    중증급성호흡기증후군 코로나바이러스 2(Severe Acute Respiratory Syndrome Coronavirus 2, SARS-CoV-2는 외피가 있는 비분절 양성 가닥 RNA 바이러스로, 2019년 12월 중국 우한에서 처음 확인되었다. 2024년 1월 7일 기준 총확진자 수는 약 7억 7천만 명에 달하며, 사망자 수는 약 700만 명으로 보고되었다. 신종 코로나바이러스 감염증(Coronavirus disease 2019, COVID-19) 팬데믹 기간 중 전 세계적으로 유례없는 통제 조치가 시행되었으며 마스크 착용, 사회적 거리두기 등 뿐만 아니라 이동과 모임에 대한 제한과 같은 일상생활 전반에 변화를 초래하였다. SARS-CoV-2는 높은 전염성과 RNA 복제 과정에서 오류율로 인해 지속적인 돌연변이와 유전자 재조합이 발생하며 이에 따라 새로운 변이 바이러스가 지속적으로 출현하고 있다. 따라서 변이 발생에 대한 지속적인 감시는 필수적이다. 특히 SARS-CoV-2는 종간 장벽을 넘어 전파가 가능하다는 점에서 인류에게 심각한 위협이 되며 이러한 특징에 관여하는 스파이크 단백질의 변이는 SARS-CoV-2의 연구에 필수적이다. 스파이크 단백질은 유전자 서열의 결실, 돌연변이, 재조합 등의 방식을 통해 면역 회피 능력을 확보하고 전파력을 증가시키는 것으로 알려져 있으며 최근까지도 다양한 서열 변화를 보인다. 본 연구에서는 SARS-CoV-2의 스파이크 단백질 유전자 서열을 가공하고 분석하여 변이 별 뉴클레오타이드 구성 및 코돈 사용 패턴에 대한 포괄적인 분석을 수행하고 주요 진화 결정 요인에 대한 추론을 도출하였다. 11개 변이 바이러스의 SARS-CoV-2 스파이크 단백질 뉴클레오타이드 조성을 분석한 결과 일반적인 코로나바이러스의 특징인 높은 %T와 낮은 %C, 모든 변이에서 전반적으로 강한 %A+T 편향을 확인할 수 있었으며 BA.2.86의 %A+T, %A3+T3가 가장 높은 것을 볼 수 있었다. Neutrality Plot 분석에서는 BA.4이 50%, BA.2.86이 53.1%로 진화분석 계통수에서 높은 치환율을 얻은 결과와 일치하는 결과를 보였으며 RSCU (Relative Synonymous Codon Usage) 분석에서는 BA.2.86과 EG.5의 TTA가 과표현된 것으로 나타났다. 모든 변이 바이러스의 ENC (Effective Number of Codons) 값이 50 이하로 나타나 전반적으로 높은 코돈 사용편향을 보였으며, 집단 내의 뉴클레오타이드 다양성은 0.7~1.0, Normalized Shannon entropy는 0.5 이상의 높은 값을 확인하였다. 또한 호모 사피엔스(Homo sapiens)에 대한 CAI (Codon Adaptation Index) 값이 가장 높아 SARS-CoV-2가 인간 숙주에 대해 높은 적응성을 보이는 것으로 확인되었다. 결론적으로 선택압력이 높을수록 진화율과 ENC 값이 낮고 코돈 사용편향이 높은 결과를 갖는다는 기존의 연구와 일치하는 결과를 BA.2.86에서 재확인할 수 있었다. 본 연구를 통해 얻은 SARS-CoV-2 스파이크 단백질의 코돈 사용 패턴 분석 결과는 SARS-CoV-2의 진화, 바이러스와 숙주세포 간 상호 작용, 면역반응 및 감염 특성을 종합적으로 해석하는 데 기여할 수 있다. 이는 향후 새로운 감염병 발생 및 위기 상황에 효과적으로 대응하고, 백신 개발과 바이러스 확산 예측 등 방역 및 치료제 개발에 필요한 과학적 근거를 제공할 수 있을 것으로 기대된다.

    SARS-CoV-2 is an enveloped, non-segmented, positive-sense RNA virus belonging to the genus Betacoronavirus, first identified in Wuhan, China, in December 2019. As of January 7, 2024, the total number of confirmed cases had reached approximately 770 million with about 7 million reported deaths. During the COVID-19 pandemic, unprecedented control measures were implemented worldwide, restricting movement and gatherings. Domestically, these measures brought significant changes to daily life, such as widespread mask-wearing and social distancing. SARS-CoV-2 is highly transmissible and undergoes frequent mutations and genetic recombination due to the high error rate of its RNA replication process. These factors have led to the continuous emergence of novel variants. Thus, ongoing monitoring of genetic mutations is essential. Notably, SARS-CoV-2 poses a major threat to humanity due to its ability to cross interspecies barriers. Mutations in the spike protein, which are crucial for viral entry into host cells, play a central role in this process and are key targets for studying the virus. The spike protein is known to enhance immune evasion and transmissibility through deletions, point mutations, recombination, and other alterations in its gene sequence, resulting in continued sequence variation. In this study, the spike gene sequences of SARS-CoV-2 variants were analyzed to assess nucleotide composition and codon usage patterns, thereby identifying key evolutionary determinants. Analysis of the nucleotide composition of the spike protein across 11 variants revealed a high thymine (T) content and low cytosine (C) content, consistent with general coronavirus characteristics, as well as a strong overall A+T bias. The variant BA.2.86 showed the highest A+T and A3+T3 content. In the neutrality plot analysis, BA.4 exhibited the lowest selection pressure (50%), while BA.2.86 displayed the highest evolutionary substitution rate (53.1%). Relative synonymous codon usage (RSCU) analysis indicated that the TTA codon was overrepresented in both BA.2.86 and EG.5. All variants had effective number of codons (ENC) values below 50, indicating a strong codon usage bias. Nucleotide diversity ranged from 0.7 to 1.0, and Normalized Shannon entropy values were consistently above 0.5, suggesting considerable sequence variability. Furthermore, codon adaptation index (CAI) values were highest for Homo sapiens, indicating high adaptation of SARS-CoV-2 to human hosts. In conclusion, the findings confirm previous observations that higher selection pressure is associated with lower evolutionary rates and ENC values, alongside increased codon usage bias—particularly evident in BA.2.86. The codon usage patterns of the SARS-CoV-2 spike protein revealed in this study provide valuable insights into viral evolution, virus–host interactions, immune response, and transmissibility. These results are expected to contribute to the development of effective responses to emerging infectious diseases, including vaccine development, antiviral therapies, and predictive models for virus spread.
