Climate change and invasive alien species are major factors altering global biodiversity and ecosystem functions. This study quantitatively assessed the effects of invasive plant species and climate change on biological homogenization and differentiation in ecosystems on the Korean Peninsula. To this end, we analyzed an integrated list of invasive plant species based on the BRHAMS (Botanical Research and Herbarium Management System) database of national plant occurrence records from 1996 to 2024. Using the R statistical environment, we calculated β-diversity, specifically the phylogenetic diversity (PD), mean pairwise distance (MPD), mean nearest taxon distance (MNTD), and phylogenetic structure indices (NRI, NTI) to quantify the phylogenetic structure of plant communities. Mean Pairwise Distance (MPD), Mean Nearest Taxon Distance (MNTD), and phylogenetic structure indices (NRI, NTI) to quantify the phylogenetic structure of plant communities. These were then spatially compared and analyzed at a 0.4° grid resolution. Analysis revealed that alien plants accounted for approximately 11.5% of the total flora, exhibiting high invasion intensity primarily in lowland and coastal areas. β-diversity decomposition results indicated that species turnover was the main component of the Korean Peninsula's flora, confirming that climate and topographic heterogeneity act as key factors maintaining regional diversity. Including alien species increased Faith's PD by about 10%, while MPD and MNTD decreased by 2–5% respectively. This suggests that alien species enhance overall evolutionary diversity while simultaneously promoting phylogenetic clustering centered on closely related species. Furthermore, NRI and NTI analyses revealed that regions with higher invasive plant penetration intensity exhibited a pronounced tendency toward phylogenetic clustering due to the combined effects of environmental filtering and anthropogenic disturbance. This suggests that while the overall evolutionary diversity of ecosystems expands as invasive species establish themselves alongside phylogenetically similar native species, locally, clusters composed of phylogenetically similar species form, deepening phylogenetic homogeneity. The R-based analytical framework developed in this study serves as a tool for systematically diagnosing spatial and phylogenetic changes resulting from invasive plant species. It is expected to provide crucial scientific evidence for predicting biodiversity changes and establishing ecosystem conservation strategies, serving as practical foundational data for these purposes.
