    전이요소(transposable elements, TEs)는 오랫동안 분자적 혁신의
    보고로 작용하며, CRISPR-Cas 뉴클레아제의 진화적 조상과 같은 필수
    구성요소를 숙주 유전체에 제공해 왔다. IS200/IS605
    상과(superfamily)는 단일가닥 DNA(single-stranded DNA, ssDNA)
    중간체를 이용하고 HUH 계열 전이효소 TnpA가 매개하는 독특한
    “peel-and-paste” 방식의 전이를 수행한다는 점에서 다른
    전이요소와 구별된다. 이 계열의 진화적 친연체인 TnpB와 IscB는 이미
    인간 세포에서 Cas12 및 Cas9과 같은 RNA-유도 유전자 편집 도구로
    성공적으로 재활용되었으나, 정작 원천 전이효소인 TnpA의 활성은
    어떤 진핵 세포에서도 입증된 바 없었다. 본 연구에서는 TnpA가 인간
    세포에서도 촉매 활성을 유지함을 처음으로 증명하고, 그 유전체 삽입

    우선, AlphaFold3 기반 구조 예측과 보존된 촉매 모티프를

    모사하기 위해 Epstein-Barr virus(EBV) 유래 플라스미드를
    자가복제성 도너로 활용하여 인간 세포에서의 활성을 재구성하였다. 그
    결과, HEK293T, HeLa, U2OS를 포함한 여러 인간 세포주에서 TnpA가
    도너 트랜스유전자를 유전체에 효율적으로 통합할 수 있음을

    GUIDE-seq에 decoy primer 전략을 결합한 전장 유전체 수준의

    유사” 통합 양식을 보인다는 사실을 발견하였다. 구체적으로, TnpA는
    조절적 이질염색질(facultative heterochromatin; gpos25–50) 내
    인트론 영역을 선호하면서, 단백질 코딩 엑손 및 고도로 치밀한 구성적
    이질염색질 영역은 회피하는 경향을 나타냈다. 이러한 통합 패턴은 활성
    프로모터를 선호하는 레트로바이러스 벡터나 비교적 무작위적인 삽입
    양상을 보이는 기타 전이 시스템과 달리 삽입 돌연변이 유발 위험을
    완화시키는 특징을 갖는다. 더 나아가, dCas9-TnpA 융합 단백질을
    제작하여 이 복합체가 이중가닥 절단(double-strand break, DSB)을

    Transposable elements (TEs) have long been recognized as
    reservoirs of molecular innovation, contributing essential
    components to host genomes, including the evolutionary ancestors
    of CRISPR-Cas nucleases. Among these, the IS200/IS605
    superfamily is distinct for its use of single-stranded DNA (ssDNA)
    intermediates and a unique “peel-and-paste” transposition
    mechanism catalyzed by the HUH-family transposase TnpA and
    RNA-guided endonuclease TnpB. While member of this family—
    TnpB (ancestor of Cas12)—have been successfully adapted for
    RNA-guided genome editing in human cells, the activity of the
    transposase TnpA itself has not yet been demonstrated in
    eukaryotic systems. This study provides the first evidence that
    TnpA retains catalytic competence in human cells and elucidates its
    genomic integration profile.
    We identified a candidate transposase, ISYmu1 TnpA from
    Youngiibacter multivorans, through an in silico pipeline prioritizing
    motif conservation and structural integrity predicted by AlphaFold3.
    To reconstitute its activity in human cells, we utilized Epstein-Barr
    virus (EBV)-derived plasmids as autonomously replicating donor
    templates that mimic the ssDNA intermediates required for native
    transposition. We demonstrated that TnpA mediated efficient
    genomic integration of donor transgenes in various human cell lines,
    including HEK293T, HeLa, and U2OS, in a dose-dependent and
    replication-dependent manner.
    Genome-wide integration site analysis via GUIDE-seq coupled
    with a decoy primer strategy revealed “safe-harbor-like”
    integration profile. TnpA exhibited a moderate but statistically
    certain preference for intronic regions within facultative
    heterochromatin (gpos25–50), while avoiding exonic coding
    sequences and dense constitutive heterochromatin. This pattern
    minimizes the risk of insertional mutagenesis, distinguishing TnpA
    from retroviral vectors that target active promoters or other
    transposons with random integration profiles. Furthermore, we
    engineered a dCas9-TnpA fusion protein and demonstrated its
    ability to mediate transposition without inducing double-strand
    breaks (DSBs), offering a proof-of-concept for programmable,
    cleavage-free targeted integration. Collectively, these findings
    establish TnpA as a functional transposase in human cells with a
    unique integration grammar that tends to favor safer genomic
    contexts, expanding the toolbox for precise genomic engineering.
