연구에서도 미생물 군집 수준에서 보고 된바 있으나, 본 연구는 미생물 전사체 수준에서 확인한 최초의 연구로서 그 의미가 크다. 종합하면, 본 연구에서는 북극의 극한 환경에서 암석은 다양한 미생물들의 서식처로서 그곳에 서식하는 미생물 군집의 다양성뿐만 아니라 그들의 기능적 다양성에도 영향을 미친다는 것을 밝혔다. 이러한 본 연구의 결과는 암석 미생물 생태계를 종합적으로 이해하는데 기여할 것으로 기대된다.

범지구적으로 진행 중인 기후변화로 인해 전례 없는 폭염, 집중호우, 홍수, 가뭄, 대규모 산불 및 빈번하고 강해지는 폭풍 등과 같은 극한 기상 현상이 지속적으로 발생하고 있으며, 이러한 기후변화에 대응하기 위해 전 세계적으로 많은 국가들과 국제기구들이 여러 방면으로 노력을 기울이고 있다. 이산화탄소 포집 및 저장 (CCS) 기술은 현재 세계적인 산업 구조 상황에서 기후변화를 완화시키고 효과적으로 대응하기 위한 유망한 기술이다. 이러한 CCS 기술을 안전하고 성공적으로 적용하기 위해서는 저장된 이산화탄소의 잠재적 누출을 신속하게 감지하고, 주변 환경 및 생태계에 미치는 위험성에 대한 영향을 평가해야 한다. 토양 생태계는 탄소 순환 및 저장에 중요한 역할을 하며, 풍부한 미생물 군집다양성을 보인다. 이산화탄소 누출에 대한 토양 미생물 군집의 반응은 환경 스트레스 및 생태계 기능에의 잠재적 영향의 지표로 활용할 수 있다. 따라서 본 논문은 고농도의 이산화탄소가 토양 및 수중에 존재하는 미생물 군집 특성과 군집구조에 미치는 영향을 파악하여 CCS 영향평가에 생태학적 적용의 포괄적인 이해에 기여하고자 한다. 먼저 CCS 시설에서 발생할 수 있는 잠재적 이산화탄소 누출의 영향을 평가하기 위한 연구 방향을 설계하기 위해, 현장 및 온실에서의 인위적 이산화탄소 누출 실험과 이산화탄소 저장 실증지에서 식물 및 미생물의 여러 변수를 모니터링한 선행 연구 결과들을 종합적으로 분석하였다. 결과에 따르면, 고농도의 토양 이산화탄소 조건 하에서 (i) 식물 스트레스 반응이 짧은 시간 내에 명확하게 나타났으며; (ii) 대부분의 연구에서 쌍떡잎식물이 단자엽식물보다 더 민감했으며; (iii) 미생물의 반응은 식물의 반응보다 다양하고 일반화하기 어려운 것으로 나타났다. 현재까지 제한된 수의 현장 및 온실 실험 연구만 수행되었으므로, 고농도 토양 이산화탄소에 대한 식물 및 미생물의 반응을 더 잘 이해하고 이러한 반응의 구체적인 메커니즘을 밝히기 위해 더 많은 현장 및 온실 실험 연구가 필요한 것으로 판단되었다. 바람, 일조량, 습도, 강수 등의 외부 환경적인 요인이 통제된 온실 실험지에서 단기적 이산화탄소 누출의 영향을 조사하기 위해, 옥수수 (Zea mays)가 심어진 화분에 고농도의 이산화탄소를 주입하여 인위적 누출 실험을 실시하였다. 99.99 % 이산화탄소 가스를 분당 0.1 L의 유량으로 30일 동안 주입하였으며, 대조구에는 처리하지 않았다. 토양 미생물 군집의 기능과 구성 변화는 토양 효소 활성도 분석과 토양 세균 군집 분석을 실시하였다. 이산화탄소가 주입된 화분의 평균 토양 이산화탄소 농도는 31.6 %, 산소 농도는 15.6 % 였으며, 대조구는 주변 수준으로 확인되었다. 토양 NH4+ 및 NO3- 농도는 이산화탄소가 주입된 화분에서 대조구에 비해 유의하게 높았는데, 이는 식물 성장 억제로 인한 것으로 사료되었다. Proteobacteria의 상대 풍부도는 이산화탄소가 주입된 화분에서 대조구 보다 낮은 것으로 나타났으며 (28.8 % vs. 34.1 %), 이는 가용성 C 감소로 인한 것으로 사료되었다. 반면, Saccharibacteria_TM7의 풍부도는 이산화탄소가 주입된 화분에서 대조구 보다 유의하게 높게 나타났다 (6.0 % vs. 1.3 %). 또한, 생태계에서 질소고정에 관여하는 것으로 알려진 Bradyrhizobiaceae와 Phyllobacteriaceae의 상대 풍부도는 이산화탄소가 주입된 화분에서 유의하게 낮은 것으로 확인되었다. 이산화탄소 주입으로 인한 토양 특성 및 미생물의 변화는 주로 식물 성장 억제로 인한 것으로 사료되며, 지중 저장된 이산화탄소 누출이 토양 미생물 군집에 직접적인 영향을 줄 수 있는지 파악하기 위한 추가 연구가 필요할 것으로 판단되었다. 이산화탄소 누출에 대한 환경영향평가를 위한 현장 실험지에서 인위적으로 이산화탄소를 주입하여 토양 물리화학적 특성을 비롯하여 식물, 토양 미생물 및 지중 이산화탄소 거동 특성 등을 파악하기 위한 누출 실험을 2016년과 2017년에 각각 실시하였다. 2016년에는 2.5 m 깊이에 설치된 수평관정을 통해 이산화탄소를 주입하였으며, 총 5개의 구간으로 나뉘어진 실험지에서 식물이 식재되어 있는 구간의 토양 미생물 활성도와 무기질소 이온, 미생물 생체량을 분석하여 누출 전과 후의 영향을 비교하였다. 해당 누출 실험에서는 식물과 미생물 활성도에 영향을 파악하는데 제한됨에 따라 2017년에는 0.5 m 깊이의 천부 누출 실험으로 설계를 변경하여 추가 누출 실험을 실시하였다. 이산화탄소가 주입되는 주입관 중심부에서는 고농도의 토양 내 이산화탄소로 인하여 식물 성장이 억제되었고, 가장자리는 중심부에 비해 건강도가 양호한 것으로 확인되었다. 하지만, 토양 미생물 활성도와 생체량은 이산화탄소가 주입되지 않은 대조구와 비교하였을 때, 이산화탄소 주입구와 뚜렷한 차이가 확인되지 않아 이산화탄소에 의한 직접적인 영향을 파악하는데 제한되었다. 