MMTS, a New Subfamily of Tc1-like Transposons

A novel Tc1-like transposable element has been identified as a new DNA transposon in the mud loach, Misgurnus mizolepis. The M. mizolepis Tc1-like transposon (MMTS) is comprised of inverted terminal repeats and a single gene that codes Tc1-like transposase. The deduced amino acid sequence of the transposase-encoding region of MMTS transposon contains motifs including DDE motif, which was previously recognized in other Tc1-like transposons. However, putative MMTS transposase has only 34-37% identity with well-known Tc1, PPTN, and S elements at the amino acid level. In dot-hybridization analysis used to measure the copy numbers of the MMTS transposon in genomes of the mud loach, it was shown that the MMTS transposon is present at about 3.36 × 104 copies per 2 × 109 bp, and accounts for approximately 0.027% of the mud loach genome. Here, we also describe novel MMTS-like transposons from the genomes of carp-like fishes, flatfish species, and cichlid fishes, which bear conserved inverted repeats flanking an apparently intact transposase gene. Additionally, BLAST searches and phylogenetic analysis indicated that MMTS-like transposons evolved uniquely in fishes, and comprise a new subfamily of Tc1-like transposons, with only modest similarity to Drosophila melanogaster (foldback element FB4, HB2, HB1), Xenopus laevis, Xenopus tropicalis, and Anopheles gambiae (Frisky).

In order to transform the traditional aquaculture industry, which is dependent on experience, labor-intensive and natural environment, into future intelligent smart aquaculture, digital aquaculture improves aquaculture reproducibility and efficiency of production process through digitization of the aquaculture industry based on ICT equipments, Data analysis and utilization for promoted to increase the acceptability of aquaculturist. Europe's advanced fisheries countries have achieved rapid growth not only in aquaculture technology but also in the aquaculture equipment industry through digitization that combines information and communication technology with aquaculture farms. However, it is not possible to collect aquacultural data in Korea because it has not secured a Korean aquaculture industry for multi-variety, small-scale production and aquaculturists’ refusal of reception for digital transformation. Therefore, this study intends to suggest the development direction of digital aquaculture to convert to intelligent smart aquaculture in the future by analyzing trends and critical technology.

The Tc1 transposable element is the most widespread family among animal transposon and these elements consist of an inverted repeat (IR) sequence flanking a transposase gene that belongs to Class II type transposon, which is highly conserved in the genome of the nematode C. elegans. In order to characterize Tc1-like transposable elements from several fishes, PPTN (Tc1-like transposon was isolated from Pleuronectes platessa, marine flatfish species) IR primer-specific amplified elements were cloned from the genomic DNA of several fishes. Transposable elements were found in ridged-eye flounder (Pleuronichthys cornutus) and inshore hagfish (Eptatretus burgeri) and named as PCTN and EBTN, respectively. Amino acid sequence alignment and phylogenetic analysis confirmed that the PPTN-like transposons belonged to the Tc1 superfamily of transposons, but they comprised a unique clade of Tc1-like transposons. The IR-PCR analysis using MMTS-IR and PPTN-IR specific primers from Paralichthys olivaceus (Paralichthyidae), Paraplagusia japonica (Cynoglossidae), P. yokohamae (Pleuronectidae)and Pagurus cornutus (Pleuronectidae) (within the same order, Pleuronectiformes but different families) exhibited mutually exclusive distribution of Tc1 family-derived PPTN and MMTS-like transposons in these fish genomes. These results indicate that Tc1 family-derived PPTN and MMTS related Tc1-like transposable elements have uniquely evolved in piscine genome, and can be used as phylogenetic markers for the distribution of subfamilies of Tc1-like transposon and the involvement of horizontal and vertical transmission in the evolution of fish genome.
아시아에서 분리된 viral haemorrhagic septicaemia virus (VHSV) isolates의 계통분석학적 비교

바이러스성 출혈성 패혈증을 일으키는 VHSV는 국내의 넙치양식에 심각한 피해를 주고 있다. 본 연구에서는 우리나라에서 분리한 8종의 VHSV 분리주들의 glycoprotein (G)의 염기서열을 분석하여 KoreanVHSV 분리주들과 기보고된 일본 및 중국의 분리주들을 계통발생학적으로 비교하여 G-protein의 8 부위(G34, C528, A755, T834, T951, T1147, T1221, T1336)에서 국내 VHSV 분리주들의 특이적인 서열을 확인하였고, 전 세계적으로 분리된 VHSV의 분리주들과의 비교결과 8 부위 중 3 부위 (A755, T834, T1221)의 국내VHSV 분리주 특이적 염기서열들을 확인하였다. 또한 중국 유래 VHSV 분리주의 특이적 염기서열11 부위 (C498, C545, C548, C642, G648, T678, A738, C804, C834, G851, C1139)와 일본 유래 VHSV 분리주의 특이적 염기서열 1부위 (C179)를 확인하였다. 이상의 연구결과는 국내 특이적인 염기서열을 확보하여, 구역화된 수산생물 질병의 예찰, 모니터링 및 질병 관리에 유용하게 사용될 것으로 사료된다. Viral haemorrhagic septicaemia virus (VHSV), the causative agent of viral haemorrhagic septicaemia (VHS), is an epidemic virus of cultured olive flounder Paralichthys olivaceus in Korea. In the present study, the entire glycoprotein (G) gene including several hypervariable regions from 36 isolates of diverse geographic and host origin and 8 Korean VHSV isolates from cultured olive flounder were analyzed. Phylogenetic analysis indicated that most of Asian VHSV belong to the genotype IVa group, suggesting that they originated from a common ancestral virus. Comparative sequence analysis of the complete G protein from Korean VHSV isolates revealed 3 Korean strain-specific nucleotide residues (nucleotide number of G-region: A755, T834 and T1221). These results suggest that Korean VHSV originated from a common ancestor, but these regional specific nucleotide sequences suggest that genetic differences of VHSV are more related to geographic areas than to host fish species.

Cell growth of the marine microalga Tetraselmis suecica was regulated by the addition of seaweed extracts in its culture medium. Of 26 species of seaweed tested, water-soluble extracts from Monostroma nitidum and Pachymeniopsis elliptica and methanol-soluble extract from Sargassum confusum enhanced the growth of T. suecica cells. The water extract of M. nitidum was the most effective, producing up to a 2-fold increase in cell density with the addition of 1mg/mL of extract to the culture medium. Cell size, gross biochemical composition, fatty acids, and digestion efficiency all differed marginally between cultures of T. suecica grown with and without the M. nitidum extract.

The microstructural properties of a GaN thin film grown on a Si(110) substrate under various ammonia (NH3)-flux conditions were observed to study growth mode and defect evolution. The surface flatness of GaN thin films was improved with the increase of the NH3 flux while the thickness was decreased by increasing the NH3 flux. In addition, the crystalline quality of the GaN film grown under the lower NH3 flux (100 sccm) was better than that of the film under the higher NH3 flux (400 sccm). The different dislocation behaviors depending on NH3 fluxes were observed; the low density of dislocations was measured and most of dislocations penetrating the thin film was mixed- and edge-type dislocations when GaN was grown under the low NH3 flux condition while the high density of dislocation and many mixed- and screw-type dislocations penetrating the film were observed in the GaN film grown under the high NH3 flux. These phenomena are demonstrated by using a kinetic model related to the role of NH3.
