메탄은 천연가스로부터 쉽게 얻을 수 있는 저비용 탄소원임과 동시에 강력한 온실가스로 지구온난화를 포함한 기후 변화의 주요 요인으로 주목받고 있다. 이에 따라 메탄을 생물학적 전환을 통해 고부가가치 물질로 변환하고자 하는 연구가 활발이 이루어지고 있다. 메탄자화균은 메탄을 탄소 및 에너지원으로 활용할 수 있어 메탄 활용을 위한 잠재적 플랫폼 미생물로 주목받고 있으나, 이들에 대한 생리학적 이해가 부족하여 산업적 활용이 아직 제한적이다.
미생물을 이용한 물질생산 과정에서는 필연적으로 대사적 부담이나 스트레스가 동반되며, 따라서 메탄자화균의 효율적 산업 활용을 위해서는 이러한 세포 스트레스 기작을 이해하고 조절하는 것이 선행되어야 한다. 본 논문은 메탄자화균 Methylomonas sp. DH-1의 스트레스 대응 기전을 분자적, 생화학적 수준에서 규명하였다.
첫째, Alanyl-tRNA synthetase (AlaRS)의 L219M 돌연변이가 DH-1의 젖산 내성에 미치는 영향을 규명하였다. 효소 반응 속도 분석 결과, 본 돌연변이는 Ala에 대한 반응성을 증가시키는 동시에 Ser에 대한 반응성을 감소시켜, AlaRS의 기질 특이성을 향상시킴을 확인하였다. 이는 Ala와 Ser가 활성 자리 내에서 공통적인 안정화 잔기를 공유함으로써 발생하던 기존의 기질 구분 한계를 극복한다는 점에서 의미가 있다. 구조 분석을 통해 L219M 돌연변이가 204번째 아미노산인 Val의 유연성을 증가시켜, 상대적으로 크기가 큰 기질인 Ser의 활성자리 진입을 차단함으로써 기질 특이성이 증가함을 밝혔다. 또한, 본 돌연변이는 AlaRS의 또 다른 효소 반응인 lactyltransferase 활성을 제거하여 젖산 내성을 부여함을 확인하였다. 젖산 배양 환경에서는 보편적 배양 조건 대비 단백질의 lactylation 빈도가 증가하며, 이는 세포 내 전반적인 단백질 기능의 변화를 초래한다. AlaRSL219M 변이는 lactylation 활성이 제거됨으로써 이러한 변화를 완화하고, 젖산 스트레스 환경에서도 단백질 기능과 세포 항상성을 유지할 수 있도록 한다.
둘째, RegB/A 신호 전달 체계를 통한 메탄올 배양 시 발생하는 산화-환원 불균형 내성 기전을 규명하였다. 메탄 배양과 달리 메탄올 배양에서는 NADH가 과도하게 축적되며, DH-1은 이를 완화하기 위해 Na+-transporting NADH:ubiquinone reductase (Na+-NQR)을 과 발현하여 축적된 NADH를 소모하는 방식을 갖추고 있다. 철 이온은 Na+-NQR 활동에 필수적인 요소이므로, 메탄올 환경에서는 세포 내 철 요구량이 크게 증가한다. 이에 따라, RegB는 ubiquinol과의 결합을 통해 메탄올 환경을 감지하고, RegA 전사 조절 인자를 활성화하여 철 흡수 유전자인 feo 오페론의 발현을 유도함으로써 철 요구량을 충족시킨다. 이는 메탄자화균에서 탄소원에 따른 산화-환원 불균형과 RegB/A 신호 전달 체계간의 연관성을 규명한 첫 번째 사례로 평가할 수 있다.
본 연구는 DH-1의 젖산 및 메탄올 스트레스 대응 기전을 분자생물학적, 생화학적 접근을 통해 통합적으로 규명하였으며, 이를 통해 DH-1을 메탄 및 메탄올 기반 물질 생산 플랫폼 균주로 개발하기위한 이론적 기반을 마련하였다. 더 나아가, 본 연구는 메탄자화균의 생리학적 이해를 확장함으로써 온실가스 저감 및 화석연료 의존성 감소에 기여할 수 있는 지속가능한 생물자원 활용 전략의 가능성을 제시한다.

Methane, derived from natural gas and biogas, is an abundant and low-cost carbon source, while also constituting a potent greenhouse gas with a high global warming potential. Consequently, increasing attention has been directed toward the development of biological strategies for converting methane into value-added products. Methanotrophs, which utilize methane as both a carbon and energy source, represent promising microbial platforms for such bioconversions. However, their industrial application remains constrained by an incomplete understanding of the metabolic regulation and stress response mechanisms that govern their physiology.
In microbial bioproduction processes, intracellular stresses are unavoidable, arising from both substrate conversion and product accumulation. Elucidating how methanotrophs perceive and respond to these stresses is therefore essential for their rational engineering. This thesis investigates the molecular and regulatory mechanisms underlying stress responses in Methylomonas sp. DH-1, with a particular focus on lactate-induced and redox-associated stresses.
The first part of this study examines the molecular basis by which the L219M substitution in Alanyl-tRNA synthetase (AlaRS) confers lactate tolerance in DH-1. Enzyme kinetic analyses demonstrate that this mutation enhances substrate fidelity toward Ala while suppressing Ser misactivation, a well-documented limitation of AlaRS arising from shared stabilizing residues within the aminoacylation pocket. Structural analyses further reveal that the L219M substitution increases the conformational flexibility of Val204, enabling steric exclusion of the larger Ser molecule. Notably, this mutation also abolishes the lactyltransferase activity of AlaRS, a recently identified side reaction implicated in protein lactylation. Under high-lactate conditions, extensive protein lactylation can perturb post-translational modification patterns and cellular physiology. By eliminating AlaRS-dependent lactylation, the L219M substitution effectively mitigates these deleterious effects, thereby conferring cellular tolerance to lactate.
The second part of this thesis elucidates the RegB/A two-component signaling system as a central regulatory module that enables efficient methanol utilization in DH-1 through the maintenance of redox homeostasis. Unlike methane oxidation, which consumes reducing equivalents, methanol metabolism generates excess NADH, imposing substantial redox stress. DH-1 alleviates this imbalance via the Na+-translocating NADH:ubiquinone reductase (Na+-NQR) complex, in which iron–sulfur clusters function as essential electron carriers. The resulting increased demand for iron activates RegA-dependent transcriptional upregulation of iron acquisition genes, including the feo operon, following ubiquinol-mediated activation of RegB. Together, these findings demonstrate that the RegB/A system coordinates iron homeostasis and redox regulation in response to methanol metabolism.
Collectively, this work provides an integrated understanding of stress adaptation in Methylomonas sp. DH-1 by linking enzyme-level fidelity control with system-level regulatory responses. By delineating the molecular and regulatory mechanisms underlying lactate and redox stress tolerance, this study establishes a foundation for the rational metabolic engineering of methanotrophs as efficient biocatalysts for methane- and methanol-based bioproduction. In the broader context of global climate challenges, these findings underscore the potential of methanotrophs as sustainable microbial platforms for greenhouse gas mitigation and reduced reliance on fossil carbon resources.