마지막으로, 인위적 이산화탄소 누출 실험과는 달리, 이산화탄소가 풍부한 천연 용출수에서의 미생물 군집 구성과 수리화학적 특성은 이산화탄소가 지중의 깊은 저장소로 주입되는 CCS 시설에서 저장된 이산화탄소 누출을 모니터링하는 데 유용한 지표가 될 수 있는 중요한 요인이라고 할 수 있다. 장기적인 이산화탄소 누출이 지하수 생태계에 미치는 영향을 파악하기 위해, 국내의 동남부 지역에 위치한 천연 탄산수 용출지 두 곳 (HS, CS)을 자연 유사지로 선정하였다. 이산화탄소가 풍부한 천연 용출수의 미생물 군집은 이산화탄소 농도가 높은 결과로 낮은 pH를 포함한 환경적 압력에 적응해 왔다. 수리화학적 특성과 세균 및 고세균의 16S rRNA 시퀀싱 분석 결과, 두 용출지 사이에 뚜렷한 차이가 확인되었다. HS에서는 CS에 비해 pH, 중탄산 이온 (HCO3-)의 농도, 주요 양이온 (Ca2+, Mg2+) 및 특정 미량 원소 (Fe, Mn)의 농도가 더 높았으나, 이산화탄소 분압 (pCO2)에 대한 차이는 확인되지 않았다. 특히, HS에서는 철 산화균인 Gallionella의 상대풍부도가 유의하게 높았으며, 반면에 이산화 철 환원균으로 알려진 Albidiferax의 상대풍부도는 CS에서 더 높게 나타났다. 이는 두 용출지의 철 농도 차이를 반영한 결과로 판단되었다. 본 연구에서 미생물 군집 구성은 이산화탄소의 농도보다는 철의 농도에 의해 더 강하게 영향을 받는 것으로 확인되었다. 결론적으로, 본 논문은 CCS 모사 시설과 자연적으로 이산화탄소가 풍부한 천연 용출지에서의 물리화학적 및 수문화학적 특성, 식물 생리학 및 미생물 군집 대한 이해를 증진시키며, 나아가 식물의 근권 (rhizosphere)이나 지화학적인 요인들과 매우 밀접하게 연관되어 상호작용을 하는 미생물의 특성과 생태계에서 특정 기능을 담당하는 미생물 군집구조를 분석하는 것이 CCS 시설에서 이산화탄소 누출에 대한 영향평가에 유용한 모니터링 방법임을 제안한다. Global climate change have profound impacts on extreme weather phenomena, including unprecedented heatwaves both on terrestrial and marine environments, intensified rainfall, severe floods, drought, catastrophic wildfire, and frequent and intensified storms. Around the world, many nations and intergovernmental organizations have been making various efforts to respond to this climate change. Carbon capture and storage (CCS) is considered as a promising and effective strategies for mitigating climate change under the present global industrial circumstances. To make CCS technology safe and successful, potential leakage of stored CO2 should be detected as soon as possible, and its risks impact on surrounding environments and ecosystems need to be assessed. Soil ecosystems, rich in microbial diversity, play a crucial role in carbon cycling and sequestration. The response of soil microbial communities to CO2 leakage can serve as an indicator of environmental stress and potential impacts on ecosystem functions. Therefore, this dissertation focuses on elucidating the impacts of high CO2 conditions on microbial communities, thereby contributing to a comprehensive understanding of the ecological implications of CCS technologies. Firstly, in order to suggest directions of future research for determining the impact of potential CO2 leakage from CCS sites on plants and microorganisms, plant and microbial parameters were monitored in artificial CO2 release experiments in the field and in greenhouses, and in CO2 storage sites. The review showed that under high levels of soil CO2, (i) plant stress response was visible within short period of time; (ii) dicots were more sensitive than monocots in most studies; and (iii) the responses of microorganisms