Biological Network Analyses of WRKY Transcription Factor Family in Soybean (Glycine max) under Low Phosphorus Treatment

Fırat Kurt,Ertugrul Filiz 한국작물학회 2020 Journal of crop science and biotechnology Vol.23 No.2

WRKY transcription factor (TF) is plant specific genes and play essential roles involved in biotic and abiotic stress tolerance. Gene co-expression network (GCN) analysis is effective tool for the interpretation of transcriptomic data. In this study, a co-expression network of 152 WRKY genes using publicly available microarray data (GSE78242) was constructed under low phosphate (Pi) treatment in soybean (Glycine max). A total of 149 nodes and 641 edges were obtained from CGN and seven seed genes were identified. Particularly, Glyma.19G094100 and Glyma.16G054400 seed genes (orthologue to Arabidopsis WRKY75) were found to have a direct connection to P deficiency. Promotor analyses of seed genes revealed the variations in the number of cis-regulatory elements (CREs) ranging from 80 to 137 with a total of 835 CREs. The methylation profile of Glyma.04G218700 (orthologue to Arabidopsis WRKY51) was found higher than other seed genes. As a result, our findings can be used as a scientific basis to cope with P deficiency in soybean as well as abiotic stress tolerance. In addition, these findings of this study may prove the crop improvement studies in future, especially genetically engineered soybean plants.

ADRB3, ROCK2, and GEF Levels in Overactive Bladder Patients

        Elif Fırat,Zafer Aybek,Hülya Aybek 대한배뇨장애요실금학회 2022 International Neurourology Journal Vol.26 No.S1

Purpose: The aim of this study was to evaluate changes in levels of adrenergic receptor β3 (ADRB3), Rho-related kinase 2 (ROCK2), and guanine nucleotide exchange factor (GEF), which play key roles in the adrenergic and cholinergic pathways of contraction-relaxation harmony in voiding physiology, and to explore the relationship between these proteins and overactive bladder (OAB). Methods: This study included 60 idiopathic OAB patients and a healthy control group. A validated OAB-validated 8 questionnaire was completed by all participants. Serum levels of ADRB3, ROCK2, and GEF were examined with enzyme-linked immunosorbent assays. Patient and control groups were compared in terms of these levels, and receiver operating characteristic (ROC) curves were generated for all parameters. Results: The levels of ROCK2 were significantly elevated, but there were no correlations between the OAB symptom score and the serum levels of ROCK2, ADRB3, and GEF in OAB patients. In the ROC analysis, ROCK2 alone provided the strongest potential relationship (area under the curve=0.651) with 84.9% sensitivity. The ROCK2+GEF combination provided a satisfactory relationship (AUC=0.755). The AUC for the ADRB3+ROCK2+GEF combination was 0.752, with 64.2% sensitivity and 88.2% specificity. Conclusions: The study results suggest that alterations in serum ROCK2 levels and the use of this parameter in combination with ADRB3 and GEF levels can shed light on the pathophysiology of idiopathic OAB syndrome and provide a new perspective for treatment

Dynamic response of curved Timoshenko beams resting on viscoelastic foundation

Faruk Fırat Calim 국제구조공학회 2016 Structural Engineering and Mechanics, An Int'l Jou Vol.59 No.4

Curved beams’ dynamic behavior on viscoelastic foundation is the subject of the current paper. By rewritten the Timoshenko beams theory formulation for the curved and twisted spatial rods, governing equations are obtained for the circular beams on viscoelastic foundation. Using the complementary functions method (CFM), in Laplace domain, an ordinary differential equation is solved and then those results are transformed to real space by Durbin’s algorithm. Verification of the proposed method is illustrated by solving an example by variating foundation parameters.

Characteristics of Engineered Waste Materials Used for Road Subbase Layers

Seyhan Fırat,Sedef Dikmen,Gülgün Yılmaz,Jamal Mohamad Khatib 대한토목학회 2020 KSCE JOURNAL OF CIVIL ENGINEERING Vol.24 No.9

Coal fly ash (FA) and basic oxygen furnace (BOF) slag are the by-products of coal combustion in power stations and steel plants, respectively. The disposal of these wastes would require landfill space and can cause environmental pollution. In order to avoid disposal, the use of FA and BOF slag as sub-base material in highway pavement was investigated. The first part of this research was the characterization of FA and BOF in terms of their chemical and mineralogical compositions as well as the microstructural analysis. This is followed by the preparation of soil mixtures containing different proportions of kaolin, FA, BOF slag (0%, 15%, 20% and 25% by weight) and lime at a constant ratio (5%). Kaolin was used to represent the natural soil. The soil mixtures were cured for 1, 7 and 28 days and some were cured 56 days. At each curing age, the dry unit weight (dmax), the unconfined compressive strength (UCS) and California bearing ratio (CBR) were determined. X-ray diffraction (XRD) and scanning electron microscopy (SEM) techniques were also used to examine the changes in the phase-mineral composition and microstructure properties, respectively. The results show that the maximum dry unit weight values were observed in the mixture consisting of 25% FA, 15% BOF slag and 5% lime. The XRD analyses of kaolin soils containing, FA, BOF slag and lime exhibited the formation of hydrated products such as portlandite (C-H), calcium silicate hydrates (C-S-H) and calcium aluminium silicate hydrate (C-A-S-H), which increase with the age curing. According to results obtained, FA and BOF slag can be used in road base and sub-base materials.

