시스템 단백체학적 접근은 질병의 발생, 진행, 그리고 치료적 개입 과정에서 복잡한 분자 네트워크가 어떻게 재구성되는지를 이해하기 위한 틀을 제공한다. 본 학위논문은 정량적 질량분석 기반 단백체 데이터로부터 질병 관련 시그니처를 규명하기 위한 시스템적 분석 방법을 개발하고, 이를 두 가지 연구 문제에 적용하였다. 첫째는 SARS-CoV-2 감염 폐에서의 시간에 따른 병태생리학적 전환 규명이며, 둘째는 BRCA1-연관 유방암에서 mTOR 억제제에 대한 치료 반응 이질성 원인 규명이다. 이들 연구를 통해 동적·비교 단백체 분석이 중증 COVID-19 및 표적치료제 저항성의 근간이 되는 생체경로 수준의 질병 시그니처를 규명할 수 있음을 보여준다.
첫 번째 연구에서는 SARS-CoV-2 감염 후 0, 1, 2, 5, 7일의 다섯 시점에서 K18-hACE2 마우스 폐를 대상으로 시간 별 TMT 기반 LC–MS/MS 단백체 분석을 수행하여 총 10,844개의 단백질을 정량하였다. 생성된 단백체 데이터에 대한 기능적 풍부도 분석은 선천 항바이러스 반응, 항원 처리 및 제시, 보체 및 응고 연쇄 반응, 식세포작용, 사이토카인 생성 등 핵심 생물학적 과정들을 식별함으로써 데이터의 포괄성을 입증하였다. 단백질 발현량에 대한 직교 비음수 행렬 분해(orthogonal non-negative matrix factorization, ONMF) 클러스터링을 통해 상향 조절된 단백질 아홉 개 군이 도출되었으며, 이들은 초기, 중기, 후기의 시간적 발현 패턴으로 분류되었다. 이러한 시간적 단백질 군을 상호작용 네트워크에 매핑함으로써 선천면역 신호전달, 항원 제시, 보체/응고, 그리고 호중구 세포외 그물 형성(NETosis)의 단계 특이적 활성화를 규명하였다. 경로 풍부도 분석 결과, nonsense-mediated decay(NMD)는 초기에서 중기로의 전이를, Fc 수용체/보체 매개 식세포작용은 중기에서 후기로의 전이를, NETosis는 후기 병리 악화를 반영하는 지표 생체경로로 제시되었다. 마우스 폐 전사체, 인간 부검 폐 단백체, 그리고 대규모 혈청 단백체 코호트와의 교차 비교를 통해, 특히 식세포작용과 NETosis 경로가 중증 및 위중한 COVID-19와 연관됨을 확인하였다. 면역조직화학 및 면역형광 분석은 Smg6 및 Upf1(NMD), Fcgr4 및 Lamp2(식세포작용), Padi4(NETosis)의 시간 의존적 조절과 세포 내 위치를 검증하였으며, 이는 감염 과정에서의 병리적 전이를 시간 해상도로 반영하는 질병 관련 후보 단백질 마커를 제시한다.
두 번째 연구에서는 BRCA1 연관 유방 종양의 동종이식 모델에서 mTOR 억제제인 everolimus에 대한 이질적인 치료 반응이 기인하는 생체경로를 규명하기 위해 글로벌 단백체 및 인산화 단백체 분석을 수행하였다. 17마리 마우스에서 vehicle 처리군과 everolimus 처리군 종양을 짝지어 분석한 결과, ONMF 기반 컨센서스 클러스터링을 통해 두 개의 견고한 종양 아형이 도출되었다. 이들 아형은 상대적 종양 부피 및 종양 무게를 기준으로 반응군과 비반응군에 해당하였다. 차등 발현 및 풍부도 분석 결과, 반응군 종양은 Wnt 신호전달, 콜라겐 형성, DNA 복구, 스플라이소좀 관련 과정과 연관된 반면, 비반응군 종양에서는 면역 및 염증 프로그램의 현저한 활성화가 관찰되었으며, 특히 류코트리엔 대사, 호중구 탈과립, NETosis, 그리고 액틴 세포골격 매개 이동성이 두드러졌다. 네트워크 모델링을 통해 ALOX5, 상위 지질 대사 효소, 그리고 하위 세포골격·접착·NETosis 조절 인자를 포함하는 류코트리엔–호중구 활성화 축이 재구성되었다. 웨스턴 블롯과 면역조직화학 분석은 ALOX5 및 호중구/대식세포 활성화 마커(CD64, CD68, CD80, CD86)의 아형 특이적 조절을 검증하였으며, 이는 mTOR 억제 하에서 염증성 지질 신호전달과 선천면역 활성의 유지가 BRCA1 변이 종양의 치료 저항성에 기여함을 시사한다. 이러한 일련의 분자적 변화는 단백체 및 인산화 단백체 수준에서의 시스템 차원의 질병 관련 저항성 시그니처를 정의한다.