were more various and difficult to generalize than those of plants. Only a limited number of experimental studies conducted in greenhouse and field have been conducted so far, and thus more those experimental studies are required to better understand the plant and microbial response to elevated soil CO2 levels and elucidate specific mechanisms underlying these responses. Determining the ecological impacts of geological CO2 storage and ensuring its environmental safety via such research will make CCS a more feasible technology. To minimize the external environmental factors such as climatic conditions and seasonal variations, mentioned above, greenhouse CO2 leakage experiment was conducted to investigate the short-term impacts of geological CO2 leakage on soil ecosystem. High levels of CO2 were injected to pots planted with corn (Zea mays). 99.99 % CO2 gas was injected at a flow rate of 0.1 l min-1 for 30 days whereas no gas was injected to control pots. Changes in the function and composition of soil microbial communities were determined by soil enzyme assay and soil bacterial community analysis. Mean soil CO2 and O2 concentrations were 31.6 % and 15.6 %, respectively, in CO2-injected pots, while they were at ambient levels in control pots. Soil NH4+ and NO3- concentrations were significantly higher in CO2-injected pots than in control pots, likely due to inhibited plant growth. The relative abundance of Proteobacteria was lower in CO2-injected than in control pots (28.8 % vs. 34.1 %) likely due to decreased C availability. On the other hand, the abundance of Saccharibacteria_TM7 was significantly higher in CO2-injected than in control pots (6.0 % vs. 1.3 %). In addition, the relative abundance of Bradyrhizobiaceae and Phyllobacteriaceae, known for their ecological role in N-fixation, was significantly lower in the CO2-injected pots. The changes in soil characteristics and microorganisms to injected CO2 was likely due mainly to inhibited plant growth, and further studies are needed to determine if belowground CO2 leakage can directly affect soil microbial communities. Then, to investigate the impacts of CO2 leakage on microbial characteristics and soil microbial functions were analyzed in a shallow CO2 release experiment at the field facility for environmental impact test (EIT) established in Eumsung, Korea. Shallow subsurface (2.5-m depth) CO2 release experiment, which took place in 2016, used the entirety of the unsaturated area, which was divided in five zones with 3 types of vegetation, Pinus densiflora, Quercus variabilis and Ipomoea batatas, at which CO2 was injected at a depth of 2.5 m and a rate of 6 L min-1 for the duration of one