Purpose: To investigate the second primary cancers (SPCs) in patients with urothelial cancer (UC). Materials and Methods: The records of 2,339 patients whose UC was diagnosed between January 1974 and December 2012 were reviewed. All data about characteristics of patients, of UC and, of SPC was, recorded digitally. We investigated the prevalence and the type of second or higher order cancers, and the factors associated with SPC. Results: Total 260 patients (11.1%) had SPC, 14 had a third primary cancer and one had a fourth primary cancer. The most common SPC with UC was lung cancer (29.6%). Of all 260 with SPC, 64 (24.6%) had synchronous (within the 6 months) SPC, 120 (46.2%) had subsequent SPC and, 76 (29.2%) had antecedent SPC. The mean duration of SPC was 56 months in patients with subsequent SPC and 75.8 months in patients with antecedent SPC. The mean age at the time of diagnosis of UC was higher in patients with SPC. The ratio of male gender, body mass index, blood type, status of smoking and, occupational risk was similar in both groups. Total amount of smoking and the mean follow-up were higher in patients with SPC. Conclusions: The majority of the patients with UC have long life expectancy. In patients with UC, the risk of having another cancer is quite higher than normal population. The physicians managing patients with UC should look for SPC.

STAY-GREEN (SGR) genes in tomato (Solanum lycopersicum): genome-wide identification, and expression analyses reveal their involvements in ripening and salinity stress responses

        Uluisik Selman,Kıyak Ali,Kurt Fırat,Filiz Ertugrul 한국원예학회 2022 Horticulture, Environment, and Biotechnology Vol.63 No.4

Chlorophyll (Chl) is present in many plant organs and plays vital roles during growth and development. Degradation of Chl causes the loss of green colour that typically occurs during senescence, and fruit ripening. The present study addresses genome-wide identification and bioinformatics analyses of tomato (Solanum lycopersicum), SlSGR1 (Solyc08g080090.2.1) SlSGR2 (Solyc12g056480.1.1) and SlSGR-like (Solyc04g063240.2.1) genes. Multiple sequence alignment indicated that the three tomato SGR proteins have conserved domains. Motif, sequence, and protein structure analysis showed that SlSGR-like differentially evolved from SlSGR proteins. Co-expression analyses were performed for each SlSGR using transcriptomic data of two fruit ripening stages [mature green (MG) and ripe fruit (R)] of Ailsa Craig (AC) tomato cultivar. According to the co-expression network analyses, SlSGRs participate in sulphur homeostasis, fatty acid biosynthesis, and biological processes of plant development during ripening stages of tomato. Six common genes were identified in the merged co-expression network. Also, 38 transcription factor families (TFFs) were searched in the co-expression network. Only 13 transcription factors, belonging to seven TFFs, were found to be involved in regulation of these two genes. Of these TFFs, GRAS and GeBP had five and three members for SlSGR-like and SlSGR1 in the network. The expression profiles of SlSGR1/2 and SlSGR-like in different tissues and different fruit ripening stages showed that SlSGR1/2 are highly expressed in ripening fruits, whereas SlSGR-like is more involved in leaf maturation. Moreover, expression of SlSGR1/2 and SlSGR-like in the leaves of ‘Ciko’ and ‘Black’ tomato varieties under 200mM salt stress indicated that significant expression changes occurred in SlSGR2 suggesting that SlSGR genes may be involved in signalling responses to abiotic stress. The findings provide new insight into the functions of these genes in growth and salinity stress.

        Özevren Hüseyin,İrtegün Sevgi,Deveci Engin,Aşır Fırat,Pektanç Gülsüm,Deveci Şenay 대한신경손상학회 2017 Korean Journal of Neurotrauma Vol.14 No.2

Objective: Traumatic brain injury causes tissue damage, breakdown of cerebral blood flow and metabolic regulation. Thisstudy aims to investigate the protective influence of antioxidant Ganoderma lucidum (G. lucidum) polysaccharides (GLPs)on brain injury in brain-traumatized rats. Methods: Sprague-Dawley conducted a head-traumatized method on rats by dropping off 300 g weight from 1 m height. Groups were categorized as control, G. lucidum, trauma, trauma+ G. lucidum (20 mL/kg per day via gastric gavage). Braintissues were dissected from anesthetized rats 7 days after injury. For biochemical analysis, malondialdehyde, glutathioneand myeloperoxidase values were measured. Results: In histopathological examination, neuronal damage in brain cortex and changes in blood brain barrier were observed. In the analysis of immunohistochemical and western blot, p38 mitogen-activated protein kinase, vascular endothelial growth factor and cluster of differentiation 68 expression levels were shown. These analyzes demonstrated the benefcial effects of GLPs on brain injury. Conclusion: We propose that GLPs treatment after brain injury could be an alternative treatment to decraseing inflammationand edema, preventing neuronal and glial cells degeneration if given in appropriate dosage and in particular time intervals.
