Canine chronic enteropathy (CE) is characterized by intestinal dysbiosis, yet taxa-based indices often lack the resolution needed to capture underlying functional alterations. This study set out to examine dysbiosis-driven differences and the therapeutic impact of fecal microbiota transplantation (FMT) using a top-down metagenomic framework, ranging from community-level changes to gene-level functional shifts, with the broader aim of developing a gene-based dysbiosis index. Shotgun metagenomic profiling demonstrated that FMT effectively restored microbial community structure in CE dogs and reduced the overall abundance of antibiotic resistance genes (ARGs), virulence factors (VFs), and mobile genetic elements (MGEs), confirming that dysbiosis manifests at both the taxonomic and functional gene levels. A cohort of 40 shotgun metagenomes (20 CE and 20 healthy) was then analyzed using three machine learning pipelines (LASSO, Random Forest, and SVM) to construct the dysbiosis index. This analysis identified two highly robust marker genes that achieved strong diagnostic accuracy in the training set (AUC = 0.90) and maintained excellent performance in an independent validation cohort of 40 samples (AUC = 0.94). Both markers were annotated as hypothetical proteins originating from Blautia and Intestinibacter, suggesting that they may represent previously unrecognized functional signatures of canine dysbiosis. In summary, this study establishes and validates a high resolution, gene-based tool for quantitatively assessing intestinal dysbiosis in CE, offering improved performance over conventional taxa-based indices.