month. Near-surface (0.5-m depth) CO2 release experiment, which took place in 2017, used a shallower injection depth of 0.5 m, but a smaller rate of 3 L min-1 in a more concentrated control area vs. CO2 injection area set-up, populated with only Ipomoea batatas. Overall, this research result fell short of observing the direct effects increased levels of CO2 can have on soil microbial communities, however, stands in line with previous research that used similarly short injection period. The observed trends and changes in enzyme activity, microbial biomass and forms of inorganic nitrogen could be attributed to seasonal changes, climatic conditions, or plant-microbiome interaction, rather than the effects of elevated CO2. Lastly, to determine how long-term CO2 leakage from CCS sites affects the groundwater ecosystems, the bacterial and archaeal community composition and hydrochemical features were analyzed of two different natural CO2-rich springs, Hansil (HS) and Chosukol (CS), located in south-eastern Korea which are natural analog sites for groundwater ecosystems affected by CO2 leakage from geological CO2 storage sites. Microbial communities in CO2-rich springs have adapted to environmental pressure including low pH resulting from high concentrations of CO2. Analyses of hydrochemical characteristics and 16S rRNA gene amplicon sequencing of bacteria and archaea revealed a marked distinction between the two springs. The pH, the concentrations of bicarbonate ion (HCO3–), major cations including Ca2+ and Mg2+, and specific trace elements including Fe and Mn were higher in HS as compared to CS while no distinction in pCO2 between the two springs was observed. Microbial community composition was distinct between the two springs at the genus level. Specifically, the relative abundance of Gallionella, an iron-oxidizer, was significantly higher in HS whereas that of Albidiferax known as dissimilatory iron-reducing bacteria was higher in CS than HS, reflecting the difference of iron concentration in the two springs. In this study, microbial community composition appeared to be more strongly affected by the concentration of iron than that of CO2. Overall, this dissertation enhances the understanding of soil physicochemical and hydrochemical features, plant physiology and microbial communities in simulated CCS sites and natural CO2-rich springs as natural analogues, and suggest that monitoring the characteristics and microbial communities of rhizosphere zone, where plants and microbes closely interacted or interaction between microbial communities and physicochemical features, may be effective approach to assess impacts of potential CO2 leakage from CCS sites.
