The intramuscular fat is the most important factor, which can affect sensory traits such as tenderness and taste. The intramuscular fat is influenced by the amount of type of fatty acid in meat. The GWAS provides information on the genetic structure of the traits and detects the association between the SNP and traits. It can confirm the association between the fatty acids of hanwoo and SNPs. In this study, we use text-mining to identify the genes related to six fatty acids (myristic acid, palmitic acid, stearic acid, oleic acid, linoleic acid and eicosenoic acid). The object is to validate GWAS results on fatty acid of hanwoo using text-mined genes with biological information and QTLdb.
For this object, we extracted the frequency of genes related to each fatty acid in the research papers using Pubtator text mining system that is high accuracy. As a result of the text mining, the number of genes related to linoleic acid, oleic acid, palmistic acid, stearic acid, myristic acid, palmistic acid, and eicosenoic acid were 214, 113, 111, 53, 25 and 1, respectively. Also, gene ontology (GO) analysis was performed to confirm the validity and reliability of our text mining results. As a result, ‘GO:0006629, lipid metabolic process’ and ‘GO:0008610, lipid biosynthetic process’ terms were with significant p-value.
Compared to the text-mined gene, the number of intersect QTLs of the fatty acids, Linoleic acid, Oleic acid, Palmitic acid, Stearic acid, Myristic acid, and Eicosenoic acid, was 0, 4, 1, 2, and 0, respectively. Oleic acid has four regions (BTA16:4402474-4406421, BTA19:51243972-51255385, BTA19:51384922-51403614 and BTA29:18084681-18090529), and Myristic acid has two regions (BTA19:51384922-51403614 and BTA26:21141592-21148318). Stearic acid also has two regions (BTA2:125065946-125101312 and BTA29:18084681-18090529). For Palmitic acid, one overlapping QTL region was found (BTA19:51384922-51403614).
The significant 78 genome-wide SNPs located on chromosome 19 were associated with Myristic acid in imputed whole genome GWAS. In addition, The candidate genes are CCDC57, FASN, DUS1L. In Myristic acid, there was a significant SNP (BTA19:51,380,689) on upstream region of FASN, which was consistent with the result from GWAS with both whole genome data and text-mined SNPs. These SNPs were consistent also as the results of BayesR with text-mined SNPs. The attempts to validate before and after GWAS by text-mining still seem valuable. In addition, text-mining may be used for various population or breeds, since gene monitering by text-mining didn’t use the phenotypic or genetic information of a specific population.