Systems proteomic approaches provide a framework for understanding how complex molecular networks are rewired during disease onset, progression, and therapeutic intervention. This thesis develops systems approaches for identifying disease-related signatures from quantitative mass spectrometry–based proteomic data and applies them to two problems: temporal pathophysiological transitions in SARS-CoV-2–infected lungs and heterogeneous responses to mTOR inhibition in BRCA1-associated mammary tumors. Together, these studies illustrate how dynamic and comparative proteome profiling can reveal pathway-level disease signatures that underlie COVID-19 severity and resistance to targeted therapy.
In the first part, I performed time-course TMT-based LC–MS/MS profiling of K18-hACE2 mouse lungs at five time points after SARS-CoV-2 infection (days 0, 1, 2, 5, and 7), quantifying 10,844 proteins. Functional enrichment analysis of the resulting proteome identified critical processes, including innate antiviral responses, antigen processing and presentation, complement and coagulation cascades, phagocytosis, and cytokine production, demonstrating the proteome's comprehensiveness. Orthogonal non-negative matrix factorization (ONMF) clustering of protein abundance data revealed nine groups of up-regulated proteins, which were grouped into early, intermediate, and late kinetic patterns. Mapping these temporal groups onto curated interaction networks uncovered stage-specific activation of innate immune signaling, antigen presentation, complement/coagulation, and neutrophil extracellular trap formation (NETosis). Pathway enrichment analysis highlighted three modules as indicators of pathological transitions: nonsense-mediated decay (NMD) for early-to-intermediate progression, Fc receptor/complement-mediated phagocytosis for intermediate-to-late transition, and NETosis for late-stage exacerbation. Cross-comparisons with mouse lung transcriptomes, human autopsy lung proteomes, and a large serum proteomics cohort supported the association of these pathways—particularly phagocytosis and NETosis—with severe and critical COVID-19. Immunohistochemistry and immunofluorescence confirmed the predicted temporal regulation and cellular localization of Smg6 and Upf1 (NMD), Fcgr4 and Lamp2 (phagocytosis), and Padi4 (NETosis), suggesting candidate protein markers that serve as time-resolved, disease-related signatures of pathological transitions during infection.
In the second part, I employed global proteomic and phosphoproteomic profiling to investigate heterogeneous responses to the mTOR inhibitor everolimus in an allograft model of Brca1-associated mammary tumors. Analysis of paired vehicle- and everolimus-treated tumors from 17 mice revealed two robust tumor subgroups through ONMF-based consensus clustering. These subgroups corresponded to responders and non-responders based on relative tumor volume and tumor weight. Differential expression and enrichment analyses showed that responder tumors were associated with Wnt signaling, collagen formation, DNA repair, and spliceosome-related processes, whereas non-responders exhibited marked activation of immune and inflammatory programs, particularly leukotriene metabolism, neutrophil degranulation, NETosis, and actin-cytoskeleton–mediated migration. Network modeling reconstructed a leukotriene–neutrophil activation axis involving ALOX5, upstream lipid-metabolizing enzymes, and downstream cytoskeletal, adhesion, and NETosis regulators. Western blotting and immunohistochemistry validated the subgroup-specific regulation of ALOX5 and neutrophil/macrophage activation markers (CD64, CD68, CD80, CD86), indicating that maintenance of inflammatory lipid signaling and innate immune activation under mTOR inhibition contribute to resistance in BRCA1-mutant tumors. These coordinated molecular changes define a systems-level, disease-related resistance signature at the proteome and phosphoproteome levels.
Overall, by integrating deep quantitative proteomics with clustering, enrichment, and network analyses, this thesis demonstrates how systems biology approaches to proteomic data can reveal time-evolving host responses to viral infection and identify pathway-based determinants of therapeutic resistance in cancer. The studies highlight the value of pathway- and network-level disease-related signatures—rather than single molecules—in understanding disease progression and designing targeted interventions, thereby providing a conceptual and analytical framework for extracting clinically meaningful information from large-scale proteomic datasets.
