Ginseng (Panax spp.) cultivation is strongly limited by replant disease. We framed the distinction between first-planted (FP) and replanted (RP) soils as a quantitative biomarker task by combining 16S rRNA amplicon sequencing with droplet digital PCR (ddPCR) to obtain absolute bacterial abundances. Alpha diversity showed no significant differences; beta-diversity tests were significant but with a small effect size, indicating limited practical separation. Total bacterial load did not differ, pointing to compositional rather than bulk shifts. Absolute-abundance data were screened with MaAsLin3 while adjusting for farm-level effects, and classifiers (random forest, RBF-SVM, XGBoost) were compared. Random forest was retained and, with recursive feature elimination, yielded a six-genus panel - Thermoactinomyces, Solirubrobacter, Cohnella, Pedomicrobium, Bacillus, Aquicella. The six-feature model achieved AUC 0.79 (95% CI 0.64-0.93) on the held-out test set. SHAP indicated positive contributions toward RP for Bacillus, Aquicella, Pedomicrobium, and Cohnella, with Solirubrobacter and Thermoactinomyces associated with FP. Integrating absolute quantification, statistical screening, and gray-box interpretation produced a compact, interpretable set of indicators for FP/RP discrimination. External validation on independent cohorts is required to establish generalizability, and joint analysis with soil chemical properties will clarify links between edaphic chemistry and these microbial markers. In addition, taxon-specific ddPCR primers should be designed for the six genera, and a ddPCR-based diagnostic model should be validated on independent samples for reproducibility, limit of detection, and predictive performance.
