Enzymes are protein catalysts that facilitate biochemical reactions in living organisms. Substrate binding and chemical reactions occur at functional sites composed of specific amino acid residues. Accurate identification of functional sites is critical for understanding enzyme mechanisms and enzyme engineering research. Existing AI-based protein functional site prediction models require protein structural information or do not consider chemical information that reacts with proteins. However, predicted structures with low confidence regions can lead to inaccurate results. Additionally, excluding chemical information of substrates that react with enzymes can reduce prediction performance. This study developed a deep learning model that predicts enzyme functional sites by integrating protein sequence information with chemical information of substrates and products. Data were collected from BRENDA and UniProt databases. Through data preprocessing processes 115,246 sequence- substrate-product data pairs were secured. Protein sequences and SMILES chemical formulas were embedded using ESMC (600M) and ChemBERTa-2 (77M) respectively to generate embedding vectors. Cross-attention techniques were applied to integrate protein sequence and substrate-product information. The model predicts the probability of each residue being a functional site through FFNN. The model achieved high performance with precision ranging from 0.938 to 0.963 and F1-score ranging from 0.912 to 0.947 across 5-fold cross-validation. Our model outperformed EasIFA- ESM-bin across all evaluation metrics on the test set. The case study with Desulfoferrodoxin demonstrated successful prediction of functional sites for proteins not included in the training dataset. This demonstrates the potential of the developed model for predicting functional sites in previously unknown sequences. This study applied a methodology for predicting enzyme functional sites using protein sequence and substrate-product information and presents a new direction for AI application in enzyme engineering.
