    차세대 염기서열 분석 기술과 마이크로바이옴 프로파일링 기법의 발전은 특히 뿌리 조직에 서식하는 식물 연관 미생물 군집에 대한 정밀한 탐색을 가능하게 하였다. 식물 내부 구획을 점유하는 박테리아 및 진균류로 구성된 뿌리 내생 마이크로바이옴은 영양 순환, 숙주 식물의 생장, 스트레스 내성, 2차 대사 조절 등 다양한 생리적 기능에서 핵심적인 역할을 수행한다. 주요 작물에 대한 미생물 군집 연구는 빠르게 진전되었으나, 한약재 식물의 뿌리 연관 미생물군의 생태적 패턴, 구성 구조 및 계통학적 결정 요인은 아직 충분히 규명되지 않았다.

    본 논문은 세 개 식물과(두릅나무과, 미나리과, 콩과)에 속하는 여섯 종의 약용 식물—Panax ginseng, Aralia cordata (Araliaceae), Angelica gigas, Peucedanum japonicum (Apiaceae), Astragalus propinquus, Glycyrrhiza uralensis (Fabaceae)—의 뿌리 내 박테리아 및 진균 미생물군집의 다양성, 구성 및 네트워크 구조를 분석하였다. Amplicon 기반 시퀀싱, 배양 기반 방법, 통합 생물정보학 분석을 활용하여, 식물의 계통이 마이크로바이옴의 구조 및 형성에 어떤 영향을 미치는지를 평가하고자 식물과 내·외 식물과 간의 군집 특성을 비교하였다.

    분석 결과, 식물의 과(family)와 종(species) 수준의 정체성이 미생물군의 조성과 다양성에 유의미한 영향을 미쳤다. 근연종일수록 유사한 마이크로바이옴 프로파일을 공유하는 경향이 관찰되어, 계통적으로 제약된 집합 과정이 작용하고 있음을 시사하였다. 또한 동시 출현 네트워크 분석을 통해 식물 종 간에 뚜렷한 상호작용 구조 차이가 나타났으며, 일부 식물은 보다 복잡하고 안정적인 미생물 상호작용을 유지하고 있었다. 핵심(core) 및 허브(hub) 미생물군이 확인되었으며, 군집의 균등도 및 모듈성의 차이는 숙주 특이적 생태 필터링과 관련이 있었다. 상대적 풍부도 분석 및 랜덤 포레스트 모델링을 통해 동일한 식물과 내에서도 마이크로바이옴을 구별하는 계통 특이적 미생물 지표가 도출되었다.

    또한 배양 비의존적 분석과 배양 기반 분석을 비교한 결과, 주요 속(genus)의 검출 결과가 일관되게 나타나 통합적 접근법의 유효성을 뒷받침하였다. 박테리아와 진균의 동시 검출 양상 및 특정 부위에의 농축 현상은 이들 미생물이 숙주 식물의 생리 조절 및 약리 특성 형성에 기능적으로 기여할 수 있음을 시사하였다.

    Recent advances in high-throughput sequencing and microbiome profiling technologies have facilitated detailed exploration of plant-associated microbial communities, particularly those inhabiting root tissues. Root endophytic microbiomes—comprising bacterial and fungal taxa that colonize internal plant compartments—play essential roles in nutrient cycling, host development, stress resilience, and the regulation of secondary metabolism. While microbial community studies in staple crops have advanced considerably, the ecological patterns, compositional structures, and phylogenetic drivers of root-associated microbiota in medicinal plants remain largely uncharacterized.
    This dissertation investigates the composition, diversity, and network architecture of bacterial and fungal endophytic communities in the roots of six medicinal plant species spanning three plant families: Panax ginseng and Aralia cordata (Araliaceae), Angelica gigas and Peucedanum japonicum (Apiaceae), and Astragalus propinquus and Glycyrrhiza uralensis (Fabaceae). Using amplicon-based sequencing, culture-dependent methods, and integrated bioinformatics analyses, microbial community profiles were compared across and within families to assess how host phylogeny influences microbiome structure and assembly.
    The results demonstrate that plant family and species identity significantly affect microbial composition and diversity. Closely related species displayed more similar microbiome profiles, suggesting a phylogenetically constrained assembly process. Furthermore, co-occurrence network analysis revealed distinct interaction structures across plant hosts, with certain species supporting more complex and stable microbial associations. Core and hub taxa were identified, and differences in microbial community evenness and modularity were linked to host-specific ecological filtering. Differential abundance testing and random forest modeling revealed taxonomic features that differentiate microbiomes even within the same family, providing insight into lineage-specific microbial signatures.
    In addition, comparative analysis of culture-independent and culture-based data showed consistent detection of dominant genera, reinforcing the validity of the integrative approach. Specific patterns of bacterial and fungal co-detection, as well as compartmental enrichment, suggest potential functional relevance of these taxa in shaping host physiology and therapeutic traits.
    This study offers new perspectives on the phylogenetic and ecological determinants of root endophytic microbiomes in medicinal plants. By clarifying how evolutionary lineage and host identity modulate microbial community structure, the findings establish a foundation for microbiome-informed strategies in medicinal plant cultivation, conservation, and functional enhancement.
