    고추(Capsicum annuum L.)의 내한성 증진은 예측 불가능한 기후 변동성에 직면하여 안정적인 생산을 보장하기 위한 중요한 육종 과제이다. 유전체 선발(GS)은 복잡 형질의 유전적 이득을 향상시키는 강력한 도구이지만, 비정보성 마커에서 발생하는 통계적 잡음으로 인해 그 예측력이 제한될 수 있다. 본 연구는 이러한 한계를 극복하고자 전장유전체연관분석(GWAS) 정보를 활용한 GS 전략을 도입하였다. 정확한 GS 모델링을 위한 전제 조건은 신뢰할 수 있는 표현형 분석이다. 따라서 우리는 1차 생존 점수(Surv, Survival score)에 상관관계가 높은 생육 형질들을 통합하여 복합 내한성 지수(CTI, Cold tolerance index)를 개발하였다. 이 접근 방식은 불연속적인 시각적 점수를 연속적인 지수로 성공적으로 변환하여 서열 척도에서 손실되었던 표현형 변이를 복구하였다. SNP 기반 유전력 분석(h2 = 0.53 – 0.55)은 내한성의 다유전자적 특성을 확인했으며, 유전적 신호가 유전체 전반에 걸쳐 넓게 분포함을 밝혔다. 이후 수행된 GWAS는 TRM9, CAP1, PP2A-2를 포함한 핵심 조절 후보 유전자들을 식별하고, GS 모델에 적용할 유의성 순위 기반의 마커 세트를 제공하였다. 12가지 GS 모델에 대한 포괄적인 평가 결과, 상가적 선형 모델이 희소한 구조를 가정한 모델들보다 일관되게 우수한 성능을 보였으며, 이는 연속적인 CTI가 형질의 다유전자적 특성을 효과적으로 포착했음을 입증한다. 가장 중요하게는, GWAS 정보를 활용한 전략이 매우 효과적인 것으로 입증되었다. 능형 회귀 모델이 GWAS 순위 기반 상위 1,024개 SNP를 사용했을 때 달성한 0.780의 예측 정확도는 전체 마커 세트로 얻은 정확도인 0.203보다 현저히 높은 수치이다. 이러한 결과는 강건하고 연속적인 표현형을 기반으로 한 GWAS-informed GS 전략이 고추 내한성 육종에서 유전적 개량을 가속화하는 정밀하고 효율적인 접근법임을 입증한다.

    Enhancing cold tolerance in pepper (Capsicum annuum L.) is an important breeding challenge to ensure stable production in the face of unpredictable climate variability. While genomic selection (GS) is a powerful tool for improving genetic gain in complex traits, its predictive power can be limited by statistical noise from uninformative markers. This study aimed to overcome this limitation by implementing a genome-wide association study (GWAS)-informed GS strategy. A prerequisite for accurate GS modeling is robust phenotyping. Therefore, we developed a composite Cold tolerance index (CTI) by integrating a primary survival score (Surv) with correlated growth traits. This approach successfully converted discrete visual scores into a continuous index, recovering phenotypic variation lost in ordinal scales. SNP-based heritability analysis (h2 = 0.53–0.55) confirmed the polygenic nature of cold tolerance, revealing that genetic signals are widely distributed across the genome. Subsequent GWAS identified key regulatory candidate genes, including TRM9, CAP1, and PP2A-2, and provided significance-ranked marker sets for GS models. A comprehensive evaluation of 12 GS models revealed that additive linear models consistently outperformed those assuming sparse architectures, suggesting that the continuous CTI effectively captures the polygenic nature of the trait within the population. Most importantly, the GWAS-informed strategy proved highly effective. The ridge regression model using a subset of 1,024 GWAS-ranked SNPs achieved a prediction accuracy of 0.780, remarkably higher than the 0.203 accuracy obtained with the full marker set. These findings demonstrate that a GWAS-informed GS strategy grounded in a robust, continuous phenotype is a precise and efficient approach for accelerating genetic gain in pepper breeding for cold tolerance.