Analysis of Microbial Community Structural Changes Induced by Viral Lysis from an Archaeal Virus

해양 미생물 군집은 질소 및 탄소 순환을 포함한 주요 생지화학적 과정에 직접적으로 관여하며, 그 구조와 기능은 환경 요인뿐 아니라 미생물 간 상호작용에 의해 지속적으로 조절된다. 이러한 미생물 군집에는 세균뿐 아니라 생명의 세 번째 영역을 구성하는 고균(Archaea)도 중요한 구성원으로 포함된다. 고균은 과거 주로 극한 환경에 서식하는 생물군으로 인식되었으나, 최근에는 해양을 포함한 다양한 비극한 환경에서도 광범위하게 분포하며 생태계 기능에 기여하는 것으로 알려져 있다. 특히 해양 질소 순환에서 암모니아 산화 고균(ammonia-oxidizing archaea, AOA)은 암모니아를 아질산염으로 산화하는 질산화의 첫 단계를 수행하는 핵심 미생물군으로, 해양 생태계의 물질 순환과 에너지 흐름에 중요한 역할을 한다. 한편, 바이러스는 숙주 미생물의 성장, 사멸 및 대사 활성을 조절함으로써 미생물 군집 구조와 생지화학적 순환에 영향을 미치는 주요 생태학적 인자로 주목받고 있다. 그러나 고균 바이러스에 의한 숙주 조절 또는 용해 과정이 주변 미생물 군집 구조에 미치는 영향은 아직 충분히 규명되지 않았다. 특히 해양에서 높은 풍부도를 나타내며 질소 순환에 중요한 역할을 하는 AOA가 바이러스에 의해 영향을 받을 경우, 이는 단순한 숙주 활성 변화에 그치지 않고 주변 미생물 군집의 상대풍부도와 조성 변화로 이어질 가능성이 있다. 따라서 고균 바이러스와 숙주 간 상호작용이 미생물 군집 재구성에 미치는 영향을 분석하는 것은 해양 미생물 생태계 내 바이러스의 생태학적 역할을 이해하는 데 중요하다. 본 연구에서는 고균 바이러스에 의한 숙주 조절 및 용해 과정이 해양 미생물 군집 구조에 미치는 영향을 분석하고자 하였다. 이를 위해 숙주 단독 처리군과 숙주–바이러스 처리군을 배양하고, 배양 기간 동안 아질산염 농도를 측정하여 숙주 AOA의 암모니아 산화 활성을 평가하였다. 또한 수집한 배양 시료를 대상으로 차세대염기서열분석(NGS) 기반 16S rRNA 유전자 amplicon sequencing을 수행하였다. 산출된 ASV abundance 자료를 이용하여 NMDS 분석, Shannon 다양성 분석, 문 수준의 분류군 조성 분석, 속 수준의 heatmap 분석, 감염 유형에 따른 속 수준 풍부도 패턴 및 주요 속 수준 분류군의 시간 경과에 따른 변화를 분석하였다. 분석 결과, 숙주 단독 처리군에서는 배양 기간 동안 아질산염이 축적되어 암모니아 산화가 활발히 진행되었음을 확인하였다. 반면, NSV1, NV3 또는 NV4가 접종된 바이러스 처리군에서는 아질산염 축적이 감소하거나 정체되는 양상을 보였다. 또한 NGS 기반 미생물 군집 분석에서 바이러스 처리군은 숙주 단독 처리군과 구분되는 군집화 양상을 보였으며, NMDS 분석을 통해 처리 조건에 따른 미생물 군집 구조의 차이가 확인되었다. Shannon 다양성 분석에서는 바이러스 처리군에서 상대적으로 높은 중앙값이 관찰되었으나, 알파 다양성은 모든 처리군에서 일관된 방향으로 변화하지는 않았다. 문 수준의 분류군 조성, 속 수준의 heatmap 및 시간 경과 분석에서는 배양 시간, 바이러스 감염, 감염 유형 및 해수 조건에 따라 일부 미생물 분류군의 상대풍부도 변화 양상이 다르게 나타났다. 이러한 결과는 고균 바이러스가 숙주 AOA의 암모니아 산화 활성을 억제할 수 있으며, 숙주 조절 또는 용해 과정을 통해 주변 미생물 군집 구조 변화와 관련될 가능성을 보여준다. 따라서 본 연구는 해양 미생물 생태계에서 고균 바이러스가 숙주 활성 조절뿐만 아니라 주변 미생물 군집의 조성 변화에도 관여할 수 있음을 시사한다. Marine microbial communities are directly involved in major biogeochemical processes, including nitrogen and carbon cycling, and their structure and function are continuously regulated by environmental factors and microbial interactions. These communities include not only bacteria but also archaea, which constitute the third domain of life. Although archaea were previously regarded mainly as microorganisms inhabiting extreme environments, they are now known to be widely distributed in diverse non-extreme environments, including marine ecosystems. In particular, ammonia-oxidizing archaea (AOA) are key microorganisms in marine nitrogen cycling because they mediate the first step of nitrification by oxidizing ammonia to nitrite. Meanwhile, viruses have been recognized as major ecological factors that influence microbial community structure and biogeochemical cycling by regulating host growth, mortality, and metabolic activity. However, the effects of host regulation or lysis by archaeal viruses on surrounding microbial community structure remain poorly understood. Because AOA are highly abundant in marine environments and play important roles in nitrogen cycling, viral impacts on AOA may lead not only to changes in host activity but also to shifts in the relative abundance and composition of surrounding microbial communities. Therefore, analyzing archaeal virus–host interactions is important for understanding the ecological roles of viruses in marine microbial ecosystems. In this study, we investigated the effects of host regulation and lysis by archaeal viruses on marine microbial community structure. Host-only and host–virus treatments were incubated, and nitrite concentrations were measured to evaluate the ammonia oxidation activity of host AOA. In addition, next-generation sequencing (NGS)-based 16S rRNA gene amplicon sequencing was performed using the collected culture samples. The resulting ASV abundance data were analyzed using NMDS, Shannon diversity, phylum-level taxonomic