This study investigated the prevalence, genetic diversity, and epidemiological
significance of zoonotic pathogens in wild rodents and their ectoparasites in South
Korea, with a focus on Bartonella species, Anaplasma phagocytophilum, and
Neoehrlichia mikurensis. These pathogens are identified as emerging infectious
agents of public health significance, primarily transmitted by hematophagous
arthropods including fleas, ticks, and mites. Comprehending host–vector
relationships and regional genetic variations is crucial for identifying potential
sources of human infection and for developing effective surveillance systems.
From 2023 to March 2025, a total of 461 wild rodents and their associated
ectoparasites were collected from various habitats in South Korea. This included 33
fleas categorized into 22 pools, several mite samples, and ticks. Molecular screening
utilized quantitative real-time PCR (qPCR) and conventional PCR assays to target
specific genes: ssrA, gltA, and ITS regions for Bartonella spp.; 16S rRNA and msp45
genes for A. phagocytophilum; and 16S rRNA and groEL genes for N. mikurensis.
Phylogenetic analyses employed the maximum likelihood method to evaluate
    evolutionary relationships among isolates.
Bartonella spp. DNA was identified in 133 rodent samples (47.8%) and in 11
flea pools (50%), indicating a significant prevalence of infection in rodent-flea
communities. Eight distinct species of Bartonella were identified, including B.
taylorii, B. grahamii, and B. elizabethae, with the latter two recognized as human
pathogens. B. taylorii was the species most frequently detected, indicating its
ecological dominance within rodent populations. A. phagocytophilum was detected
in 25.8% of rodent samples and in Ixodid ticks, with a minimum infection rate (MIR)
of 2.8%. In contrast, N. mikurensis was identified in 1.1% of rodents and in a single
pool of Ixodes nipponensis nymphs, yielding a MIR of 0.1%. This marks the first
confirmed detection of N. mikurensis in ticks from South Korea. The identification
of A. phagocytophilum in mite samples (MIR: 0.4%) underscores the possible
involvement of these ectoparasites in the local circulation of pathogens.
Phylogenetic analyses indicated that A. phagocytophilum and N. mikurensis
sequences clustered with East Asian lineages, separate from European genotypes,
suggesting regional diversification and potential host-specific adaptations. The
presence of various Bartonella species alongside the concurrent detection of A.
phagocytophilum and N. mikurensis in the same rodent populations highlights the
intricate nature of zoonotic pathogen networks in natural ecosystems.
In conclusion, these results offer strong molecular evidence that wild rodents
and their ectoparasites serve as a substantial ecological reservoir for various
zoonotic pathogens in South Korea. The coexistence of flea-, mite-, and tick-borne 6
bacteria increases the likelihood of spillover to humans, especially in rural or periurban
environments characterized by frequent human–rodent interactions.
Continuous molecular surveillance, expanded geographical sampling, and vector–
host co-evolutionary studies are crucial for monitoring the emergence of new
pathogen strains and for developing targeted prevention strategies to reduce zoonotic
    transmission.