composition, genus-level heatmaps, infection type-dependent genus-level abundance patterns, and time-course changes of dominant genus-level taxa. Host-only treatments accumulated nitrite during incubation, indicating active ammonia oxidation. In contrast, virus-treated cultures inoculated with NSV1, NV3, or NV4 showed reduced or arrested nitrite accumulation. NGS-based microbial community analysis further showed that virus-treated cultures exhibited clustering patterns distinct from host-only cultures, and NMDS analysis revealed differences in microbial community structure according to treatment conditions. Shannon diversity analysis showed relatively higher median values in virus-treated cultures, although alpha diversity did not change uniformly across all treatments. Phylum-level taxonomic composition, genus-level heatmaps, and time-course analyses showed that the relative abundance patterns of some microbial groups differed according to incubation time, viral infection, infection type, and seawater condition. These results suggest that archaeal viruses may suppress the ammonia oxidation activity of host AOA and may be associated with changes in surrounding microbial community structure through host regulation or lysis. Therefore, this study suggests that archaeal viruses may contribute not only to the regulation of host activity but also to changes in the composition of surrounding microbial communities in marine microbial ecosystems.
Environmental and Ecological Study of an Aquifer-lagoon System for Climate Crisis Mitigation
The aquifer-lagoon system, characterized by a mixture of saline and freshwater, undergoes complex interactions with adjacent aquatic environments, resulting in a distinct physicochemical gradient. The wet-to- dry season shift, particularly during wet and dry seasons, significantly impact this gradient, affecting water quality and microbial communities. This study investigates the effects of rainfall seasonality, such as wet-to-dry season shift, on the physicochemical gradient and microbial ecology in diverse water bodies of the Songji Lagoon, a typical representative coastal lagoon located on the east coast of Korea. The study found that hydrochemical properties varied distinctly depending on location, with seasonal and spatial variations also affecting significantly. Alpha diversity indices indicate variations in microbial community richness and evenness, while cluster and NMDS analyses reveal season-specific environmental factors influencing microbial community composition. Additionally, the co-occurrence network of microbial communities highlights stronger interactions during the wet season. Functional profile prediction suggested enhanced sulfur and nitrogen metabolism during the wet season, while sulfur and carbon metabolism dominated during the dry season. Indicator genus analysis identifies dominant nitrogen cycling in inland areas and sulfur cycling near the estuary-coast interface. The wet-to-dry season shift significantly impact physicochemical variables, microbial communities, and functional diversity. Further research is crucial to understand and predict how future climate crisis will affect ecosystem health and material cycling in these sensitive environments. 석호는 염수와 담수가 혼합되어 있는 기수 환경으로 인접한 지하수와 상호 작용하여 대수층-석호 시스템을 형성한다. 특히 풍수기와 갈수기 같은 강우의 계절성은 수질과 미생물 군집에 영향을 준다. 본 연구는 대한민국 동해안에 위치한 석호인 송지호와 연안 대수층에서 풍수기 및 갈수기가 수리화학적 특성, 미생물학적 특성 및 기능적 다양성에 미치는 영향을 조사하였다. 수리화학적 특성은 위치에 따라 뚜렷하게 달라지며 계절 및 공간적 변화에 영향을 받았다. 알파 다양성 분석으로 미생물 군집의 풍부함과 균등성의 변화를 알 수 있었으며, 클러스터 및 NMDS 분석으로 미생물 군집 구성에 영향을 미치는 계절별 환경요인을 밝혀냈다. 또한 미생물 군집의 동시 발생 네트워크는 풍수기 동안 강한 상호작용을 나타냈다. 기능적 프로필 예측은 풍수기 동안 황과 질소 대사가 강화된 반면, 갈수기에는 황과 탄소 대사가 지배적이었다. 지표 속 분석을 통해 내륙 지역은 질소 순환이 우세하였으며 석호-해안 경계면은 탄소 및 황 순환이 우세한 것을 알 수 있었다. 따라서, 강우의 계절성은 대수층-석호 시스템의 물리화학적 변수, 미생물 군집 및 기능적 다양성에 영향을 주었다. 생태계 안정성 및 물질 순환에 대한 미래 기후 변화의 영향을 이해하고 예측하기 위해서는 지속적인 연구가 필요하다.
Microbes and Post-Burn Carbon Cycling in Boreal Forest Soils

An ongoing shift in wildfires regimes in many areas of the boreal forests of North America towards more frequent and severe fires raises questions about the fate of the vast reservoirs of soil carbon (C) held in these ecosystems. Wildfires have a wide range of effects on boreal forest ecosystems including combustion of organic matter during the fire itself, shifts in aboveground plant community composition, changes in soil C substrate chemistry and availability, and shifts in microbial community composition. There is a growing interest in how fire-induced changes in microbial community composition may impact functions, such as respiration and carbon use efficiency, and post-fire soil C cycling. Disentangling the impacts of fire and varying fire severity on soil microbial respiration and carbon use efficiency is important for both understanding the mechanisms by which fire affects soil C cycling and for improving our model-based predictions of post-fire C emissions. In Chapter 2, I investigate the effect of fire and fire-induced changes in soil properties on post-fire soil respiration and explore the implications of reduced post-fire respiration rates on long term soil C stocks. Burning caused a decrease in respiration per gram total (post-burn) C driven by fire-induced changes in the soil C pool, indicating that soil C lost during a burn may be partially offset by burn-induced decreases in respiration rates. In Chapter 3, I use metrics of resistance and resilience to explore the effects of burning on soil microbial community composition. Microbial community resistance and resilience to burning varied across soil types and between fungi vs. bacteria highlighting the complexity of burn effects on microbial communities. In Chapter 4, I explore how burning and varying burn duration impact microbial community function as measured by changes in substrate-specific carbon use efficiency in boreal forest soils. Burning caused large decreases in glucose-specific carbon use efficiency primarily driven by decreases in microbial growth. The effect of burning on the carbon use efficiency of ground pine roots was smaller, which suggests that the effects of fire on community-level carbon use efficiency will depend on the availability of various C substrates. In Chapter 5, I use the Carbon, Organisms, Rhizosphere, and Protection in the Soil Environment (CORPSE) model to investigate the role of microbial functional groups in modulating post-fire soil respiration. I expanded the CORPSE model by splitting the microbial biomass pool into two discrete microbial functional groups - fast-growing and slow-growing taxa - each with unique decomposition abilities - and added a pyrogenic C pool. While adding multiple microbial functional groups did not improve model agreement with laboratory and field data, the 2-functional pool model allowed us to observe temporal changes in average community carbon use efficiency. Variation in microbial carbon use efficiency may be an important part in linking post-fire microbial community recovery to the fate of post-fire soil C stocks and fluxes. In conclusion, these findings imply that C storage in boreal forests following wildfires will be driven by the combination of C losses during the fire itself, fire-induced changes to the soil C pool that modulate post-fire respiration rates, and shifts in microbial community function, all of which are dependent to some degree on fire severity. Moving forward, more work is needed to expand this work beyond fire severity to other changes in predicted future fire regimes in the boreal forest, such as decreased fire return intervals and larger fire size.
